Project description:Hypoxia-induced cell injury has been related to multiple pathological conditions. In order to render hypoxia-sensitive cells and tissues resistant to low O2 environment, in this current study, we used Drosophila melanogaster as a model to dissect the mechanisms underlying hypoxia-tolerance. A D. melanogaster strain that lives perpetually in an extremely low-oxygen environment (4% O2, an oxygen level that is equivalent to that over about 4,000 m above Mt. Everest) was generated through laboratory selection pressure using a continuing reduction of O2 over many generations. This phenotype is genetically stable since selected flies, after several generations in room air, survive at this low O2 level. Gene expression profiling showed striking differences between tolerant and naïve flies, in larvae and adults, both quantitatively and qualitatively. Up-regulated genes in the tolerant flies included signal transduction pathways (e.g., Notch and Toll/Imd pathways), but metabolic genes were remarkably down-regulated in the larvae. Furthermore, a different allelic frequency and enzymatic activity of the triose phosphate isomerase (TPI) was present in the tolerant versus naïve flies. The transcriptional suppressor, hairy, was up-regulated in the microarrays and its binding elements were present in the regulatory region of the specifically down-regulated metabolic genes but not others, and mutations in hairy significantly reduced hypoxia tolerance. We conclude that, the hypoxia-selected flies: (a) altered their gene expression and genetic code, and (b) coordinated their metabolic suppression, especially during development, with hairy acting as a metabolic switch, thus playing a crucial role in hypoxia-tolerance. Project description:We report the transcriptional profiling of Drosophila melanogaster gonadectomized adults following RNAi knockdown of grappa (gpp), lilliputian (lilli), or Suppressor of Triplolethal [Su(Tpl)], as well as induction of Dominant Negative (DN) allele of Cyclin-dependent kinase 9 (Cdk9), or ectopic expression of stand still (stil), with a three-component temperature sensitive system. We also included the transcriptional profiling of testes and ovaries of gppRNAi, lilliRNAi, and Su(Tpl)RNAi flies under permissive temperature. All data includes induced and non-induced sham controls.

Project description:To investigate the systemic molecular changes occurring as a result of Dhr96 knockdown or over-expression, a comparison between knockdown or overexpression lines and their genetic controls were performed. 0-3 day old adult males or females were reared on 3 separate batches of diet (this was the standard diet we used for culturing Drosophila melanogaster and was made up of 10L water, 100g agar (USP #7060 Bio-serve), 350g Brewer’s dried yeast (Sunshine Health), 300g black treacle (Lyles), 150g sucrose (Tate & Lyle), 300g Difco dextrose (Becton Dickinson), 150g cornmeal (#1151, Bioserve), 100g wheatgerm (#1659, Bioserve), 200g soya bean flour (#S9633 Sigma Aldrich), 10g methyl-4-hydroxybenzoate (#H3647 Sigma Aldrich) in 10ml ethanol, 50ml proprionic acid (#P5561 Sigma Aldrich)). Each of these 3 batches was considered to represent independent biological replication. The RNA samples were hybridized to the Affymetrix Drosophila GeneChip 2. Previous Q-PCR analysis had indicated that there was differential Dhr96 gene expression in the knockdown or overexpression strains compared to their controls. (This was also inferred from phenotypes resulting from other distinct crosses.) However the first analysis carried out on these samples was to verify the levels of differential Dhr96 gene expression. From this analysis we found no evidence that Dhr96 is down-regulated in the knockdown line compared to its control for either Males or Females, as the confidence intervals for the fold change include the value of one and the p-values are large. Therefore the knockdown line and its control samples were excluded from further analysis. The overexpression line did however show significant up-regulation of Dhr96 expression relative to its control in both Males and Females, and was further analyzed. Flies of the appropriate genotype (Dhr96 knockdown or over-expression and their genetic controls) were reared on 3 different batches of diet (same recipe, prepared on different days). 0-3 day old adults were collected (males and females stored seperately) and each sample was hybridised independently to a chip.

Project description:In order to evaluate the identification of genes and pathways, the global gene expression profiles were assessed in response to three chemicals (benzene (B), toluene (T), formaldehyde (F)) on Drosophila melanogaster. We performed whole genome DNA microarray experiments with subsequent quantitative analysis conducted on selected genes. We used young adults of D. melanogaster exposed to B, T, or F, and whole genome microarrays to screen for global changes in D. melanogaster transcription profiles. Young adult flies were selected for RNA extraction and hybridization on Affymetrix microarrays.

Project description:We compared 10, 20 and 40 animal pools to determine the best number of intact adults to pool Keywords: Agilent microarray, pooling, Drosophila, intact adults 16 vials of flies were reared. From each vial 5 individuals were selected. For the 10 animal comparison 4 vials were used with each replicate being a pool of 5 animals over 2 independent vials. For the 20 animal comparison 8 vials were used with each replicate being a pool of 5 animals over 5 independent vials and for the 40 animal comparison each replicate was a pool of 5 animals over 8 independent vials. There are two independent replicates of each type for 6 samples which were hybridized on three chips in a loop design.

Project description:Transcriptional profiling of Indy long lived flies and controls over the course of their entire lifespan. Mutations in the Indy gene extend life span in Drosophila melanogaster. This study investigates the changes in gene expression over time in Indy206 flies heterozygous over Canton-S (Indy206/CS) and compares them to genetically matched heterozygous controls (2216/CS). Samples from both fly strains were collected at age: 5, 10, 20, 30, 40, 50, 70 and 80.
