Protein ID of ϕRP31

ABSTRACT: Jumbo phages ϕRP31/ϕRP12 infecting Ralstonia solanacearum were isolated in Thailand. Virion proteins of ϕRP31 separated by SDS-PAGE were visualized with Coomassie Brilliant Blue. The protein bands were excised from the gel, digested with trypsin, and analyzed by liquid chromatography-tandem mass spectrometry (LTQ Orbitrap XL). Assignment of tandem mass spectrometry data to tryptic peptides encoded by phage open reading frames was completed using an established procedure (Ahmad et al., 2014). Based on these genomic similarities, proteomic tree and gene phylogenies, we propose that ϕRP12 and ϕRP31 are new members of the group of ϕKZ-related phages.

<i>Ralstonia solanacearum</i> phages ΦRP12 and ΦRP31 are jumbo phages isolated in Thailand. Here we show that they exhibit similar virion morphology, genome organization and host range. Genome comparisons as well as phylogenetic and proteomic tree analyses support that they belong to the group of ΦKZ-related phages, with their closest relatives being <i>R. solanacearum</i> phages ΦRSL2 and ΦRSF1. Pryptic peptides were separated on a C18 column and analyzed by LTQ-Orbitrap Velos (Thermo). Proteins were identified using the search engine of the National Center for Biotechnology Information against the human or mouse RefSeq protein databases.

Strategies to enhance the extraction of electrophoretically separated proteins from polyacrylamide gels and their application to mass spectrometry analyses (C4PR_LIV)

Project description:Polyacrylamide gel electrophoresis (PAGE) is a powerful technique for separating proteins extracted from complex biological samples. Unfortunately, the difficulty of recovering intact proteins in high yield from polyacrylamide matrices often limits further analyses. We discovered that staining proteins with Coomassie brilliant blue (CBB) immediately after electrophoresis improves extraction efficiency. Post-staining, proteins widely varying in molecular weight were recovered at high efficiency with a 10 minute procedure that did not employ a surfactant. High recoveries were also obtained from dried, archived gels. Native-PAGE separated protein complexes larger than 400 kDa were recovered in an alternative procedure that substituted the mild detergent octyl-β-D glucopyranoside for CBB. Recovered proteins retained their native structure and were amenable to structural analysis by native mass spectrometry. The established workflows facilitate in-depth proteomic and protein structure analyses as well as the purification, storage, and transport of protein samples.

After washing five times with PBS buffer, samples were boiled in 2× SDS loading buffer, resolved in SDS-PAGE, visualized by Coomassie Blue staining, and subjected to liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis (PTM Bio, China, project number: FA203GI).

Mass spectrometry analysis of SMAD7 interactors and SMURF1 ubiquitination via VPRBP

Project description:We performed mass spectrometry analysis of Flag-tagged SMURF1 in the presence or absence of VPRBP. Analysis of the SMURF1 interactome and modification by mass spectroscopy examination of the co-immunoprecipitants of Flag-tagged SMURF1. We also applied tandem affinity purification (TAP) assay of the whole proteome to identify interacting proteins of SMAD7. HEK293T cells were transfected with TAP-tagged Smad7, followed by immunoprecipitation, SDS–PAGE, and coomassie staining. SDS–PAGE gels were minimally stained with Coomassie brilliant blue, cut into six molecular weight ranges based on heavy-chain IgG bands, and digested with trypsin. Immunocomplexes were identiﬁed on a Thermo Fisher LTQ mass spectrometer. Spectral data were then searched against the human protein RefSeq database in BioWorks or the Proteome Discoverer Suites using either SeQuest (for LTQ data) or Mascot (Orbitrap data) software. The immunoprecipitation–mass spectrometry results were transferred into a FileMaker-based relational database generated in-house,where protein identiﬁcation numbers (protein GIs) were converted to GeneID identiﬁers according to the NCBI ‘gene accession’ table.

Calcium-dependent proximal biotinylation via Cal-ID

Project description:Calcium ions serve as key intracellular signals. Local, transient increases in calcium concentrations can activate calcium sensor proteins that in turn trigger downstream effectors. In neurons, such calcium transients trigger pre-synaptic vesicle release and mediate post-synaptic plasticity. It is challenging to capture the molecular events associated with these localized and ephemeral calcium signals, however. Here we report the development of an engineered biotin ligase that combines the power of genetically encoded calcium indicators with protein proximity labeling. The enzyme, Cal-ID, biotinylates nearby proteins in response to elevated local calcium levels. The biotinylated proteins can be visualized by microscopy and identified via mass spectrometry. Cal-ID mass spectrometry applied to HEK293T cells identified cell cycle-dependent calcium signaling microdomains at centrosomes. Our results from mouse primary neurons indicated active calcium signaling near calcium extrusion sites on the plasma membrane. Therefore, we propose Cal-ID as a biochemical recorder of calcium signaling in living cells.

Identification of the potential regulators of G6PD activity in different cell cycle

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

Biotin-modified cardiac-hypertrophy-associated piRNA (CHAPIR) pulldown proteins

Project description:PIWI-interacting RNAs (piRNAs) are abundantly expressed during cardiac hypertrophy development, but their influence on pathological hypertrophy and the underlying mechanisms remains to be elucidated. Here, we identified a cardiac-hypertrophy-associated piRNA (CHAPIR), and we found that it regulates pathological hypertrophy. To investigate the molecular mechanisms by which CHAPIR regulates cardiomyocyte hypertrophy, we transfected the biotinylated CHAPIR into cardiomyocytes and performed streptavidin bead pull down assay. The CHAPIR pull-down materials and its control were resolved using SDS-PAGE gel and stained with coomassie blue. Then the entire gel lanes of the CHAPIR pull-down materials and its control were excised and send for liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis.
