Project description:PIP2 enhances MLKL channel activity in a direct interaction manner and this gain of function promotes both necroptosis and inflammation. Previous studies have reported that phospholipids assisted MLKL recruitment and translocation which facilitates its mediated function like liposome leaking. Here, our result support MLKL act as ion channel and is finely tuned by PIP2. In the immune process especially, PIP2, as an important modulator, promotes intracellular potassium depletion and trigger inflammation which mediated bythrough MLKL channel function. Defining the role of MLKL channel function in MLKL-induced necroptosis or other potential necroptotic models will extend our understanding of the programmed cell death and critically inform the development and testing of new disease-specific, Anti-inflammatory, therapeutic strategies.

Project description:Co-fractionation mass spectrometry experiments (CF-MS) using native-like protein separations such as Blue Native electrophoresis (BNE) or size exclusion chromatography (SEC) enable a global characterization of protein networks, and a better understanding of cellular functions. They do, however, pose significant requirements on sample amounts, on wet lab and on instrument time, which frequently renders statistically useful replication or comparative experiments between multiple biological states non-feasible. Here we present a fast workflow called mini-Complexome Profiling (mCP) for global targeted detection of annotated protein-protein complexes. It comprises mild extraction of complexes, fractionation by BNE and analysis by data independent acquisition mass spectrometry (DIA-MS). Of note, BNE fractionation into 35 fractions is achieved using commercial mini-gels, with minimal requirements on sample amounts. Complexes are detected using a novel, bespoke R package with a controlled false discovery rate (FDR) approach. The tool is available to the community on a Github repository (https://github.com/hugoagno3/mCP ).

We then challenged mCP by investigating changes in the complexome of mouse cardiomyocytes isolated from different heart cavities of single mice. In these challenging and limited samples we detected 48 annotated protein complexes per compartment on average and were able to perform differential inter-cavity comparisons from single animals. These reduced sample and instrument time requirements suggest the suitability of our workflow for complexome screening in sparse samples, e.g. in human patient biopsies.

Project description:Data independent acquisition methods have become increasingly popular in mass spectrometry (MS)-based proteomics because they enable parallel and continuous acquisition of fragment spectra. However, these advantages come with the challenge of correctly reconstructing the precursor-fragment relationship in these highly multiplexed spectra for reliable identification and quantification. Here we introduce a scan mode for the combination of trapped ion mobility spectrometry (TIMS) with parallel accumulation – serial fragmentation (PASEF) that naturally and continuously follows the ion cloud in ion mobility and peptide mass dimensions as opposed to the step functions we employed before. Termed synchro-PASEF, it increases fragment yield several fold at sub-second cycle times. The quadrupole selection window moves synchronously through the mass and ion mobility range, deconvoluting the DIA spectra and defining precursor-quadrupole relationships. In this process, the quadrupole slices through the peptide precursors, which separates fragment ion signals of each precursor into adjacent synchro-PASEF scans. This precisely defines precursor – fragment relationship in ion mobility and mass dimensions. Importantly, the two parts of the fragment ion transitions in synchro-PASEF provide a further dimension of specificity via a lock and key mechanism. This is especially advantageous for quantification, where signals from interfering precursors in the dia selection window only affect the top or bottom part of the fragment ion, allowing them to be filtered out. In this paper, we establish the defining features of synchro-PASEF and explore its potential for proteomics analyses.

Project description:Early embryo development is a dynamic process involving important molecular and structural changes leading to the embryonic genome activation (EGA) and first cell lineage differentiation. Our aim was to elucidate proteomic changes in bovine embryos developed in vivo. Eleven Holstein females were used as embryo donors and pools of embryos at the 4-6 cell, 8-12 cell, morula, compact morula and blastocyst stages were analyzed by nanoliquid chromatography coupled with tandem MS (nanoLC-MS/MS). A total of 2757 proteins were identified, of which 1950 were quantitatively analyzed. Principal component analysis of data showed a separation of embryo pools according to their developmental stage. Differentially abundant proteins (DAPs) between stages were clustered into 626 upregulated and 400 downregulated proteins with most significant changes at the time of EGA and blastocyst formation. The main pathways and processes overrepresented among upregulated proteins were RNA metabolism, protein translation and ribosome biogenesis whereas Golgi vesicle transport and protein processing in endoplasmic reticulum were overrepresented among downregulated proteins. This is the first comprehensive study of proteome dynamics in non-rodent mammalian embryos developed in vivo. These data provide a number of functional protein candidates and will be useful to evaluate the impact of in vitro conditions on embryo quality.

Project description:Despite many improvements with in vitro culture systems, the quality and developmental ability of mammalian embryos produced in vitro is still lower than their in vivo counterparts. To bring knowledge to answer this question, we used a mass spectrometry (MS) approach to compare the protein content of bovine embryos that were conceived in vivo or produced in vitro. A total of 38 pools of grade-1 quality bovine embryos at the 4-6 cell, 8-12 cell, morula, compact morula and blastocyst stages developed either in vivo or in vitro were analyzed by nano-liquid chromatography coupled with label-free quantitative mass spectrometry, allowing the identification of 3,028 proteins. Multivariate analysis of quantified proteins showed a clear separation of embryo pools according to their in vivo or in vitro origin at all stages. Three clusters of differentially abundant proteins (DAPs) according to embryo origin were evidenced, including 463 proteins more abundant in vivo than in vitro across development, and 314 and 222 proteins more abundant in vitro than in vivo before and after the morula stage, respectively. The functional analysis of proteins found more abundant in vivo showed an enrichment in carbohydrate metabolism and cytoplasmic cellular components. Proteins found more abundant in vitro before the morula stage were mostly localized in mitochondrial matrix and involved in ATP-dependent activity while those overabundant after morula stage were mostly localized in the ribonucleoprotein complex and involved in protein synthesis. Oviductin and other proteins previously shown to interact with early embryos in vitro were among the most overabundant proteins after in vivo development. In conclusion, the maternal environment led to faster degradation of mitochondrial proteins at early embryo developmental stages, lower abundance of proteins involved in protein synthesis at the time of embryonic genome activation and a global upregulation of carbohydrate and small molecule metabolic pathways compared to in vitro produced embryos. Furthermore, our data confirm that embryos developed in vivo uptake large amounts of oviduct fluid-derived proteins as soon as the 4-6 cell stage. These data provide new insight into the molecular contribution of the mother to the developmental ability of early embryos and will help designing better in vitro culture systems.

Project description:Opportunistic infections of the respiratory tract often succeed under a weakened immune response caused by an underlying illness or hospitalization. The human fungal pathogen, Cryptococcus neoformans, and the bacterial pathogen, Klebsiella pneumoniae, are both well-characterized microbes that cause severe infections within immunocompromised individuals. In this study, we simulate a concentration-dependent pulmonary coinfection of a bacterial and fungal pathogen, and profile the proteomic changes by DDA vs. DIA. Dual perspective profiling provides new insights into host defense regulation of infection and pathogenic mechanisms of invasion.

Project description:Background: Recent advances in proteome analysis technology and mass spectrometry have made it possible to identify and quantify many proteins at once. The aim of this study was to identify proteins associated with severe burn pathology using mass spectrometry and to elucidate a novel molecular pathology classification that will be clinically useful. Methods: In this single-centre, retrospective, observational study, blood samples were collected from patients with severe burns at two time points, on the day of injury and 1 week after injury. Proteins were measured using mass spectrometry, and then prognosis-related proteins were extracted via comparison of 28-day survivor and non-survivor groups. Enrichment and ROC (receiver operating characteristics) analyses were performed to evaluate the extracted proteins. Subsequently, these proteins were used to perform latent class analysis. Findings: Measurements were performed on 83 burn patients. In the non-survivor group, ten proteins were significantly altered on the day of injury, and these were associated with multiple metabolic and response processes to toxins. Of these ten proteins that underwent ROC curve analysis with 28-day death as the objective variable, HBA1, TTR, and SERPINF2 on the day of injury had an area under the curve >0.8. Latent class analysis of these three proteins classified them into three molecular pathotypes. Interpretation: Comprehensive mass spectrometry of plasma revealed that ten proteins were associated with prognosis in severe burns. Molecular pathotypes based on HBA1, TTR, and SERPINF2 were significantly associated with patient outcomes.
