Quantitative phosphoproteomics of colorectal cancer tissues

ABSTRACT: Quantitative phosphoproteome analyses of colorectal cancer tissues from 24 patients (12 with or without metastasis) were carried out using IMAC-based posphopeptide enrichment followed by SCX-RP-MS/MS with iTRAQ labeling(metastasis:iTRAQ115 or 117, no metastasis: iTRAQ114 or 116). The obtained results were searched against UniProt DB by Mascot, and the identified peptides were filtered at 1% FDR thresholds by searching against the randomized decoy DB at peptide level. This dataset with the PX complete submission format will be further used to generate a customized DB in this jPOST project.

The decoy database was generated by reversing sequences from the database. Then, the sum of the total number of matched b/y ions and the total number of amino acids comprising the peptide sequence tag were counted to score the reliability of peptide identification independent of these search engines. Finally, the 1% false discovery rate was controlled by the target-decoy approach with this score.

Proteomic analyses of embryogenic tissues in Picea balfouriana treated by 6-BAP

Project description:In this study, iTRAQ technology was applied to characterize the genes and proteins that are differentially expressed among tissues under the influence of different levels of 6-BAP(2.5 μM, 3.6 μM and 5 μM). There were two biological and three technological replicates for each treatment. Two biological replicates from the 2.5 μM treatment were labeled with reagents 115 and 121, while iTRAQ tags 117 and 119 were used to label two biological replicates from the 3.6 μM treatment, and two biological replicates from the 5 μM treatment were labeled with reagents 116 and 118.
