Project description:Single-cell RNA-seq (scRNA-seq) has revealed extensive cellular heterogeneity within many organisms but few methods have been developed for microbial clonal populations. The yeast genome displays an unusually dense transcript spacing with interleaved and overlapping transcription from both strands, resulting in a minuscule but complex pool of RNA protected by a resilient cell wall. Here, we developed a sensitive, scalable and inexpensive yeast single-cell RNA-seq (yscRNA-seq) method that digitally counts transcript start sites (TSS) in a strand- and isoform-specific manner with unique molecular identifiers (UMI). YscRNA-Seq detects expression of low-abundant, non-coding RNAs and at least half of the protein-coding genome in each cell. From just one single-cell transcriptome experiment of a bulk population, enough heterogeneity is uncovered between individual cells to identify biological associations without the need for perturbation experiments necessary to derive correlations from bulk data. Within cells of a single clonal population, we observe negative expression correlation of sense/antisense pairs while duplicated gene pairs and divergent transcripts co-express. By combining yscRNA-Seq with index sorting, which allows phenotypic characterization, we uncover a linear cell size-dependent change in absolute RNA content. Although we detect an average of ~3.5 molecules per gene, a single cell tends restrict the number of expressed isoforms. Remarkably, there is a highly variable expression within metabolic genes, whose stochastic expression primes cells for fitness benefit towards the corresponding environmental challenge. These findings suggest functional transcript diversity as a mechanism for providing a selective advantage to individual cells within otherwise transcriptionally heterogeneous microbial populations.

Project description:Around two thirds of breast tumors are characterized by the expression of estrogen receptor α and are therapeutically treated by blocking estrogen signaling. First line endocrine therapeutics are Tamoxifen which displaces estrogen form its receptor preventing receptor activation and aromatase inhibitors which prevent the formation of estrogen and thereby hormone-deprive the tumors. Therapy resistance remains a major clinical problem, especially for patients with late-stage diagnoses. Tumor heterogeneity may promote therapy resistance either through the selection of pre-existing rare clones or by providing a repertoire of cells that may develop resistance over time. In order to study endocrine therapy resistance on a clonal level, we have developed barcoded (allowing the tracking of single cells) endocrine therapy sensitive and resistant breast cancer cell lines. From these complex cell pools, multiple single cells characterized by a specific barcode were isolated and grown out. We then subjected the clones to phosphoproteomics measurement by Mass spectrometry. Based on their phosphorylation pattern, the kinase activity profiles of endocrine therapy resistant clones were determined to identify differentially activated kinases with implications in therapy resistance.

Project description:The successful progression of a cell through the cell cycle requires the temporal regulation of many biological processes, including gene transcript levels and the number and condensation of chromosomes. Fission yeast (Schizosaccharomyces pombe) is a paradigm for cell cycle research and model for higher eukaryotic cells. Due to the small size of its genome, it is highly amenable to high resolution studies of the spatial organization of its genome. Here we present the results of a high resolution study in which we used synchronised S. pombe cells to investigate cell cycle phase dependent changes in genome organization and transcription patterns. We reveal cell cycle dependant changes in connections within and between chromosomes while confirming previously observed features of genome organization, such as telomere clustering. Our results show that chromosomes are effectively circular throughout the cell cycle and that they remain connected even during the M phase. Determining the structure and transcript levels for matched synchronized cells revealed: 1) that genes with high transcript levels are highly connected with the genome at specific stages of the cell cycle; and 2) that interactions have positive and negative effects on transcript levels. We hypothesize that the observed correlations between transcript levels and the formation and disruption of cell cycle specific chromosomal interactions implicate genome organization in epigenetic inheritance and bookmarking.

Project description:Clonal diversity contributes to treatment resistance and cancer recurrence. Precise delineation of clonal substructure is essential to understand the resistance mechanism, however, bulk DNA sequencing cannot accurately resolve the complex clonal architectures. Here we report the single-cell DNA sequencing of 123 acute myeloid leukemia (AML) patients and provide cell-level evidence of co-occurrence and mutual exclusivity among driver mutations. Reconstruction of tumor phylogeny uncovers linear and branching clonal evolution patterns, with the latter involving functional convergence. Single-cell DNA sequencing of xenotransplanted samples reveales clonal diversity in leukemia initiating cell populations. Simultaneous single-cell profiling of mutations and cell surface proteins provides cellular genotype-phenotype associations. Analysis of longitudinal samples visualizes the behavior of each individual clone in response to therapy, illustrating the underlying evolutionary process of therapeutic resistance and disease recurrence. Together, these data portray clonal diversity, architecture, and evolution of AML, and highlight their clinical relevance in the era of precision medicine.

Project description:A central task in developmental biology is to learn the sequence of fate decisions that leads to each mature cell type in a tissue or organism. Recently, clonal labeling of cells using DNA barcodes has emerged as a powerful approach for identifying cells that share a common ancestry of fate decisions. Here we explore the idea that stochasticity of cell fate choice during tissue development could be harnessed to read out lineage relationships after a single step of clonal barcoding. By considering a generalized multitype branching process, we determine the conditions under which the final distribution of barcodes over observed cell types encodes their bona fide lineage relationships. We then propose a method for inferring the order of fate decisions. Our theory predicts a set of symmetries of barcode covariance that serves as a consistency check for the validity of the method. We show that broken symmetries may be used to detect multiple paths of differentiation to the same cell types. We provide computational tools for general use. When applied to barcoding data in hematopoiesis, these tools reconstruct the classical hematopoietic hierarchy and detect couplings between monocytes and dendritic cells and between erythrocytes and basophils that suggest multiple pathways of differentiation for these lineages.
