Small Polar Hits against S. aureus: Screening, Initial Hit Optimization, and Metabolomic Studies

Project description:The global prevalence of antibacterial resistance requires new antibacterial drugs with novel chemical scaffolds and modes of action. It is also vital to design compounds with optimal physicochemical properties to permeate the bacterial cell envelope. We described an approach of combining and integrating whole cell screening and metabolomics into early antibacterial drug discovery using a library of small polar compounds. Whole cell screening of a diverse library of small polar compounds against Staphylococcus aureus gave compound 2. Hit expansion was carried out to determine structure-activity relationships. A selection of compounds from this series, together with other screened active compounds, was subjected to an initial metabolomics study to provide a metabolic fingerprint of the mode of action. It was found that compound 2 and its analogues have a different mode of action from some of the known antibacterial compounds tested. This early study highlighted the potential of whole cell screening and metabolomics in early antibacterial drug discovery. Future works will require improving potency and performing orthogonal studies to confirm the modes of action.

Full transcriptome analysis of MCF-7 cells treated with screening hit compounds versus control

Project description:This experiment was performed as part of a hit screening project. Transcriptome analysis was performed to determine whether the screened hits induced a gene expression pattern consistent with proteasome inhibition. MCF-7 cells were exposed to 2x[IC50] of hit compounds for six hours. RNA was processed according to manufacturer's protocol for preparation of HuGene 2.0ST chips to acquire biotinylated sense-strand DNA. Biotinylated DNA was hybridized to HuGene 2.0ST chips at 37°C for 16 hours in a GeneChip® Hybridization Oven 645, washed and stained using the GeneChip® Fluidics Station 450 using the FS450_0002 protocol and scanned with a GeneChip® Scanner 3000 7G.

Dynamic lncRNA expression pattern during ESC-derived cardiac differentiation

Project description:Long noncoding RNAs (lncRNAs) have emerged as crucial regulators of gene expression during embryonic stem cell (ESC) self-renewal and differentiation. Here, we systemically analyzed the differentially regulated lncRNAs during ESC-derived cardiomyocyte (CM) differentiation. We established a perspicuous profile of lncRNA expression at four critical developmental stages and found that the differentially expressed lncRNAs were grouped into six distinct clusters. The cluster with specific expression in ESC enriches the largest number of lncRNAs. Investigation of lncRNA-protein interaction network revealed that they are not only controlled by classic key transcription factors, but also modulated by epigenetic and epitranscriptomic factors including N6-methyladenosine (m6A) effector machineries.
