Famotidine targets Toll-like receptor 3 signaling in SARS-CoV2 infection

ABSTRACT: Caco2 cells were pretreated with 100µM histamine and 50µM Famotidine for 12h followed by infection with SARS-CoV2 for 24h. After that proteome was analysed.

Coronavirus PLPro interactome AP-MS data

Project description:Main proteases and papain-like proteases (PLpro) are essential coronaviral enzymes required for polypeptide processing during viral maturation. PLpro additionally cleave host cellular proteins to evade anti-viral immune responses. Here, we provide biochemical, structural and functional characterizations of PLpro from SARS-Cov-2 (PLproCoV2) and reveal differences to that of SARS (PLproSARS) in controlling interferon (IFN) and NF-kB pathways. PLproCoV2 and PLproSARS share 89% sequence similarity, yet they differ in their substrate preferences: PLproCoV2 cleaves predominantly ISG15, while PLproSARS targets preferentially ubiquitin chains and Nedd8. The crystal structure of PLproCoV2 in complex with the full-size ISG15 revealed the secondary binding site for the amino-terminal domain of ISG15, thus explaining the affinity and higher specificity, as well as indicating a role for the tyrosine 268 in positioning GRL-0617 inhibitor of PLproCoV2. In human cells, PLproCoV2 cleaves ISG15 from interferon responsive factor 3 (IRF3), blocks its nuclear translocation and reduces type I interferon responses, whereas PLproSARS preferentially mediates deubiquitination and deneddylation of critical components of the NF-kB pathway. Inhibition of PLproCoV2 by GRL-0617 blocks virus-induced cytopathogenic effect, reduces viral release from infected cells and fosters the anti-viral interferon pathway upon infection with SARS-CoV-2. We propose that therapeutic targeting of PLproCoV2 can inhibit SARS-CoV-2 infection and promote anti-viral immunity.

Total Proteomics of SARS-CoV-2 variants

Project description:The ancestral SARS-CoV-2 strain that initiated the Covid-19 pandemic at the end of 2019 has rapidly mutated into multiple variants of concern with variable pathogenicity and increasing immune escape strategies. However, differences in host cellular antiviral responses upon infection with SARS-CoV-2 variants remains elusive. Leveraging whole cell proteomics, we determined host signalling pathways that are differentially modulated upon infection with the clinical isolates of the ancestral SARS-CoV-2 B.1 and the variants of concern Delta and Omicron BA.1. Our findings illustrate alterations in the global host proteome landscape upon infection with SARS-CoV-2 variants and the resulting host immune responses. Additionally, viral proteome kinetics reveal declining levels of viral protein expression during Omicron BA.1 infection when compared to ancestral B.1 and Delta variants, consistent with its reduced replication rates. Moreover, molecular assays reveal deferral activation of specific host antiviral signalling upon Omicron BA.1 and BA.2 infection. Our study provides an overview of host proteome profile of multiple SARS-CoV-2 variants and brings forth a better understanding of the instigation of key immune signalling pathways causative for the differential pathogenicity of SARS-CoV-2 variants.

Epidermal growth factor shedding directs macrophage education in cancer

Project description:Macrophages in the tumor microenvironment have a significant impact on tumor progression. Depending on the signaling environment in the tumor, macrophages can either support or constrain tumor growth and metastasis. It is therefore of therapeutic interest to identify the tumor-derived factors that control macrophage education. With this aim, we correlated the expression of ADAM proteases, which are key mediators of cell-cell signaling, to the expression of pro-tumorigenic macrophage markers in human cancer cohorts. We identified ADAM17, a sheddase upregulated in many cancer types, as a protein of interest. Depletion of ADAM17 in cancer cell lines reduced the expression of several pro-tumorigenic markers in neighboring macrophages in vitro as well as in mouse tumor models. Accordingly, ADAM17-/- educated macrophages demonstrated a reduced ability to induce cancer cell invasion. Using quantitative mass spectrometry-based proteomics, we identified HB-EGF, shed by ADAM17 in the cancer cells, as the implicated molecular mediator of macrophage education. Additionally, RNA-seq and ELISA experiments revealed that ADAM17-dependent HB-EGF release induces the expression and secretion of CXCL chemokines in macrophages, which in turn stimulates cancer cell invasion. In conclusion, we provide evidence that ADAM17 mediates a paracrine HB-EGF-chemokine feedback loop, whereby cancer cells hijack macrophages to promote tumor progression.

Cardiac progenitor cell-derived extracellular vesicles promote angiogenesis through associated- and co-isolated proteins including PAPP-A

Project description:Stem- and progenitor cell transplantation therapy holds great promise for regenerating damaged heart tissue. Several lines of evidence suggest that its efficacy is mainly caused by secreted extracellular vesicles (EVs). EVs are small, cell-derived lipid bilayer enclosed particles that play a role in intercellular communication through their enrichment in specific components like nucleic acids and proteins. Indeed, cardiac progenitor cell (CPC)-derived EVs have been shown to protect the myocardium against ischemia/reperfusion injury. However, the underlying mechanisms for CPC-EV-mediated cardioprotection remain elusive. Here, we utilized the proteomic composition of CPC-EVs released during different culture conditions, to unravel protein-mediated effects of CPC-EVs on the endothelium. CPCs were stimulated with calcium ionophore (ca ion-EVs), previously shown to influence EV release, or vehicle (control-EVs) for 24 hours and EVs were isolated using size exclusion chromatography (SEC). EV concentration and size was assessed using NTA and proteomic composition was profiled using mass spectrometry in triplicate. EVs isolated from SKOV-3 cells were included as a non-stem cell control. Proteomic analysis identified multiple proteins uniquely expressed or enriched in control-EVs compared with ca ion-EVs and SKOV-3 EVs. To better understand the effect that these EVs have on cardioprotection, endothelial cells HMEC-1 were stimulated with CPC-EVs, CaIon-EVs or PBS for 30 min. Phosphorylation of ERK1/2 and AKT, and wound closure was increased in HMEC-1 after stimulation with CPC-EVs but not with Ca ion-EVs. To gain further detail in the pathway activation in HMEC-1 cells, we also performed (phospho)proteomic analysis of these cells upon EV-stimulation. The proteomic and phosphoproteomic changes derived from EV-stimulation in HMEC-1 were quantified by mass spectrometry and validated the activation of PI3K-AKT-mTOR and (Insulin/IGF-) MAPK signaling pathways.

The E3 ligase TRIM25 impairs apoptotic cell death in colon carcinoma cells through hnRNPH1-triggered destabilization of caspase-7 mRNA

Project description:Therapy resistance is still a major reason for treatment failure in colorectal cancer (CRC). Previously, we identified the E3 ubiquitin ligase TRIM25 as a novel suppressor of caspase-2 translation, thereby contributing to apoptosis resistance of CRC cells towards chemotherapeutic drugs. We herein report the executioner caspase-7 being a further target of TRIM25. Results from gain and loss-of-function approaches and actinomycin D experiments indicate that TRIM25 attenuates caspase-7 expression mainly through a decrease in mRNA stability. Data from RNA pull-down assays with immunoprecipitated TRIM25 truncations indicate a direct TRIM25 binding to caspase-7 mRNA which is mediated by the PRY/SPRY domain which is also known to be highly relevant for protein-protein interactions. By employing TRIM25 immunoprecipitation, we identified the heterogeneous nuclear ribonucleoprotein H1 (hnRNPH1) as a novel TRIM25 binding protein involved in the control of caspase-7 mRNA stability. Notably, the interaction of both proteins was highly sensitive to RNase A treatment and again depended on the PRY/SPRY domain, thus indicating an indirect interaction of both proteins which is achieved through a common RNA binding. Ubiquitin affinity chromatography showed that hnRNPH1 and TRIM25 are targets of ubiquitin modification. Functionally, the ectopic expression of caspase-7 in CRC cells caused an increase in poly ADP-ribose polymerase (PARP) cleavage concomitant with a significant increase in apoptosis. Collectively, the negative regulation of caspase-7 by TRIM25 via hnRNPH1 implies a novel survival mechanism underlying chemotherapeutic drug resistance of CRC cells. Targeting of TRIM25 could therefore offer a promising strategy for reducing therapy resistance in CRC patients.

Project description:Metabolic flexibility is a common hallmark of aggressive and metastatic cancers. Here, we reveal that dynamic changes in mitochondrial translation rates drive the switch between glycolytic and mitochondrial energy production required for metastasis. We find that loss of 5-methylcytosine (m5C) in mitochondrial tRNAMet is sufficient to repress mitochondrial translation and trigger the switch from oxidative phosphorylation (OXPHOS) to glycolysis. Glycolytic tumour cells form primary tumours but fail to metastasize in an orthotopic mouse model of human oral cancer. Instead, a small subpopulation of non-dividing tumour cells requires high OXPHOS levels for invasion and metastasis. Although this metastasis-initiating metabolic switch is highly dynamic and reversible, we identify a mitochondria-driven gene signature predictive for lymph node metastasis and disease progression. Finally, we demonstrate that pharmacological inhibition of mitochondrial translation blocks metastasis in orthotopic transplants. Together, our results indicate that metastasis-initiating cells can be eradicated by blocking mitochondrial translation.

Comparative Proteomics of Calcitriol-treated high- and no-responding Glioma stem-like cells

Project description:Glioblastoma is the most common primary brain cancer and is associated with poor survival and high rates of recurrent diseases. The median survival using standard radio-chemotherapy is 15 months and the 5-year survival rate is below 5%. It is hypothesized that treatment resistance, diffuse infiltration of the brain and disease recurrence is, at least in part, due to cancer cells that can obtain a transient, stem-like phenotype. These so-called glioma stem-like cells (GSCs) display pluripotency, express marker proteins associated with stem-cells and can replenish the tumor after treatment. Recently, we have shown that the hormonally active form of vitamin D3, calcitriol (1α,25(OH)2-vitamin D3), is active in a subset of GSCs and reduces traits of stemness. Here, we have employed a set of 8 GSCs that do not respond to calcitriol-treatment (No-responder) and the 8 strongest responders to calcitriol (High-responder) and compared to proteomes after treatment with 50 nM calcitriol for 48h.
