Proteomic analysis of unconcentrated exovesicle-depleted cell culture medium of Norway spruce

ABSTRACT: Exovesicle-enriched fraction was isolated from the culture medium of tissue-cultured cells of Norway spruce during extracellular lignin formation by an ultracentrifugation-based protocol. From the remaining, now exovesicle-depleted culture medium, 11.8 ul of the medium was prepared for proteomic analysis.

Down-regulation of a gene encoding CCR affects... cell wall function in embryogenic cultures of Norway spruce

Project description:An attractive objective in the breeding of forest trees is to reduce the content of lignin or alter the lignin composition. However, for long-lived forest trees, such as conifers, it is time consuming and expensive to wait until mature wood is formed for estimating how different ligninfication genes affect cell wall differentiation. The aim of this work was to examine the possibility of detecting changes in global gene expression and of genes involved in lignin biosynthesis already in embryogenic cultures carrying the native Norway spruce cinnamoyl CoA reductase (CCR) gene in antisense orientation. Several genes, including genes regulating phenylalanine ammonia-lyase and peroxidase, regulating different pathways associated with lignin biosynthesis were affected but the transcript abundances of genes regulating lignin biosynthesis were not affected. Functional assignment defined by Gene Ontology terms, which provide functional classification for genes and gene products representing their corresponding biological process, cellular component and molecular function showed that transformation with asCCR affects a broad spectrum of functional categories, especially processes taking place in the cell wall. A novel and simple strategy to isolate extracellular vesicles from human plasma and tissue culture medium with high yield and purity

Project description:Extracellular vesicles (EVs) function in intercellular communication and can be indicative of the biological status of their producing cells, for example in disease. Isolation of EVs from blood or tissue culture medium is instrumental for the discovery of novel EV associated disease biomarkers as well as for functional studies. Current protocols for EV isolation from blood are limited by low recovery yield and in their capacity to remove contaminating particles, including lipoprotein particles and protein aggregates. In this study, we designed and evaluated a three step protocol to isolate EVs from blood or tissue culture media, with high yield and purity. EVs were first collected and separated from the majority of soluble plasma protein by precipitation with polyethylene glycol (PEG). PEG precipitation resulted in near to absolute recovery, while the yield of EVs collected by ultracentrifugation was only 15%. PEG precipitated EVs were then separated from co-precipitated proteins and protein complexes, low density lipoproteins (LDL), and the majority of high density lipoproteins (HDL) by upward displacement into a iohexol density gradients, yielding 493 fold purification relative to total plasma protein with 76% recovery. Finally, remaining HDL and iohexol was effectively removed by size exclusion chromatography (SEC). Near to absolute pure of isolated EVs was confirmed by cryo-electron microscopy.

Hunting monolignol transporter(s): membrane proteomics and biochemical transport assays with membrane vesicles of Norway spruce

Project description:Monolignol transport during lignification is a partially solved puzzle: both the mechanism(s) and the transported form of monolignols are unknown in developing xylem of trees. We tested a hypothesis of an active, plasma membrane (PM)-localized transport of monolignol monomers, dimers, and/or glucosidic forms with membrane vesicles prepared of developing xylem, phloem, and lignin-forming, tissue-cultured cells of Norway spruce (Picea abies L. Karst.), as well as of a control material, non-lignifying tobacco (Nicotiana tabacum L.) BY-2 cells. Xylem and BY-2 vesicles transported both coniferin and p-coumaryl alcohol glucoside, but inhibitor assays suggested this transport being over the tonoplast. Based on similar inhibitor assays, lignin-forming, tissue42 cultured cells of spruce had coniferin transport putatively localizing on PM. Liquid chromatography-mass spectrometry (LC-MS/MS) analysis of membrane proteins isolated from spruce developing xylem, phloem and tissue-cultured cells revealed multiple transporters. These were compared to a transporter gene set that was gained by a correlation analysis with a selected set of spruce monolignol biosynthesis genes. Biochemical membrane vesicle assays showed no support for the ABC-transporter-mediated monolignol transport but point to secondary active transporters (such as MFS- or MATE-transporters). In contrast, proteomic and co-expression analyses suggest a role for ABC-transporters and MFS-transporters.

Corynebacterium diphtheriae proteome adaptation to cell culture medium and serum

Project description:ost-pathogen interactions are often studied in vitro using primary or immortal cell lines. This set-up avoids ethical problems of animal testing and has the additional advantage of lower costs. However, the influence of cell culture media on bacterial growth and metabolism is not considered or investigated in most cases. To address this question growth and proteome adaptation of Corynebacterium diphtheriae strain ISS3319 were investigated in this study. Bacteria were cultured in standard growth medium, cell culture medium and fetal calf serum. Mass spectrometric analyses and label-free protein quantification hint to an increased bacterial pathogenicity when grown in cell culture medium as well as an influence of the growth medium on the cell envelope.
