Project description:C57BL/6 WT mice were infected with 1x10^6 P. brasiliensis yeasts. After 8 weeks and 12 weeks of infection the animals were euthanized and the granulomatous lesions were recovered. Then, the animals cells were lysed with distilled water and the yeast cell recovered. Once isolated, the yeasts proteins were extracted, digested with trypsin and analyzed by LC-MS/MS. The data show a low protein identification in the infection grouops, concomitant with a metabolism repression

Then, the yeasts were recovered and cultivated in a rich medium. After cultivation the yeasts extracellular vesicles were isolated and their proteins extracted, digested with trypsin and analyzed by LC-MS/MS. The data show an induced metabolism by the recovered yeasts, with a higher abundance of proteins related to energy metabolism, lipid metabolism, nucleotide metabolism, amino acid metabolism. Additionally there is a higher abundance of some virulence factor.

Project description:During the last decades, the use of plant growth promoting bacteria (PGPB) has been found to increase crop yield and quality and to confer abiotic and biotic stress tolerance. However, until now the PGPB mechanism to enhance plant performances is not clearly defined. Recently, our findings demonstrated that inoculations with both Kocuria rhizophila and Streptomyces violaceoruber, as well as their combination, determined an increase of tomato (Solanum lycopersicum) growth and development. In this study, through an advanced differential proteomic approach on tomato leaves, plant molecular mechanisms affected by both K. rhizophila and S. violaceoruber have been elucidated. To this aim, tomato plants were treated with K. rhizophila and/or Streptomyces violaceoruber cultures and grown on coconut fiber in greenhouse. In particular, PGPB treatments were conducted twice, on seed and after two weeks from the seedling by fertirrigation. Thus, the analyses have been performed at 14 days after sowing (DAS) (T1) and 42 DAS (T2). The results confirmed the growth stimulation ability of K. rhizophila/Streptomyces violaceoruber, showing shoot fresh and dry weight significantly improved at each time sampling. For the early phase (DAS-T1) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not subjected to treatment - samples I1 and I2-control I), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples L1 and L2-treatment L), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples M1 and M2-treatment M), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples N1 and N2-treatment N), for a total of 8 samples of leaf protein extracts. For the late phase (DAS-T2) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not treated - samples A1 and A2 - control A), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples B1 and B2-treatment B), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples C1 and C2-treatment C), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples D1 and D2-treatment D), for a total of 8 samples of leaf protein extracts. KEGG Orthology (KO) identified DRP belonging to photosynthesis, biosynthesis of secondary metabolites, and carbon metabolism.

Project description:Fur is known from contemporary written sources to have been a key commodity in the Viking Age. Nevertheless, the fur trade has been notoriously difficult to study archaeologically as fur rarely survives in the archaeological record. In Denmark, fur finds are rare and fur in clothing has been limited to a few reports and not recorded systematically. We were therefore given access to fur from six Danish high status graves dated to the Viking Age. The fur was analysed by aDNA and palaeoproteomics methods to identify the species of origin in order to explore the Viking Age fur trade. Endogenous aDNA was not recovered, but fur proteins (keratins) were analysed by MALDI-TOF and LC-MS/MS. We show that Viking Age skin clothing were often composites of several species, showing highly developed manufacturing and material knowledge. For example, fur was produced from wild animals while leather was made of domesticates. Several examples of beaver fur were identified, a species which is not native to Denmark, and therefore indicative of trade. We argue that beaver fur was a luxury commodity, limited to the elite and worn as an easily recognisable indicator of social status.

Project description:The dental calculus proteome from human remains is a considered a valuable archaeological resource for studying the diet, oral microbiome, health/disease of individuals and occupation activities individuals within past societies/civilisations. The combination of advancements in LC/MS instrument sensitivity and sample prepartion methods enables the analysis of these well preserved proteomes otherwise invisible to other biomolecular approaches. Maximizing proteome recovery from this minute and finite resource is paramount to our understanding of these past societies and civilisations in terms of diet and disease. Here we compare the more traditional ultrafiltration-based and acetone precipitation approaches with the newer paramagnetic bead approach (SP3) in a step towards achieving this aim. We specifically evaluate different acids (EDTA and HCl) and proteome extraction methodologies (Ultrafiltration, Acetone Precipitation and SP3)to test the influence of demineralization acid and method of extraction on the recovered proteome complexity (including numbers of peptides recovered) and sequence coverageand observed for these ancient dental calculus specimens.

Project description:Even though the incidence of salmonellosis in humans has decreased over the last years, Salmonella spp. are still a leading cause of foodborne outbreaks in Europe (Anon., 2014). Of more than 2500 different serovars of Salmonella enterica, S. enterica serovar Enteritidis (S. Enteritidis) is the most frequently reported serovar in relation to food borne disease, and egg and egg products are the most important vehicles (Anon., 2014). It has recently been shown that S. Enteritidis is superior to other serovars tested regarding survival in egg white, which may explain why many egg borne outbreaks are caused by this serovar (De Vylder et al., 2013). The genetic background for this apparent better adaptation to survival in egg is only partially known. The aim of this work was to carry out gene expression analysis in order to understand how S. Enteritidis adapts to growth in the hostile environment of egg. This study analyzed gene expression of this bacterium during growth in whole egg, and whether highly expressed genes were essential for the growth. High quality RNA was extracted from S. Enteritidis using an improved modified RNA-extraction protocol. Global gene expression during growth in whole egg was compared to growth in LB-medium using DNA array method. Twenty-six genes were significantly upregulated during growth in egg; these belonged to amino acids biosynthesis, di/oligopeptide transport system, biotin synthesis, ferrous iron transport system, and type III secretion system. Significant downregulation of 15 genes related to formate hydrogenlyase (FHL) and trehalose metabolism was observed. The results suggested that S. Enteritidis is starved for amino-acids, biotin and iron when growing in egg.

Project description:Studies of mucosal infections have mainly focused on the acute phase at single timepoints, whilst little is known about the host recovery phase. We characterised temporal changes to colonic epithelial cells during the late steady-state, clearance and recovery phases of Citrobacter rodentium infection in C57BL/6 mice. Changes to immuno-metabolism and innate immunity peaked at 10-13 days post infection (DPI) and recovered from 17 DPI. Multiple DNA sensing receptors (ZBP1, STING), pyroptotic (Caspase-1 and -8, GSDMD) and necroptotic (RIPK3, MLKL) proteins were enriched; Ripk3, but not Mlkl, knockout mice presented exacerbated diarrhoea and pathology at 10 DPI. We defined a new “host recovery” phase, characterised by IFN responses and manifested by high abundance of the immunoproteasome and MHC class II subunits, which is unresolved 4 weeks following pathogen clearance. These findings represent a paradigm shift in our understanding of mucosal surfaces recovery from infection.

Project description:Metabolically quiescent pathogens can persist in a viable non-replicating state for months or even years. In specific infectious diseases, such as tuberculosis, cryptococcosis, histoplasmosis, latent infection is a corollary of this dormant state, with at some point a phase of reactivation, leading to the symptoms of the infection. During murine cryptococcosis and macrophage uptake, stress and host immunity induce C. neoformans heterogeneity with generation of a sub-population of yeasts that has been shown to harbor a phenotype compatible with dormancy (low stress response, latency of growth). In this subpopulation, mitochondrial transcriptional activity has been shown to be up regulated and this phenotype has been considered as a hallmark of quiescence in stem cells. Based on these findings, we worked to reproduce this phenotype in vitro model and standardized the experimental conditions to generate dormancy in Cryptococcus neoformans. We found that incubation of stationary phase yeasts (STAT) in nutriment limited conditions and hypoxia during 8 days (8D-HYPOx) were able to mimic the phenotype obtained in vivo. In these conditions, mortality and/or apoptosis occurred in less than 5% of the yeasts compared to 30-40% of apoptotic or dead yeasts upon incubation in normoxia (8D-NORMOx). Yeasts in 8D-HYPOx harbored a lower stress response, delayed growth and less that 1% of culturability on agar plates, suggesting that these yeasts are viable but non culturable cells (VBNC). These VBNC were able to reactivate in the presence of pantothenic acid, a vitamin that is known to be involved in quorum sensing and precursor of acetyl-CoA. Global metabolism of 8D-HYPOx cells showed some specific requirements and was globally shut down compared to 8D-NORMOx and STAT conditions. Mitochondrial analyses showed that the mitochondrial masse increased with mitochondria mostly depolarized in 8D-HYPOx compared to 8D-NORMox with an increased expression of mitochondrial genes. Proteomic and transcriptomic analyses of 8D-HYPOx revealed that the number of secreted proteins and transcripts detected also decreased compared to 8D-NORMOx and STAT, but proteome, secretome and transcriptome harbored specific profiles that are engaged as soon as four days of incubation. Importantly, acetyl-CoA and fatty acid pathway involving mitochondria is required for the generation and viability maintenance of VBNC. All together, these data show that we were able to generate for the first time VBNC phenotype in Cryptococcocus neoformans. This VBNC state is associated with a reduced and specific metabolism that should be further studied to understand dormancy/quiescence in this organism.
