Proteomic profiling of mouse brain pyruvate kinase binding proteins: a hint for moonlighting functions of PKM1?

Project description:Affinity based proteomic profiling is widely used for identification of proteins involved in for-mation of various interactomes. Pyruvate kinase (PK), a classical glycolytic enzyme catalyzing the last step of glycolysis, exists in four isoforms, one of which, PKM2; pyruvate kinase muscle isoform M2 (expressed in actively dividing cells), exhibits many non-canonical (moonlighting) functions. Although the other muscle isoform, PKM1, predominantly expressed in adult differ-entiated tissues, lacks the moonlighting functions, certain evidence exists that it can also perform some non-canonical functions. In order to evaluate the proteomic profile of mouse brain pro-teins bound to PKM1, we have combined in this study affinity-based separation of mouse brain proteins followed by their mass spectrometry identification. Using the highly purified rabbit muscle pyruvate kinase, PKM1 and a 32-mer peptide (PK peptide), sharing high sequence ho-mology with the interface contact region of all PK isoforms, common proteins bound to both af-finity ligands have been recognized. Quantitative affinity binding to the affinity ligands of se-lected identified proteins was validated using a surface plasmon resonance (SPR) biosensor. Bi-oinformatic analysis has shown that the identified proteins, bound to both full length PKM1 and the PK-peptide, form a protein network (interactome). Lysine acetolome of breast cancer-derived small extracellular vesicles reveals specific acetylation pattern for metabolic enzymes

Project description:Cancer-derived small extracellular vesicles have been proposed as promising potential biomarkers for diagnosis and prognosis of breast cancer (BC). We performed a proteomic study of lysine acetylation of breast cancer-derived small extracellular vesicles (sEVs) to understand the potential role of the aberrant acetylated proteins in the metastasis and progression of BC. Three cell lines were used as models for this study: MCF10A (non-metastatic), MCF7 (estrogen and progesterone receptor positive, metastatic) and MDA-MB-231 (triple-negative, highly metastatic). For a com-prehensive protein acetylation analysis of the sEVs derived from each cell line, acetylated peptides were enriched using the anti-acetyl-lysine antibody, followed by LC-MS/MS analysis. In total, 118 lysine acetylated peptides of which 22, 58 and 82 have been identified in MCF10A, MCF7 and MDA-MB-231 cell lines, respectively. These acetylated peptides were mapped to 60 distinct pro-teins and mainly identified proteins involved in metabolic pathways. Among those identified acetylated proteins presented in cancer-derived sEVs (MCF7, MDA-MB-231) are proteins associ-ated with glycolysis pathway, annexins and histones. Five enzymes from the glycolytic pathway, present only in sEVs isolated from cancer-derived sEVs cell lines, were validated. These include aldolase (ALDOA), glyceraldehyde-3-phosphate dehydrogenase (GAPDH), phosphoglycerate kinase (PGK 1), enolase (ENO) and pyruvate kinase M1/2 (PKM). For three of these enzymes, ALDOA, PGK 1 and ENO, the specific enzymatic activity was significantly higher in MDA-MB-231 when compared with MCF10A-derived sEVs. This study reveals that sEVs contain acetylated glycolytic metabolic enzymes that could be interesting potential candidates for early BC diagnostics.

Venomics of the Central-European Myrmicine Ants Myrmica rubra and Myrmica ruginodis

Project description:Animal venoms are a rich source of novel biomolecules with tremendous potential in medicine and agriculture. Ants represent one of the most species-rich lineages of venomous animals. However, only a fraction of their biodiversity has been studied so far. Here, we investigated the venom compositions from Myrmica rubra and Myrmica ruginodis, two members of the Myrmicinae subfamily of ants. We applied a proteo-transcriptomics based venomics workflow. Our analysis revealed that venoms of both species are composed of several protein classes, such as venom serine protease, cysteine-rich secretory proteins, antigen 5 and pathogenesis-related 1 proteins (CAP), Kunitz-type serine protease inhibitors or venom acid phosphatase. Several protein classes identified are known venom allergens, and for the first time we detected phospholipase A1 in the venom of M. ruginodis. We also identified two novel toxins of the epidermal growth factor (EGF) family in its venom proteome and an array of additional EGF-like toxins in venom gland transcriptomes of both species. They display similarity to known toxins from the related myrmecine Manica rubida and the Australian red bulldog ant Myrmecia gullosa of the Myrmeciinae subfamily and may serve as nociceptive weapons in defensive scenarios. Our work suggests that the venoms of M. rubra and M. ruginodis contain many high molecular proteins and enzymes with putatively cell damaging functions. Nevertheless, the presence of EGF-like toxins underpins that myrmicine ants also recruited smaller peptide components into their venom arsenal. Although little is known about the bioactivity and function of these EGF-like toxins, their presence in Myrmecinae and Myrmeciinae suggests that they play an important role for the venom systems of Formicoidea. Our work adds to the emerging picture of ant venoms as a source for novel biomolecules. This underlines the importance to incorporate such taxa in future venom bioprospecting programs.

Changes in the proteome of platelets from patients with critical progression of COVID-19

Project description:Platelets, the smallest cells in human blood known for their role in primary haemostasis, are also able to interact with pathogens and play a crucial role in the immune response. In severe coronavirus disease 2019 (COVID-19) cases, platelets become over-activated, resulting in the release of granules, exacerbating inflammation and contributing to the cytokine storm. Here we utilize label-free shotgun proteomics approach to further elucidate the role of platelets in COVID-19 progression and to identify predictive biomarkers for disease outcome. Platelet proteome of the severely ill COVID-19 patients varied significantly from to healthy controls. Significant changes in the levels of proteins associated with protein folding were detected. In addition, a number of proteins with isomerase activity were found in the patient samples, which appear to exert an influence on platelet activity via non-genomic properties of glucocorticoid receptor (GR) and nuclear factor κ-light-chain-enhancer of activated B cells (NFkB). We also performed a comparison of proteins found exclusively in controls, survivors and non-survivors. CRP, CA-1, SAA2 and SEPPINA3 were found to be biomarker candidates in platelets, showing a significant increase in ICU patients.

Venomics analysis of Thai Daboia siamensis using integrated omics data

Project description:Snakebite, classified by World Health Organization (WHO) as a neglected tropical disease, causes more than 100,000 deaths and 400,000 injuries per year. Currently, available antivenoms do not bind with strong specificity to target toxins, which means that severe complications can still occur despite treatment. Moreover, the cost of antivenom is expensive. Knowledge of venom compositions is fundamental for producing a specific antivenom that has high effectiveness, low side effects, and ease of manufacture. With advances in mass spectrometry techniques, venom proteomes can now be analyzed in great depth at high efficiency. However, these techniques require genomic and transcriptomic data for interpreting mass spectrometry data. This study aims to establish and incorporate genomics, transcriptomics, and proteomics data to study venomics of Thai venomous snake, Daboia siamensis. More than a hundred proteins that have not been reported as venom components of this snake such as hyaluronidase-1 and Phospholipase B were discovered. The use of conventional reference databases for mass spectrometry analysis can detect only 46% of proteins identified by integrated omics data. Thus, this multi-omics data is necessary for venomics studies. These findings will be valuable not only for antivenom production but also for the development of novel therapeutics.

Proximity ligation mapping of microcephaly associated SMPD4 shows association with components of the nuclear pore mem-brane

Project description:SMPD4 is a neutral sphingomylinase implicated in a specific type of congenital microcephaly. Although not intensively studied, SMPD4 deficiency has also been found to cause cell division defects. This suggests a role for SMPD4 in cell cycle and differentiation. In order to explore this role we used proximity ligation to identify the partners of SMPD4 in vivo in HEK293T cells. We found that these partners localize near the endoplasmic reticulum ( ER) and the nuclear membrane. Using mass spectrometry we could identify these partners and discovered that SMPD4 is closely asso-ciated with several nucleoporins, including NUP35, a nucleoporin directly involved in pore membrane curvature and pore insertion. This suggests that SMPD4 may play a role in this process.

Denaturing and native top-down venomics: Mapping proteoforms and protein complexes from king cobra venom

Project description:Characterizing whole proteins by top-down proteomics avoids a step of inference encountered in the dominant bottom-up methodology when peptides are assembled computationally into proteins for identification. The direct interrogation of whole proteins and protein complexes from the venom of Ophiophagus hannah (king cobra) provides a sharply clarified view of toxin sequence variation, transit peptide cleavage sites and post-translational modifications (PTMs) likely critical for venom lethality. A tube-gel format for electrophoresis (called GELFrEE) and solution isoelectric focusing were used for protein fractionation prior to LC-MS/MS analysis resulting in 131 protein identifications (18 more than bottom-up) and a total of 184 proteoforms characterized from 14 protein toxin families. Operating both GELFrEE and mass spectrometry to preserve non-covalent interactions generated detailed information about two of the largest venom glycoprotein complexes: the homodimeric L-amino acid oxidase (LAAO, ~130 kDa) and the multi-chain toxin cobra venom factor (~147 kDa). The LAAO complex exhibited two clusters of multi-proteoform complexes corresponding to the presence of 5 or 6 N-glycans moieties, each consistent with a distribution of N-acetyl hexosamines. Employing top-down proteomics in both native and denaturing modes provides unprecedented characterization of venom proteoforms and their complexes. A precise molecular inventory of venom proteins will propel the study of snake toxin variation and the targeted development of new anti-venoms or other biotherapeutics.

Venomics of the Milos viper (Macrovipera schweizeri)

Project description:Snakebite is a neglected tropical disease and a globally important driver of death and morbidity. Vipers of the genus Macrovipera (Viperidae: Viperinae) are among the snakes of higher medical importance in the Old World. Despite the medical relevance of Macrovipera venoms, the knowledge regarding them is heterogeneously distributed with virtually all works conducted so far focusing on subspecies of Macrovipera lebetinus, while other species within the genus are largely overlooked. Here we present the first proteomic evaluation of the venom from the Greek endemic Milos viper (Macrovipera schweizeri). In line with clinical symptoms typically elicited by Macrovipera envenomations, Milos viper venom primarily comprises coagulotoxic and cytotoxic protein families, such as metalloproteinases (svMP) and serine proteases (svSP). We conducted comparative bioactivity assays on venoms from M. schweizeri and the M. lebetinus subspecies M. lebetinus cernovi, M. lebetinus obtusa, and M. lebetinus turanica, and showed that they all exhibit similarities in levels of cytotoxicity proteolytic activity, and inhibition of prokaryotic growth. Lastly, we compared 1D-SDS-PAGE and RP-HPLC Macrovipera spp. venom profiles, as well as our proteomic data with previously published Macrovipera venom proteomes. The analyses performed reveal that a general venom profile seems to be conserved across blunt-nosed vipers, and that, similarly to M. lebetinus venom, M. schweizeri venom is able to cause significant tissue damage. The present work represents an important starting point to the development of comparative studies across the full taxonomic range of Macrovipera spp., and can potentially help optimize the treatment of envenomations caused by M. schweizeri.
