Project description:Rat left ventricular tissue LC-MSMS.Rat left ventricular tissue proteins from different groups were extracted and quantified using the BCA Protein Assay Kit (Thermo Fisher Scientific, USA). The proteins were then labeled with tandem mass tags (TMT). TMT6/10 (Pierce, USA) with different reporter ions (126-131 Da) were applied as isobaric tags for relative quantification. Then the labeled peptide aliquots were combined for fractionation and further LC-MS analysis. The LC–MS/MS analysis was carried out in Capitbalbio Technology by using Q Exactive mass spectrometer (Thermo Fisher Scientific, USA). Twenty most intense precursor ions from a survey scan were selected for MS/MS detected in Orbitrap analyser. All the tandem mass spectra were produced by higher-energy collision dissociation (HCD) method. The MS/MS data was collected and searched against the Oryctolagus cuniculus database using the Sequest algorithms. A protein with fold change≥1.5, and the presence of least 2 unique peptides with a P value <0.05, was considered to be differentially expressed protein (DEP). Finally, DEPs were analyzed by reference to three key databases: Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), Reactome and the Clusters of Orthologous Groups (COG).

Project description:Plants were treated with a cPEP for luciferase (PEP Luc) or a scrambled version of this peptide (4 biological replicates each). Leaves were snap frozen in liquid nitrogen and grounded into powder. The powder was resuspended in tris 50 mM and 5% SDS, sonicated and centrifuged at 14,000 g for 10 min. A BCA protein assay was performed to estimate protein concentration in each sample. 50 ug of proteins were then loaded on a 12% Tris-glycine gel. Proteins were concentrated into one band and in gel digestion was performed as previously described (PMID: 25561571). 500 ng were then injected on a Thermofisher Exploris 480.

Project description:Tenuigenin (TNG), an extract obtained from Polygalae Radix, possesses anti-inflammatory,anti-oxidant, neuro-protective properties. However, the potential mechanism of TNG on intracerebral hemorrhage (ICH) has not been well studied. Therefore, in this study, we aimed to identify the prospective mechanism of TNG in treating ICH with the help of TMT-based quantitative proteomics. Our results showed that the optimal dose of TNG was 16mg/kg, which could markedly improve neurological functions, reduce cerebral edema, hematoma volume and hemoglobin level 72h after ICH. Furthermore,our proteomic results identified that a total of 404 DEPs (353 up and 51 down regulated) were identified in ICH+vehicle vs Sham group, while 342 DEPs (306 up and 36 down regulated) and 76 DEPs (28 up and 48 down regulated) were quantified in TNG vs Sham group and TNG vs ICH+vehicle group respectively. In addition, a total of 26 DEPs were selected out according to strict criteria. Complement and coagulation cascades was the most significantly enriched pathway and two proteins (MBL-C and Car1) were further validated as hub molecules.

Project description:N6,2'-O-dimethyladenosine (m6Am) is a critical and reversible RNA modification that plays a significant role in regulating RNA stability and gene expression. However, the lack of precise tools for manipulating m6Am modifications on specific transcripts has hindered the ability to elucidate the relationship between m6Am-modified transcripts and their phenotypic outcomes. Here, we present a CRISPR-Cas13d-based tool for the targeted installation of m6Am modifications on specific RNA transcripts. This tool is engineered by fusing a catalytically inactive variant of RfxCas13d (dCasRx) with the m6Am methyltransferase PCIF1. The dCasRx-PCIF1 fusion protein enables precise methylation of target m6Am-modified RNAs. We demonstrate that INSTALLER can effectively install m6Am modifications on GAPDH and ACTB RNAs, significantly enhancing their stability. Cell lysates were lysed in lysis buffer (RPIA) supplemented with protease inhibitors and phosphatase inhibitors for 30 min. Then they were sonicated by grinding instrument at 4 ℃ and centrifuged at 12000 rpm for 15 min to remove the tissue debris. The protein in supernatants were collected and measured by using BCA protein assay. Next, 20 mM Tris (2-chloroethyl) phosphate (TCEP) was added to the protein solution to react at 60℃ for 1 h. After that, 200 mM Chloroacetamide (CAA) was added to the mixture and react at room temperature for 30 min in darkness. After the reaction, ice-cold acetone was used to precipitate the protein at -20℃ for 4 h. The pellet was air-dried and then resuspended in 150 μl 0.1M ABB. Protein samples underwent trypsin digestion (enzyme-to-substrate ratio of 1:25 at 37 ℃for 16 hours) followed by desalting through sola HRP cartridges and vacuum- dried by Speed Vac. Nano-LC-MS/MS analysis. Peptide samples were analyzed by an EASY-nLC 1200 LC system coupled with Orbitrap mass spectrometry (Thermo Fisher). The column was C18 nano-capillary analytical column (25 cm*75 mm, 1.9 μm). Peptides were re-dissolved in mobile phase A (Water/CAN/formic acid, 98/2/0.1, v/v). The gradient was 0-5 min, 5-10% B; 5-55 min, 10-28% B; 55-58 min, 28-40% B，58-63 min, 40-95% B; 63-75 min; 95% B with flow rate of 350 nL/min. Mass spectrometry was operated under a data independent acquisition mode (DIA). The m/z range was 350 to 1500 Da in MS1 with the resolution of 60,000. The automatic gain control (ACG) was set as 3e6. The maximal ion injection time was 50 ms. MS2 acquisition was higher energy collision dissociation (HCD) with the collision energy of 30 eV. The resolution was 30,000, with loop count set to: 25, MSX count set to: 1, isolation window set to: 8.3m/z, fixed maximum mass set to: 200m/z, respectively.

Project description:Gene expression profiles of bakerâs yeast during initial dough-fermentation were investigated using liquid fermentation media to obtain insights at the molecular level into rapid adaptation mechanisms of bakerâs yeast. Results showed that onset of fermentation caused drastic changes in gene expression profiles within 15 min. Genes involved in the tricarboxylic acid (TCA) cycle were down-regulated and genes involved in glycolysis were up-regulated, indicating a metabolic shift from respiration to fermentation. Genes involved in ethanol production (PDC genes and ADH1), in glycerol synthesis (GPD1 and HOR2), and in low-affinity hexose transporters (HXT1 and HXT3) were up-regulated at the beginning of model dough-fermentation. Among genes up-regulated at 15 min, several genes classified as transcription were down-regulated within 30 min. These down-regulated genes are involved in messenger RNA splicing and ribosomal protein biogenesis, in zinc finger transcription factor proteins, and in transcriptional regulator (SRB8, MIG1). In contrast, genes involved in amino acid metabolism and in vitamin metabolism, such as arginine biosynthesis, riboflavin biosynthesis, and thiamin biosynthesis, were subsequently up-regulated after 30 min. Interestingly, the genes involved in the unfolded protein response (UPR) pathway were also subsequently up-regulated. Our study presents the first overall description of the transcriptional response of bakerâs yeast during dough-fermentation, and will thus help clarify genomic responses to various stresses during commercial fermentation processes. Experiment Overall Design: Saccharomyces cerevisiae T128 was used as a model of typical commercial bakerâs yeast used in Japan. After 18 h cultivation, cells in stationary phase were collected by centrifugation (2,700 ï g for 5 min). Some of the cell pellets were suspended in 900 ml of sterilized water. Cells for no-fermentation control were harvested after the fed-butch cultivation and stored until RNA extraction. Cell pellets (11,700 OD units) were suspended in 390 ml of lequid fermentation (LF) medium in a 500-ml flask and then fermented for 300 min. To investigate gene expression profiles during initial stages of dough-fermentation, cell samples for DNA microarray analysis were obtained from each culture medium at 15 min, 30 min, and 60 min. Cells in stationary phase were then collected by centrifugation (2,700ï g for 5 min), and stored until RNA extraction.

Project description:To identify the miRNA expressing profiles of Platelet microparticlesï¼PMPs, we have employed the Agilent Human miRNA 8Ã60K (Design ID:046064) microarray. Platelet microparticles. The platelets were derived from citrated blood of healthy human donors under an Institutional Review Board-approved protocol. Platelets were isolated after centrifugation of blood (1200r for 30 min at 21â), then the supernatant (platelet-rich plasma) was centrifuged at 2000r for 30 min at 21â, and the pellet containing platelets was resuspended in RPMI-1640 medium (HyClone, Logan, UT). Platelets were counted (Clinical Laboratory, Shanghai First Maternity and Infant Hospital, Shanghai) and adjusted to a density of 150 à 106 cells/mL before supplement with 1.5% ACD(sigma ) and stimulated with thrombin (1.0 u/mL; Takeda Austria) for 1 h. PMPs were in the supernatant after centrifugation at 4000r for 10 min at 4â,then the supernatants were centrifuged at 50,000 à g for 60 min at 4 °C. The pellets containing MPs were resuspended in RPMI-1640 medium and quantified by BCA method. The gene expressions of three independent paired PMPs from platelets stimulated by thrombin or apoptosis.

Project description:Biochemical purification: Five grams of adult flies or 2.5 g of embryos were used in each affinity purification. Flies or embryos were suspended in 15 ml of buffer B (buffer A plus 1.5 mM dithiothreitol [DTT], 1 mM phenylmethylsulfonylfluoride [PMSF], 0.5 5g/ml leupeptin, 0.8 5g/ml pepstatin, 20 U/ml DNase I, 100 U/ml RNasin [Promega], and 0.2 mg/ml heparin) in a mortar filled with liquid nitrogen and ground with a pestle to a fine powder. The powder was transferred to a glass-dounce, thawed and dounced until the pestle reached the bottom. The suspension was centrifuged twice at 40C and 10,000 g for 10 min. The fat layer on top was aspirated off after each centrifugation. Cleared extract (12.5 ml) was incubated with 600 5l of a slurry (50% [v/v]) of IgG-agarose beads (Sigma) for 90 min at 4C. The beads were washed once with buffer B for 15 min at 4C, and three times for 15 min at 4C with buffer C (20 mM TrisHCl [pH 8.0], 150 mM NaCl, 1 mM EDTA [pH 8.0], 10% glycerol, 0.01% NP-40, 1 mM DTT, 10 U/ml RNasin). PumHD was released from beads by incubation with 150 Units of AcTEV protease (Invitrogen) for 2 hr at room temperature (RT). RNA was isolated from extracts and from the TEV eluates with TRIZOL reagent (Invitrogen) followed by RNeasy Mini-Kit (Qiagen) purification according to the manufacturer's instructions. Microarray analysis: A pool of four control cDNAs (2 ng of each flp, gal4, lacZ and -Gal) was added to each RNA sample prior to labeling as controls for the labeling procedure. Total RNA (12 5g) derived from the extract and 300 ng or 30% of the affinity-isolated RNA were labeled with Cy3 and Cy5 fluorescent dyes, respectively, following cDNA synthesis with amino-allyl dUTP in addition to the four natural dNTPs using a 1:1 mixture of oligo(dT) and random nonamer primers. The Cy3- and Cy5-labeled cDNA samples were mixed and hybridized to Drosophila DNA microarrays. Project description:The aim of the present study was to identify novel DNA methylation markers in bladder cancer (BCa) through genome-wide profiling of bladder cancer cell lines and subsequent MSP screening in urine samples. Experimental Design: MBD methylCap/seq was carried out to screen differentially methylated CpG islands using two BCa cell lines (5637 and T24) and two normal bladder mucosa (BM) samples. The top one hundred most hypermethylated targets were screened using Methylation Specific PCR (MSP) in small and big cohort of urine samples from BCa patients and normal controls. The diagnostic performance of the gene panel was further evaluated in different clinical scenarios. Results: In total, 1,627 gene promoter regions hypermethylated in BCa cell line were identified in genomic level methylation profiling. The followed screening procedure in clinical urine sample generated eight genes (VAX1, KCNV1, ECEL1, TMEM26, TAL1, PROX1, SLC6A20, and LMX1A) capable of differentiating BCa from normal control. Subsequent validation in a large sample size enabled the optimisation of 5 methylation targets (VAX1, KCNV1, TAL1, PPOX1 and CFTR) for BCa diagnosis with sensitivity and specificity of 86.32% and 87.13%, respectively. In addition, VAX1 and LMX1A methylation could predict the tumour recurrence. Conclusions: Tumor specific biomarkers of BCa could be established by first performing genome level methylation profiling with cell lines and then screening the potential targets in urine samples. The panel of methylated genes identified was promising for the early non-invasive detection and surveillance of BCa. Project description:Activating mutations in the receptor KIT promote the dysregulated proliferation of human mast cells (huMCs). The resulting neoplastic huMCs secrete extracellular vesicles (EVs) that can transfer oncogenic KIT among other cargo into recipient cells. Despite potential contributions to diseases, KIT-containing EVs have not been thoroughly investigated. Here, we isolated KIT-EV subpopulations released by neoplastic huMCs using an immunocapture approach that selectively isolates EVs containing KIT in its proper topology. Proteomic profiling was performed on KIT-containing EVs compared to KIT-depleted EV populations, and on KIT-EVs that are microvesicle- and exosome-like.

Project description:Analysis of reciprocal modulation of Runx2 and E2 signaling in BCA. Our objective was to investigate whether the interaction between estrogen and Runx2 signaling in breast cancer (BCa) could help refine an estrogen-responsive gene signature with improved prognostic value. MCF7/Rx2dox BCa cells conditionally expressing Runx2 upon doxycycline treatment were treated with estradiol and/or doxycycline to induce Runx2, and global gene expression was profiled to define genes regulated by estradiol, Runx2, or both.
