Spatiotemporal proteomics of hormone treated mice (urine across time, prostate tissue)

Project description:Benign prostatic hyperplasia and related lower urinary tract symptoms remain common, costly, and impactful issues for aging males. Etiology and pathogenesis are multifactorial and include steroid hormone changes and inflammation. Noninvasive markers could one day inform personalized medicine, but interindividual variation and lack of healthy age-matched controls hamper research. Experimental models are appealing for insight into disease mechanisms. Here, we present a spatiotemporal proteomics study in a mouse model of hormone-induced urinary dysfunction. Urine samples were collected noninvasively across time: before, during, and after disease onset. Microcomputed tomography analysis implicated the prostate as a spatially relevant contributor to bladder outlet obstruction. Prostates were collected after disease onset and compared with control mice. Notable changes in urine include proteins representing oxidative stress defense and acute phase inflammatory response processes. In the prostate, hormone treatment led to perturbations related to oxidative stress response and H2O2 metabolism. Several protein changes coincided in both urine and prostate tissue, including Ctsb, Qsox1, and Gpx3. This study supports the concept of noninvasive urinary biomarkers for prostate disease diagnostics. Oxidative stress and acute phase inflammatory processes were identified as key consequences of hormone-induced bladder outlet obstruction. Future research into antioxidants and anti-inflammatories in prostate disease appears promising.

Urinary proteome of a healthy human cohort aged 70 to 82

Project description:12 urine samples from 6 individuals (2 time points each) enrolled in a study on healthy aging were collected. Samples were frozen at -80⁰C prior to analysis. Samples were thawed, pH neutralized, separated into soluble urine (SU) and urinary pellet (UP) fractions, and subjected to filter aided sample preparation (FASP). FASP-processed samples were subjected to LC-MS/MS analysis on a Q Exactive mass spec.

A urine storage protocol that is feasible with at home self-sampling for extracellular vesicle proteomics

Project description:Urine is a non-invasive biofluid for the identification of biomarkers to detect disease. In particular extracellular vesicles (EVs) have gained increased interest as a biomarker source, because the molecular content is protected against degradation. Clinical implementation on a daily basis requires protocols that inevitably includes short-term storage of the clinical samples, especially when samples are collected at home. However, little is known about the effect of delayed processing on the urinary EVs and their proteome. In the current study, we evaluated two different storage protocols. First, urine stored at 4˚C without any preservative, and second, a protocol compatible with at-home collection, urine with 40 mM EDTA stored at room temperature. For both conditions it was determined whether storage for 0, 2, 4 and 8 days leads to a change in the global urinary EV proteome profile using proteomics based on data-independent acquisition mass spectrometry. We show that EDTA does not affect the global proteome. Remarkably, the EV proteome was stable in both urine stored up to a week at room temperature with EDTA and in urine stored at 4˚C. These findings open up biomarker studies in urine collected via self-sampling.

Project description:Recent advances in high density oligonucleotides microarray technology have generated solutions for molecular profiling of human samples at an unprecedented resolution. We mapped whole blood RNA from healthy volunteers and CD34+ collected by cytapheresis from patients to Exon ST 1.0 microarray probing for most known and predicted human exons. Comparison with a broad panel of solid tissues showed that blood displayed the largest tissue specific signature. This unique expression profile comprised transcripts from every blood cell compartment. Moreover, by scanning the expression of over one million different exons, several transcripts were identified as alternatively transcribed between whole blood and solid tissues, or CD34+ and other tissues. The precision of this expression map, at the exon resolution, and the coverage of every blood cell type and hematopoietic stem cells suggest that it will be possible to link specific whole blood exon signatures to many diseases such as cancer or auto-immune disorders and to discover alternative splicing events specific of mature blood cells or stem cells compartment. 4 samples of whole blood from adult healthy donors and 3 samples of CD34+ cells obtained by selection after cytapheresis.

Project description:In the current project we have carried out the first proteogenomic analysis of a parasitic helminth. This has allowed us to significantly improve the genome annotation and provide a robust characterisation of the ES proteome from the adult N. americanus. Our findings show important information on key families of proteins with both known and unknown functions which may be instrumental for host-parasite interactions, parasite survival and immune regulation. Description of these proteins is useful for informing future identification of vaccine and drug targets, diagnostics and novel therapeutics for treating autoimmune and allergic diseases.

The human toxome project.

Project description:The Human Toxome Project, funded as an NIH Transformative Research grant 2011-2016, is focused on developing the concepts and the means for deducing, validating and sharing molecular pathways of toxicity (PoT). Using the test case of estrogenic endocrine disruption, the responses of MCF-7 human breast cancer cells are being phenotyped by transcriptomics and mass-spectroscopy-based metabolomics. The bioinformatics tools for PoT deduction represent a core deliverable. A number of challenges for quality and standardization of cell systems, omics technologies and bioinformatics are being addressed. In parallel, concepts for annotation, validation and sharing of PoT information, as well as their link to adverse outcomes, are being developed. A reasonably comprehensive public database of PoT, the Human Toxome Knowledge-base, could become a point of reference for toxicological research and regulatory test strategies.

Human Urinary Proteome in Vesicoureteral Reflux

Project description:Vesicoureteral reflux (VUR) is a common pediatric condition that predisposes children to renal damage after urinary tract infection (UTI). We profiled the urinary proteome of VUR patients with recurrent UTI and renal scarring to identify potential biomarkers characterizing this condition. Urine was obtained from 22 age-matched controls and 22 patients with low grade VUR (1-3 out of 5), renal scarring, and history of recurrent UTI. Proteins extracted from these samples were analyzed by mass spectrometry for protein identification and quantitation for comparison.
