Ureter proteomics analysis following stent placement and removal in a porcine model

Project description:Symptoms including pain and discomfort commonly present during ureteral stenting is not well understood. We investigated global changes in ureters at the transcriptional, translational, and functional levels while stents are indwelling and following removal and recovery using a porcine model. Polaris stents (6Fr, Boston Scientific, Natick, MA) were cystoscopically inserted with placement confirmed using fluoroscopy. For proteomics samples, ureters were stented for 14 days and recovered for 7 days and each pig was stented unilaterally so that the contralateral unstented kidney and ureter served as an internal control.

Radiation resistance comparable to natural extremophiles achieved through experimental evolution

Project description:Recent human exploitation of high-level sources of ionizing radiation (IR) has generated a corresponding need to understand the effects of IR on living systems. Part of that research has focused on the astonishing capacity of some organisms to survive extraordinary levels of IR exposure. Using experimental evolution, we have generated populations of Escherichia coli with an IR resistance phenotype comparable to the extremophile Deinococcus radiodurans. Every aspect of cell physiology is affected. Cellular isolates exhibit approximately 1,000 base pair changes plus major genomic and proteomic alterations. The extreme IR resistance phenotype, stable without selection for at least 100 generations, has no single molecular origin. Defined and probable contributions include alterations in cellular systems involved in DNA repair, amelioration of reactive oxygen species, Fe metabolism and repair of iron-sulfur centers, DNA packaging, intermediary metabolism, and more. Some contributions to IR resistance are highly dependent on both genomic and environmental context.

DOPA formation on tyrosine Y150 of Ribonucleotide reductase QSK R2e variant from Gardnerella vaginalis.

Project description:With a crystal structure and mass spectrometry on recombinantly expressed and purified Ribonucleotide reductase QSK R2e variant from Gardnerella vaginalis we show that this protein has a modified DOPA (3,4-Dihydroxy-L-phenylalanine) in the active site analogous to what was observed for the VPK variant. Moreover, we show that this DOPA formation is facilitated by the coexpression of partner proteins NrdI and surprisingly also NrdH and R1 from the same organism.

Cell-type specific tagging of glycoproteins in murine-human co-culture secretome glycoproteomics

Project description:We report a strategy termed Bio-Orthogonal Cell line-specific Tagging of Glycoproteins (BOCTAG). Cells are equipped by transfection with an artificial biosynthetic pathway (mut-AGX1/NahK/Nh-GalNAc-T2) that transforms an alkyne tagged sugar into the corresponding nucleotide-sugar. Only transfected cells incorporate the bioorthogonal sugar into glycoproteins in the presence of non-transfected cells. The incorporation of alkyne-sugar in glycoproteins allows the installation, by copper(I)-catalyzed reaction, of an acid cleavable biotinylated tag. Glycoproteins are enriched using Streptavidin and. after on-bead digestion, glycopeptides are eluted in acid-conditions to be then analysed by mass spectrometry.

Project description:Angiogenesis, a process mediating the expansion of vascular beds in many physiological and pathological settings, requires dynamic changes in endothelial cell (EC) behavior. The molecular mechanisms governing EC activity during different phases of vascular growth, remodeling, maturation, and quiescence remain elusive. Here, we have employed actively translating transcriptome analysis of mouse retinal ECs for the characterization of dynamic gene expression changes during postnatal development and the identification of critical angiogenic factors.

Morphological plasticity in a sulfur-oxidizing bacterium from the SUP05 clade enhances dark carbon fixation

Project description:Sulfur-oxidizing bacteria from the SUP05 clade are abundant in anoxic and oxygenated marine waters that appear to lack reduced sources of sulfur for cell growth. This raises questions about how these chemosynthetic bacteria survive across oxygen and sulfur gradients and how their mode of survival impacts the environment. Here we use growth experiments, proteomics and cryo-electron tomography to show that a SUP05 isolate, Ca. Thioglobus autotrophicus, is several times larger, amorphous in shape and stores considerably more intracellular sulfur when it respires oxygen. We also show that these cells can use diverse sources of reduced organic and inorganic sulfur at submicromolar concentrations. Enhanced cell size, carbon content and metabolic activity of the aerobic phenotype are likely facilitated by a stabilizing surface-layer (S-layer) and an uncharacterized form of FtsZ-less cell division that supports morphological plasticity. The additional sulfur storage provides an energy source that allows cells to continue metabolic activity when exogenous sulfur sources are not available. This metabolic flexibility leads to the production of more organic carbon in the ocean than estimates that are based solely on their anaerobic phenotype.

The role of Bud23 in mouse heart tissue

Project description:Efficient mitochondrial function is required in tissues with high energy demand such as the heart, and mitochondrial dysfunction is associated with cardiovascular disease. Expression of mitochondrial proteins is tightly regulated in response to internal and external stimuli. Here we identify a novel mechanism regulating mitochondrial content and function, through BUD23-dependent ribosome generation. BUD23 was required for ribosome maturation, normal 18S/28S stoichiometry and modulated the translation of mitochondrial transcripts in human A549 cells. Deletion of Bud23 in murine cardiomyocytes reduced mitochondrial content and function, leading to severe cardiomyopathy and death. We discovered that BUD23 selectively promotes ribosomal interaction with low GC-content 5’UTRs. Taken together we identify a critical role for BUD23 in bioenergetics gene expression, by promoting efficient translation of mRNA transcripts with low 5’UTR GC content. BUD23 emerges as essential to mouse development, and to postnatal cardiac function.

Time-series of transcriptome analysis of Bacillus subtilis response to 25 mM potassium acetate and 0.85 M-BM-5M CCCP

Project description:The advent of M-bM-^@M-^XomicsM-bM-^@M-^Y techniques bear significant potential for the assessment of the microbiological stability of foods. This requires the integration of molecular data with their implication for cellular physiology. Here we performed a comparative physiological and transcriptional analysis of Bacillus subtilis stressed with three different weak organic acids: the commonly used food preservatives sorbic- and acetic- acid, plus the well-known uncoupler carbonyl cyanide-m-chlorophenyl hydrazone (CCCP). The concentration of each compound needed to cause a similar reduction of the growth rate negatively correlated with their membrane solubility, and positively with the concentration of undissociated acid. Intracellular acidification was demonstrated by expressing a pH-sensitive GFP derivative. The largest drop in intracellular pH was observed in CCCP-stressed cells and was accompanied by the transcriptional induction of the general stress response (GSR) and SigM regulon, responses known to be induced by acidification. The GSR was induced by acetate, but not by sorbate in mildly-stressed cells. Microarray analysis further revealed that all three acids activate transcriptional programs normally seen upon nutrient limitation and cause diverse responses indicative of an adaptation of the cell envelope. Based on the responses observed and the utilized pH measurements, the inhibitory effect of sorbic acid seems to be more focused on the cell membrane than that of acetic acid or CCCP. Time-series of B. subtilis response to 25 mM potassium acetate and 0.85 M-BM-5M CCCP during controlled growth in batch-fermentors in defined minimal medium (pH 6.4). Samples for microarrays were taken from both the treated and control cultures at 0, 10, 20, 30, 40, and 50 min after addition of acetate and CCCP. Two biologically independent experiments were performed.

Plasmid manipulation of bacterial behaviour through translational regulatory crosstalk

Project description:pQBR103 is a naturally occurring plasmid known to alter the behaviour of its host, Pseudomonas fluorescens. This plasmid encodes a predicted translational regulator, rsmQ which is a homologue of known global regulators within Pseudomonas. Within this study we compared Pseudomonas fluorescens SBW25 plasmid free cells with cells carrying either WT pQBR103 or pQBR103 lacking rsmQ. Using comparative quantitative proteomics and RNAseq we showed that the loss of rsmQ leads to widespread proteomic changes in the absence of changes in mRNA abundance, suggesting RsmQ is a translational regulator of its host chromosome.
