ABSTRACT: This dataset consists of 196 raw MS files and associated peak lists and result files, all acquired on a Velos Orbitrap mass spectrometer. Three datasets are associated with this manuscript by St-Denis et al. that describes the interactome for human phosphatases and the function of phosphatases in mitosis. Note that the negative controls and the myotubularin data were also submitted separately as part of a publication on the Myotubularin interactome (St-Denis et al., Mol Cell Proteomics, 2015; PMID 25659891) and assigned to MassIVE ID MSV000078915. INDUCTION OF PANCREATIC ISLET CELL DIFFERENTIATION BY THE NEUROGENIN-NEUROD CASCADE

Project description:Neurog3 and NeuroD1 share the ability to induce endocrine differentiation when expressed ectopically in vivo (Apelqvist et al., 1999; Schwitzgebel et al., 2000; Grapin-Botton et al., 2001) and in vitro (Heremans et al., 2002; Gasa et al., 2004), suggesting that they target a common set of genes. To test this hypothesis, we directly compared in the same cells the effects of Neurog3 and NeuroD1 on global gene expression patterns. Normalized M and A values [limmaGUI output] for the neurogenin3 (Ngn3) and neuroD1 (Nd1) experiments (individual or combined) have been linked below as Supplementary files. Note that M=log2(test/ref), eg, log2(Nd1/Bgal); A=[log2(test*ref)]/2, eg, [log2(Nd1*Bgal)]/2. Additional measures of reliability/probability are also included within the supplementary files. Project description:This dataset consists of 44 raw MS files and associated peak lists and result files, acquired on a Thermo Orbitrap Velos mass spectrometer operated in Data Dependent Acquisition mode. Samples were generated by Nicole St-Denis and affinity purification and mass spectrometric acquisition was performed by Zhen-Yuan Lin. Analysis was performed by Anne-Claude Gingras and Nicole St-Denis. The files are associated with a manuscript submitted for publication by Ulengin-Talkish et al. that studies the localization and interactions of the calcineurin isoform CNAbeta1, and uncovers new interactions with phosphatidylinositol 4-kinase (PI4KA). Note that some of the control experiments were already published in PMID: 27880917 and 25659891. Proteomic dissection of CFAP44 deficient axonemes

Project description:Leishmania are protists (class: Kinetoplastida) with a single multifunctional flagellum, which forms a canonical motile 9+2 microtubule axoneme in the promastigote forms. Deletion of gene CFAP44 (LmxM.14.1430) caused a reduction in promastigote motility (Beneke et al., PLoS Pathogens, 2019; accepted). To study the changes in protein composition in CFAP44 deficient axonemes, flagellar skeletons were isolated from CFAP44 knockout mutants and the parental cell line L. mex Cas9 T7 (Beneke et al., R Soc Open Sci. 2017; 4(5):170095) using a modified version of the method by Robinson et al., (Methods Enzymol. 1991; 196:285-99). Liquid chromatography tandem mass spectrometry and a label-free quantitation method (SINQ; Trudgian et al., 2011, Proteomics 10.1002) were used to identify proteins enriched in each fraction. This PRIDE upload contains .RAW and .XML files, as well as the SINQ quantification output file “SINQ_raw_data”. XML files are named SUB9810; MSS11680. .RAW files are structured as follows: “CFAP44 mutants: Qex01_SVH_180422_TomBeneke_B29_F_001”; “Cas9 T7 parentals: Qex01_SVH_180422_TomBeneke_Cas9_F_005”.

Project description:Chromatin immunoprecipitation (ChIP) experiments were conducted as previously described (Ito et al, 2013) using anti-H3K4me3 (Millipore, #07-473), anti-H3K4me1 (Abcam, #ab8895), or anti-Kdm5C (Iwase et al., 2016). Hippocampi derived from two different animals were pooled together for each sample and two independent biological replicates per condition were sequenced according to manufacturer instructions in a HiSeq2500 apparatus (Illumina, Inc). Information on library preparation method, size of the libraries, and mapping to reference genome can be found in Supplementary Material accompanying the manuscript. ChIP-seq reads were aligned to the mouse genome (Mus_musculus.GRCm.38.83) using bowtie2 (v2.2.9) (Langmead and Salzberg, 2012) and further processed using samtools (v1.3.1) (Li et al., 2009). Peak calling was performed using MACS2 (v2.1.0) (Zhang et al., 2008) with default parameters except for Kdm5c that were as follows: -q 0.01 --nomodel --extsize 131 --broad --broad-cutoff 0.1. Read counts on aligned bam files were performed using Rsubread (v1.22.3) (Liao et al., 2014). Differential peak methylation analysis for H3K4me3 chromatin mark was performed using DESeq2 (v1.10.0) (Love et al., 2014) of the bioconductor suite (Huber et al., 2015) in the R (v3.3) statistical computing platform. For consideration of differentially methylated regions between conditions, we used adjusted p-value < 0.05 as indicated in the manuscript.

Gene expression profiling of #483 T-ALL clone FACS sorted from BM and spleen

Project description:#483 T-ALL cells were transplanted into C57BL6/J mice. Engraftment was monitored by FACS analysis of peripheral blood obtained by retroorbital blood collection. 20 days after transplantation EGFP+ T-ALL cells were sorted from the bone marrow and spleen of three individual mice. Total RNA was prepared using the RNeasy Micro Kit (Qiagen GmbH, Hilden, Germany) and quality of RNA was assessed using the Agilent 2100 Bioanalyzer. RNA was reverse transcribed and amplified using the Affy GeneChip 3' IVT Express Kit. Fragmented and labeled cDNA was hybridized to Affymetrix Mouse Genome 430 2.0 GeneChip arrays. We compared the global gene expression profile of the #483 T-ALL to normal, CD4+CD8+ thymocytes from published dataset that shared the same mouse strain (C57BL6/J), RNA isolation and amplification technology and microarray platform (Li et al., 2008, GSE12948). The .CEL files from the Microarray experiments obtained from GEO were preprocessed together with the .CEL files from the #483 T-ALL clone using RMA. The complete dataset representing the #483 T-ALL and the CD4+CD8+ double positive thymocytes from Series GSE12948 (re-processed using RMA), is linked below as a supplementary file.
