Project description:An approximate 1 cm3 wedge liver biopsy was collected from the left lobe of the liver during surgery. The liver was cut into two portions. One portion was placed in formalin and transported to TissuPathTM (Mount Waverley, Victoria), paraffin embedded and processed for histological analysis. Samples were graded according to the Clinical Research Network (CRN) NAFLD activity score (NAS) [36] and Kleiner classification of liver fibrosis [4] by TissuPath or Alfred Pathology. The main outcome was the diagnosis of NASH CRN where steatosis, inflammation, and ballooning scores are ≥1. The other portion of liver was placed in oxygenated Medium 199 media (M199; Gibco, USA) with 10% fetal bovine serum (FBS; Gibco, USA) and 1% penicillin-streptomycin (P/S; Gibco, USA), embedded in 3% SeaPlaque agarose (Lonza BioScience, USA) using a Tissue Embedding Unit (Alabama Research and Development, USA). Embedded livers were then sliced on the Alabama R&D Tissue Slicer (Alabama Research and Development, USA) in 500 mL of oxygenated phenol red-free Dulbecco's Modified Eagle Medium (DMEM; Gibco, USA) with 1% P/S at 300 µm thickness, as previously described [24, 37, 38]. The liver slices were washed in Phosphate Buffered Saline (PBS; Gibco USA) and cultured in oxygenated M199 medium containing 1% P/S for 1 h. Subsequently, the liver slices were washed with PBS and cultured in 1 mL EX-CELL 325 protein free medium (Sigma-Aldrich, Australia) for 16 h at 37oC. The following day, the liver slices were weighed and snap-frozen in liquid nitrogen, while the incubation medium was collected and centrifuged at 300 x g at 4 ºC for 10 min. The supernatant was snap-frozen and stored at -80 ºC for subsequent proteomics analysis.

Project description:Daily (circadian) clocks are essential for regulating and coordinating physiology in mammals. Modulation of local chromatin structure has been shown for only a small number of genes, principally thought to be directly modulated by Clock-mediated histone acetylation. Here we show that genome-wide changes of active and suppressive histone marks control global chromatin architecture over the day and night. Examination of mouse liver tissue at 4 time-points around the clock in "free-running", continuous conditions (constant darkness, temperature and food available ad libitum).

Project description:Capsular contracture (CC) is one of the most common post-operative complication associated with breast-implant associated infections. The mechanisms that lead to CC remain poorly understood. Plasma is an ideal biospecimen for early proteomics biomarker discovery. However, as higher-abundant proteins mask signals from low-abundance proteins, the identification of novel or specific proteins as biomarkers for a particular disease has been hampered. Here, we employed depletion of high-abundance plasma proteins followed by Tandem Mass Tag (TMT)-based quantitative proteomics to compare 10 healthy control patients against 10 breast implant CC patients. A total of 450 proteins were identified from these samples, 43 of which were significantly (p < 0.05) identified in this study. Among them 16 proteins were significantly differentially expressed in which 5 proteins were upregulated and 11 downregulated in breast implant CC patients compared to healthy controls. GO enrichment analysis revealed that proteins related to cell, cellular processes and catalytic activity were highest in the cellular component, biological process, and molecular function categories, respectively. Further, pathway analysis revealed that inflammatory responses, focal adhesion, platelet activation, complement and coagulation cascades were enriched pathways. The differentially expressed proteins from TMT-based quantitative proteomics has the potential to provide important information for future mechanistic studies and in the development of breast implant CC biomarkers

Project description:Non-alcoholic fatty liver disease (NAFLD) is the most common chronic liver disease in Western countries. There is growing evidence that dysbiosis of the intestinal microbiota and disruption of microbiota-host interactions contribute to the pathology of NAFLD. We previously demonstrated that gut microbiota derived tryptophan metabolite indole-3-acetate (I3A) was decreased in both cecum and liver of high-fat diet-fed mice and attenuated the expression of inflammatory cytokines in macrophages and TNF-a and fatty acid induced inflammatory responses in an aryl-hydrocarbon receptor (AhR) dependent manner in hepatocytes. In this study, we investigated the effect of orally administered I3A in a mouse model of diet induced NAFLD. Western diet (WD)-fed mice given sugar water (SW) with I3A showed dramatically decreased serum ALT, hepatic TG, liver steatosis, hepatocyte ballooning, lobular inflammation, and hepatic production of inflammatory cytokines, compared to WD-fed mice given only SW. Metagenomic analysis show that I3A administration did not significantly modify the intestinal microbiome, suggesting that I3A’s beneficial effects likely reflect the metabolite’s direct actions on the liver. Administration of I3A partially reversed WD induced alterations of liver metabolome and proteome, notably, decreasing expression of several enzymes in hepatic lipogenesis and β- oxidation. Mechanistically, we also show that AMP-activated protein kinase (AMPK) mediates the anti-inflammatory effects of I3A in macrophages. The potency of I3A in alleviating liver steatosis and inflammation clearly demonstrates its potential as a therapeutic modality for preventing the progression of steatosis to NASH.

These pathways can be indentified by the enforced expression of a miRNA and analysing the expression data for enrichment of specific pathways represented among the genes differentially expressed upon miRNA overexpression. We transfected unedited miR-376a* (376a*A) and edited miR-376a* (376a*G) into U87 cells to identify differentially regulated transcripts. List of differentially expressed genes were subject to pathway enrichment analysis to identify specific biological processes regulated by each of miR-376a*A and miR-376a*G. U87 cells (100,000) were transfected with 50 nM of miR-376a*A, miR-376a*G or miR-control. Following incubation for 72 hours, total RNA was isolated from transfected cells.
