Abstract:
Multiple models of human metabolism have been reconstructed, but each represents only a subset of our knowledge. Here we describe Recon 2, a community-driven,
consensus 'metabolic reconstruction', which is the most comprehensive representation of human metabolism that is applicable to computational modeling. Compared
with its predecessors, the reconstruction has improved topological and functional features, including ~2x more reactions and ~1.7x more unique metabolites. Using
Recon 2 we predicted changes in metabolite biomarkers for 49 inborn errors of metabolism with 77% accuracy when compared to experimental data. Mapping metabolomic
data and drug information onto Recon 2 demonstrates its potential for integrating and analyzing diverse data types. Using protein expression data, we automatically
generated a compendium of 65 cell type-specific models, providing a basis for manual curation or investigation of cell-specific metabolic properties. Recon 2 will
facilitate many future biomedical studies and is freely available at http://humanmetabolism.org/.

Project description:Understanding how plant tissue and organs may be transformed into novel structures by other organisms provides a unique opportunity to study the molecular processes that dictate facets of plant anatomy and morphology. Certain groups of wasps have evolved the ability to transform plant tissues into ornate structures called galls, which provide shelter and nutrition for their larvae. However, the exact mechanism for how gall wasps remodel the plant’s physical structure and metabolism is still largely unknown. At their core, galls alter the morphology and repurpose the function of plant tissue. One common trait that unites all galls is the distinct cellular reprogramming and tumor-like growth that is necessary to produce a gall. There are over 1,400 gall wasps from the family Cynipidae, resulting in a wide diversity of gall structures, shapes, and colors that have been described. Thus, discovering the core molecular determinants that dictate the radical transformation of plant cells will help reveal principles of how plant morphology and function can be rewired by external factors. Little molecular work has been done to elucidate the factors (i.e., genes, proteins, or small molecules) that may be involved in this dramatic repurposing and dedifferentiation of plant tissue. We plan to utilize modern -omics approaches to investigate and identify the molecular factors that underlie the initiation and development of plant galls.

Project description:Cell replacement is an emerging therapy for type 1 diabetes. Pluripotent stem cells have received a lot of attention as a potential source of transplantable ?-cells, but their ability to form teratomas poses significant risks. Here, we evaluated the potential of primary mouse gall bladder epithelial cells (GBCs) as targets for ex vivo genetic reprogramming to the ?-cell fate. Conditions for robust expansion and genetic transduction of primary GBCs by adenoviral vectors were developed. Using a GFP reporter for insulin, conditions for reprogramming were then optimized. Global expression analysis by RNA-sequencing was used to quantitatively compare reprogrammed GBCs (rGBCs) to true ?-cells, revealing both similarities and differences. Adenoviral-mediated expression of NEUROG3, Pdx1, and MafA in GBCs resulted in robust induction of pancreatic endocrine genes, including Ins1, Ins2, Neurod1, Nkx2-2 and Isl1. Furthermore, expression of GBC-specific genes was repressed, including Sox17 and Hes1. Reprogramming was also enhanced by addition of retinoic acid and inhibition of Notch signaling. Importantly, rGBCs were able to engraft long term in vivo and remained insulin-positive for 15weeks. We conclude that GBCs are a viable source for autologous cell replacement in diabetes, but that complete reprogramming will require further manipulations.

Project description:Induced pluripotent stem (iPS) cells have been derived from fibroblast, stomach, and liver cultures at extremely low frequencies by ectopic expression of the transcription factors Oct4, Sox2, c-myc, and Klf4, a process coined direct or in vitro reprogramming [1-8]. iPS cells are molecularly and functionally highly similar to embryonic stem cells (ESCs), including their ability to contribute to all tissues as well as the germline in mice. The heterogeneity of the starting cell populations and the low efficiency of reprogramming suggested that a rare cell type, such as an adult stem cell, might be the cell of origin for iPS cells and that differentiated cells are refractory to reprogramming. Here, we used inducible lentiviruses [9] to express Oct4, Sox2, c-myc, and Klf4 in pancreatic beta cells to assess whether a defined terminally differentiated cell type remains amenable to reprogramming. Genetically marked beta cells gave rise to iPS cells that expressed pluripotency markers, formed teratomas, and contributed to cell types of all germ layers in chimeric animals. Our results provide genetic proof that terminally differentiated cells can be reprogrammed into pluripotent cells, suggesting that in vitro reprogramming is not restricted to certain cell types or differentiation stages.

Project description:Aphid saliva plays an essential role in the interaction between aphids and their host plants. Several aphid salivary proteins have been identified and analyzed. However, none of the characterized salivary proteins are from galling aphids. Here we analyzed the salivary proteins from the Chinese gall aphid, Schlechtendalia chinensis using LS-MS/MS analysis. A total of 31 proteins were identified directly from secreted saliva collected via artificial diet, and 141 proteins were identified from protein extracts derived from dissected salivary glands. Among these identified proteins, 17 were found in both secreted saliva and dissected salivary glands. In comparison with salivary proteins identified from three other free living aphids, the most striking feature of the salivary protein from S. chinensis is the existence of high proportion of proteins with binding activity, including DNA binding, protein binding, ATP binding and ion binding proteins et al. We speculate that these binding proteins may be involved in induction of gall formation. Our results provide a framework for future research to elucidate the molecular basis for gall induction by S. chinensis.
