Proteomic data of HCT116 cells

ABSTRACT: Quantitative proteome analyses of colorectal cancer cell lines (HCT116 metastatic clone and the parent clone without metastasis) were carried out using SCX-RP-MS/MS with iTRAQ labeling(metastasis:iTRAQ116 or 117, no metastasis: iTRAQ114 or 115). The obtained results were searched against UniProt DB by Mascot, and the identified peptides and proteins were filtered at 1% FDR thresholds by searching against the randomized decoy DB both at peptide and protein levels. This dataset with the PX complete submission format will be further used to generate a customized DB in this jPOST project.

Project description:Quantitative phosphoproteome analyses of colorectal cancer cell lines (HCT116 metastatic clone and the parent clone without metastasis) were carried out using IMAC-based posphopeptide enrichment followed by SCX-RP-MS/MS with iTRAQ labeling(metastasis:iTRAQ116 or 117, no metastasis: iTRAQ114 or 115). For this reanalysis, MS Datasets were processed for peak picking with MaxQuant v1.6.2.10, and the generated peak lists were searched against human entries of UniProt/Swiss-Prot release 2018_10 using three search engines: MaxQuant v1.6.2.10, X!Tandem v2015.04.01.1, and Comet 2015.02 rev. 0. The decoy database was generated by reversing sequences from the database. Then, the sum of the total number of matched b/y ions and the total number of amino acids comprising the peptide sequence tag were counted to score the reliability of peptide identification independent of these search engines. Finally, the 1% false discovery rate was controlled by the target-decoy approach with this score.

Comparison of endogenous gene expression of HCT116 colorectal cancer cells and HCT116-derived DAPK1 knockout (ko) clones.

Project description:Data were obtained via Nanostring nCounter Gene Expression Assay (PanCancer Progression Panel, XT_PGX_HuV1_CancerProg_CSO XT-CSO-PROG1-12, Cat. no. 115000152, Nanostring Technologies, Hamburg, Germany) We aimed to reveal Death-associated protein kinase 1 (DAPK1)-dependent gene expression in the context of tumor progression covering genes involved in extracellular matrix, epithelial-mesenchymal transition, metastasis and angiogenesis comparing HCT116 DAPK1 wt cells and three different monoclonal DAPK1 ko clones named clone 7/6, clone 10/8 and clone 21/9. DAPK1 ko clones were generated by CRISPR/Cas9-mediated genomic editing.

Rhodes2019 - Immune-Mediated theory of Metastasis

Project description:Abstract: Accumulating experimental and clinical evidence suggest that the immune response to cancer is not exclusively anti-tumor. Indeed, the pro-tumor roles of the immune system - as suppliers of growth and pro-angiogenic factors or defenses against cytotoxic immune attacks, for example - have been long appreciated, but relatively few theoretical works have considered their effects. Inspired by the recently proposed "immune-mediated" theory of metastasis, we develop a mathematical model for tumor-immune interactions at two anatomically distant sites, which includes both anti- and pro-tumor immune effects, and the experimentally observed tumor-induced phenotypic plasticity of immune cells (tumor "education" of the immune cells). Upon confrontation of our model to experimental data, we use it to evaluate the implications of the immune-mediated theory of metastasis. We find that tumor education of immune cells may explain the relatively poor performance of immunotherapies, and that many metastatic phenomena, including metastatic blow-up, dormancy, and metastasis to sites of injury, can be explained by the immune-mediated theory of metastasis. Our results suggest that further work is warranted to fully elucidate the pro-tumor effects of the immune system in metastatic cancer.

Intra-tumoral heterogeneity in metastatic potential and survival signaling between iso-clonal HCT116 and HCT116b human colon carcinoma cell lines

Project description:Characterization of the intra-tumoral heterogeneity between two iso-clonal human colon cancer sublines HCT116 and HCT116b on their ability to undergo metastatic colonization and survive under growth factor deprivation stress (GFDS). Microarray analysis revealed an upregulation of survival and metastatic genes in the highly metastatic HCT116 primary colon tumor cells compared to the poorly metastatic HCT116b primary colon tumor cells. Total RNA obtained from isolated primary colon tumors of HCT116 and HCT116b xenograft transplanted animals obtained using the orthotopic implantation of HCT116 and HCT116b human colon cancer xenografts in the cecum of male athymic BALB/c nude mice were compared at their gene expression level.
