The standards were measured in 2017 in negative ESI mode at collision energies from 10-40 (CID, N2) and 30-130 (HCD, N2). Each MS/MS spectrum was obtained by averaging 150 scans. Project description:This dataset consists of fragmentation data obtained from a Suwannee River Natural Organic Matter. The sample was originally isolated by Reverse Osmosis as described by Green et al. 2015 (http://doi.org/10.1089/ees.2014.0284). The sample was obtained as a powder from International Humic Substances Society (IHSS), reconstituted at ca. 40 ppm-DOC in bi-distilled water and extracted by SPE (PPL Bond Elut) at an extraction efficiency of 79%. This dataset contains data for four selected precursor mixtures (isolated at 1 Da window) at m/z 241, 301, 361 and 417. This spans the usual ion abundance range of MS1 fingerprints of terrestrial DOM. Each precursor mixture was measured at a normalized collision energy of 25 (CID, N2) in reduced profile mode. The sample was originally taken in November 2005 in a German conifer forest ("Wetzstein") and freeze-dried for storage. In 2018, the sample was reconstituted in bi-distilled water and extracted by SPE (PPL Bond Elut) at an extraction efficiency of 87%. This dataset contains dat for four selected precursor mixtures (isolated at 1 Da window) at m/z 241, 301, 361 and 417. This spans the usual ion abundance range of MS1 fingerprints of terrestrial DOM. Each precursor mixture was measured non-fragmented ("CID0") and at collision energies (CID, N2) of 15, 20 and 25 in reduced profile mode. Each MS/MS spectrum was obtained by averaging 150 scans. Project description:RationaleThe co-fragmentation of precursors in direct infusion (DI) tandem high-resolution mass spectrometry (HRMS) can complicate the fragment spectra and consequently lead to false hits during compound identification.MethodsThe method herein described, termed IQAROS (incremental quadrupole acquisition to resolve overlapping spectra), modulates the intensities of precursors and fragments by stepwise movement of the quadrupole isolation window over the mass-to-charge (m/z) range of the precursors. The modulated signals are then deconvoluted by a linear regression model to reconstruct the fragment spectra with less interference. The hardware to demonstrate the use of IQAROS was an orbitrap with electrospray ionization (ESI) or secondary electrospray ionization (SESI), although the method can also be applied to other ionization techniques or mass analyzers.ResultsAssessing the performance of IQAROS with isobaric standards revealed that the reconstructed fragment spectra match with spectra acquired from the pure standards and that more compounds were correctly identified compared with the classical approach with the quadrupole centered at the m/z value of the precursor of interest. Moreover, the strength of IQAROS is exemplified by the identification of two isobaric biomarkers directly from a breath sample with SESI-HRMS.ConclusionsWith IQAROS, cleaner fragment spectra of co-fragmenting isobars during DI-HRMS analysis can be obtained. IQAROS can easily be set up by the standard graphical user interface of the instrument. Therefore, it facilitates the characterization of features of interest in samples analyzed by DI-HRMS, for example, in high-throughput or real-time metabolomics.

Project description:Cross-linking mass spectrometry is a powerful method for the investigation of protein-protein interactions from highly complex samples. XL-MS combined with tandem mass tag labeling holds the promise of large-scale PPI quantification. However, a robust and efficient TMT-based XL-MS quantification method has not yet been established due to the lack of a benchmarking dataset and thorough evaluation of various MS parameters. To tackle these limitations, we generate a two-interactome dataset by spiking-in TMT-labeled cross-linked E. coli lysate into TMT-labeled cross-linked HEK293T lysate using a defined mixing scheme. Using this benchmarking dataset, we assess the efficacy of cross-link identification and accuracy of cross-link quantification using different MS acquisition strategies. For identification, we compare various MS2- and MS3-based XL-MS methods, and optimize stepped HCD energies for TMT-labeled cross-links. We observed a need for notably higher fragmentation energies compared to unlabeled cross-links. For quantification, we assess the quantification accuracy and dispersion of MS2-, MS3- and synchronous precursor selection-MS3-based methods. We show that a stepped HCD-MS2 method with stepped collision energies 36-42-48 provides a vast number of quantifiable cross-links with high quantification accuracy. This widely applicable method paves the way for multiplexed quantitative PPI characterization from complex biological systems.

Project description:We use nucleosome maps obtained by high-throughput sequencing to study sequence specificity of intrinsic histone-DNA interactions. In contrast with previous approaches, we employ an analogy between a classical one-dimensional fluid of finite-size particles in an arbitrary external potential and arrays of DNA-bound histone octamers. We derive an analytical solution to infer free energies of nucleosome formation directly from nucleosome occupancies measured in high-throughput experiments. The sequence-specific part of free energies is then captured by fitting them to a sum of energies assigned to individual nucleotide motifs. We have developed hierarchical models of increasing complexity and spatial resolution, establishing that nucleosome occupancies can be explained by systematic differences in mono- and dinucleotide content between nucleosomal and linker DNA sequences, with periodic dinucleotide distributions and longer sequence motifs playing a secondary role. Furthermore, similar sequence signatures are exhibited by control experiments in which genomic DNA is either sonicated or digested with micrococcal nuclease in the absence of nucleosomes, making it possible that current predictions based on highthroughput nucleosome positioning maps are biased by experimental artifacts.

Project description:Liquid chromatography-mass spectrometry (LC-MS) delivers sensitive peptide analysis for proteomics but requires extensive analysis time, reducing throughput. Here, we demonstrate that gas-phase peptide separation instead of LC enables fast proteome analysis. Using direct infusion-shotgun proteome analysis (DI-SPA) by data-independent acquisition mass spectrometry (DIA-MS), we demonstrate the targeted quantification of over 500 proteins within minutes of MS data collection (~3.5 proteins per second). We show the utility of this technology in performing a complex multifactorial proteomic study of interactions between nutrients, genotype and mitochondrial toxins in a collection of cultured human cells. More than 45,000 quantitative protein measurements from 132 samples were achieved in only ~4.4 h of MS data collection. Enabling fast, unbiased proteome quantification without LC, DI-SPA offers an approach to boost throughput, critical to drug and biomarker discovery studies that require analysis of thousands of proteomes.
