RawTools Parsing of Orbitrap Raw Data Files - HeLa subset analysis

ABSTRACT: RawTools is a software that provides parsing and quantification of raw Thermo Orbitrap mass spectrometer data. RawTools software was used to process a subset of injections (n = 10) from a prepared HeLa digest that were analyzed on an Orbitrap Velos to get instrument performance metrics.

SCX_MS raw files and RP_MS raw files

Project description:A novel one-dimensional on-line pH gradient-eluted strong cation exchange (SCX)-nano-ESI-MS/MS method was developed for protein identification and tested with mixture of six standard proteins, total lysate of HuH7 and N2a cells, as well as membrane fraction of N2a cells. This method utilized an on-line nano-flow SCX column in a nano-LC system coupled with a nano-electrospray high-resolution mass spectrometer. Protein digests were separated on a nano-flow SCX column with a pH gradient and directly introduced into a mass spectrometer through nano-electrospray ionization. SCXLC-MS/MS showed identification capability for higher proportion of basic peptides compared to RPLC-MS/MS method, especially for histidine-containing peptides. Our SCXLC-MS/MS method is an excellent alternative method to the RPLC-MS/MS method for analysis of standard proteins, total cell and membrane proteomes.

Procedure 2 describes the stable isotope analysis of the model analyte nitrate (NO3-) by applying the flow injection using an HPLC system with an autosampler. The nitrate data were collected using a Thermo Scientific Orbitrap Exploris 240 Isotope Solutions. Sample = USGS32, Reference = USGS35 (nitrate isotopic reference materials from the United States Geological Survey), 50 uM nitrate in methanol. Isotopocule data collected "with M0" base peak. RAW files were processed using the IsoX software (version 2022) using the isotopologs.tsv files as input. There are three datasets with the following prefixes (to be removed before re-analysis using the IsoX software and the R scripts): "01_" - USGS32 vs USGS35, optimal ion source conditions, 13 alternating injections of USGS35 and USGS32 + 2 blank methanol measurements "02_" - USGS32 vs USGS35, non-optimal ion-source conditions, 13 alternating injections of USGS35 and USGS32 + 2 blank methanol measurements "03_" - USGS32 vs USGS35, alternating injections of USGS35 and USGS32 extended to a total of 315 injections

Benchmarking the Orbitrap Tribrid Eclipse for Next Generation Multiplexed Proteomics

Project description:The rise of sample multiplexing in quantitative proteomics for the dissection of complex phenotypic comparisons has been advanced by the development of ever more sensitive and robust instrumentation. Here, we evaluated the utility of the Orbitrap Eclipse Tribrid mass spectrometer (advanced quadrupole filter, optimized FTMS scan overhead) and new instrument control software features (Precursor Fit filtering, TurboTMT and Real-time Peptide Search filtering). Multidimensional comparisons of these novel features increased total peptide identifications by 20% for SPS-MS3 methods and 14% for HRMS2 methods. Importantly Real-time Peptide Search filtering enabled a ~2X throughput improvement for quantification. Across the board, these sensitivity increases were attained without sacrificing quantitative accuracy. New hardware and software features enable more efficient characterization in pursuit of comparative whole proteome insights.

Prior Signal Acquisition Software Versions For Orbitrap Underestimate Low Isobaric Mass Tag Intensities, Without Detriment to Differential Abundance Experiments

Project description:Tandem mass tags (TMT) enable simple and accurate quantitative proteomics for multiplexed samples by relative quantification of tag reporter ions. Orbitrap™ quantification of reporter ions has been associated with a characteristic notch region in intensity distribution, within which few reporter intensities are recorded. This has been resolved with updated instrument acquisition software, however, 53 % of Orbitrap submissions to PRIDE were generated using the prior software versions. To quantify the impact of the notch on existing quantitative proteomics data, we generate a mixed species benchmark and acquired quantitative data using the outdated software version. Sub-notch intensities are systemically underestimated, leading to over-estimation of the true differences in intensities between samples. However, when summarising reporter ion intensities to higher level features, such as peptides and proteins, few features are significantly affected. The analysis of benchmark dataset indicates that the targeted removal of spectra with reporter ion intensities below the notch is not beneficial for differential peptide or protein testing. Overall, we find the systematic quantification bias associated with the notch is not detrimental for typical proteomics experiments

Intensity-based label-free proteomics using a quadrupole orbitrap mass spectrometer

Project description:We present a unique data set for benchmarking label free quantitative proteomics using a quadrupole orbitrap mass spectrometer. Soluble Escherichia coli digest was spiked into a HeLa digest in four different concentrations, simulating protein expression differences. The data set, which is available online, provides a unique opportunity to test the proteomic platform (instrumentation and software) in its ability to perform intensity based label free quantification. We show that the presented combination of informatics and instrumentation produces high precision and quantification accuracy.
