Project description:To characterize anaerobic stress-induced expression in adhE mutants, the microarray experiment was performed with two serotypes of wild type E. coli and their adhE mutants: (1) K-12 strain, wild type; (2) B strain, wild type; (3) BW25113, adhE mutants; (4) BL21(DE3), adhE mutants. Under anaerobic growth condition in glucose-containing complex medium, the wild type strains 1 and 2 grew well whereas the mutant strains 3 and 4 experienced anaerobic stress and grew after 24 hours and 48 hours, respectively.

Comparative proteomics of Desulfotomaculum kuznetsovii grown on methanol and ethanol

Project description:The aim of this study was to unravel the methanol metabolism of Desulfotomaculum kuznetsovii. Anaerobic methylotrophs, such as methanogens and acetogens, use a pathway initiated by a cobalamine-containing methanol methyltransferase, whereas aerobic methylotrophs generally oxidize methanol to formaldehyde through a pathway initiated by a methanol dehydrogenase. Sulfate-respiring cells grown with methanol in the presence and absence of cobalt and vitamin B12 were analyzed and compared with cells grown with lactate or ethanol. Proteome analysis showed the presence of two methanol degrading pathways in D. kuznetsovii: a cobalt-dependent methanol methyltransferase and a cobalt-independent alcohol dehydrogenase. This is the first time that two methanol pathways have been shown to be present in a single microorganism, and we hypothesize this can give D. kuznetsovii a competitive advantage.

Project description:Low oxygen tensions are often encountered in flooded soils of rice fields by root-associated, strictly respiratory, beta proteobacterium, Azoarcus sp. BH72 which fixes nitrogen only under microaerobic condition. In this study, genome wide oligonucleotide microarrays were used compare the global transcription profile of Azoarcus sp. BH72 under microaerobic condition with cells grown under aerobic condition, both with ammonia as sole nitrogen source. The outcome of this study will provide a better insight about the establishment of this endophyte in the microaerobic environment, probably prevailing inside of the rice root niche .

To compare the proteome of Stenotrophomonas maltophilia grown in normal and iron depleted condition

Project description:As an approach to identify the iron depleted responsive protein, ITRAQ approach was used to analyze the supernatant of S. maltophilia strains [clinical (CS17) and environmental (LMG959)] grown in iron depleted condition. Appendix A and B lists the up-regulated proteins identified with ≥95% confidence including their respective ratio and peptides. A total of 480 and 358 proteins were identified in replicate 1 and replicate 2 which represent two independent analysis of the experiments for both strains that met the criteria of a minimum unused score cut of >1.3 which indicates >95% confidence in correct sequence identification. Figure 4 showed that 687 proteins were detected in which 151 proteins were commonly present in replicates, 329 and 207 proteins being unique to replicate 1 and replicate 2 respectively. From 687 proteins detected, a total of 122 proteins were seen with altered expression in response to iron depleted condition among both strains. Of these, 36 proteins upregulated and 7 down-regulated in LMG959 while for CS17, 60 proteins upregulated and 19 down-regulated (Appendix A).In another comparison, CS17 and LMG959 grown in normal condition were compared. ITRAQ identified 81 differently regulated proteins with 40 proteins up-regulated and 41 proteins down-regulated in CS17 when compared to LMG959 grown in normal condition.
