Project description:Non-canonical DNA structures such as G-quadruplex (G4) and i-motif (iM) are formed at the guanine- and cytosine-rich sequences, respectively, and prohibit DNA replication and transcription. The formation and resolution of these non-canonical structures are therefore required to be dynamically regulated by either physiological conditions or factors able to bind the G4 and iM structures. Although many G4 binding proteins responsible for tuning of the G4 structure have been discovered, understanding of structural regulation of the iM structure by iM binding proteins is far less behind. Here, we developed a protein-labeling DNA probe bearing an alkyne moiety through a reactive tosylate linker for proximity labeling of nucleic acid-binding proteins and searched for iM binding proteins. The proteome analyses of the captured proteins suggested new candidates that potentially bind the iM structure, in addition to the known iM binders.

Project description:A very important feature of replication initiation proteins is the ability to bind to DNA via a characteristic domain. Usually, one or two DNA-binding domains can be distinguished within each initiator. In this work, we specified a new family of replication initiation proteins (the TrfA-like protein family) with unique domain compositions that are important for interactions with DNA. Using phylogenetic analysis and structure prediction methods simultaneously with biochemical assays, we demonstrate that in the replication initiator of the broad-host-range plasmid RK2, in addition to two winged helix domains, a third domain that interacts with DNA can be described. Mass spectrometric analysis followed by site-directed mutagenesis and in vitro and in vivo analysis of TrfA variants showed that DNA binding by all three domains of TrfA is important for stable nucleoprotein complex formation and the replication activity of the initiator.

Project description:WhiB regulon, as determined by ChIP-Seq turned out to be identical to the WhiA regulon leading to the speculation that the two proteins might be required to work together to bind DNA. In this experiment WhiA ChIP-Seq was done in a whiB deletion background and, WhiB ChIP-Seq was done in a whiA deletion background to show that the two proteins do indeed fail to bind DNA in the absence of one another.

These two DNMTs preferentially bind to nucleosomes yet cannot methylate the DNA wrapped around the nucleosome core2, and favor the methylation of linker DNA at positioned nucleosomes3,4. Here we present the cryo-EM structure of a ternary complex of catalytically competent DNMT3A2, the catalytically inactive accessory subunit DNMT3B3, and a nucleosome core particle flanked by linker DNA. The catalytic-like domain of the accessory DNMT3B3 binds the acidic patch of the nucleosome core, which orients the binding of DNMT3A2 to the linker DNA. The steric constraints of this arrangement suggest that nucleosomal DNA must be moved relative to the nucleosome core for de novo methylation to occur. Project description:HDGF-related protein 3 (HRP3, also known as HDGFL3) belongs to the family of HDGF-related proteins (HRPs) and plays an essential role in hepatocellular carcinoma pathogenesis. All HRPs have a PWWP domain at the N-terminus that binds both histone and DNA substrates. Despite previous advances in PWWP domains, the molecular basis by which HRP3 interacts with chromatin is unclear. In this study, we solved the crystal structures of the HRP3 PWWP domain in complex with various double-stranded DNAs with/without bound histone peptides. We found that HRP3 PWWP bound to the phosphate backbone of the DNA minor groove and showed a preference for DNA molecules bearing a narrow minor groove width. In addition, HRP3 PWWP preferentially bound to histone peptides bearing the H3K36me3/2 modification. HRP3 PWWP uses two adjacent surfaces to bind both DNA and histone substrates simultaneously, enabling us to generate a model illustrating the recruitment of PWWP to H3K36me3-containing nucleosomes. Cell-based analysis indicated that both DNA and histone binding by the HRP3 PWWP domain are important for HRP3 recruitment to chromatin in vivo. Our work establishes that HRP3 PWWP is a new family of minor groove-specific DNA binding proteins, which improves our understanding of HRP3 and other PWWP domain-containing proteins.

Project description:BAF and PBAF are mammalian SWI/SNF family chromatin remodeling complexes that possess multiple histone/DNA-binding subunits and create nucleosome-depleted/free regions for transcription activation. Despite previous structural studies and recent advance of SWI/SNF family complexes, it remains incompletely understood how PBAF-nucleosome complex is organized. Here we determined structure of 13-subunit human PBAF in complex with acetylated nucleosome in ADP-BeF3-bound state. Four PBAF-specific subunits work together with nine BAF/PBAF-shared subunits to generate PBAF-specific modular organization, distinct from that of BAF at various regions. PBAF-nucleosome structure reveals six histone-binding domains and four DNA-binding domains/modules, the majority of which directly bind histone/DNA. This multivalent nucleosome-binding pattern, not observed in previous studies, suggests that PBAF may integrate comprehensive chromatin information to target genomic loci for function. Our study reveals molecular organization of subunits and histone/DNA-binding domains/modules in PBAF-nucleosome complex and provides structural insights into PBAF-mediated nucleosome association complimentary to the recently reported PBAF-nucleosome structure.

Project description:To find new transcription and splicing factors associated with the metastatic phenotype we used a concatenated tandem array of consensus transcription factors response elements (catTFRE) on nuclear extracts of colon cancer cell lines. We used two different isogenic pairs of colorectal metastatic cells, KM12SM/KM12C and SW620/480. Proteins were pulled-down using biotinylated DNA sequences and streptavidin beads and analyzed by LC-MSMS.
