Proteomic analysis of Blomia tropicalis bodies and feces

Project description:This dataset contains nano-LC-MS/MS analyzed samples of the domestic (house dust) mite Blomia tropicalis, which is a major source of allergens in tropical and subtropical regions. For proteomic analyses, four sample types, each with three biological replicates, were prepared: (i) 1000 individually collected adult mites, (ii) pools of mites of different ages, including eggs; (iii) water extracts of feces, and (iv) detergent-buffer extracts of the remaining pellet of the water extract. Laboratory culture of B. tropicalis was maintained as described previously at the Crop Research Institute, Prague, Czechia. Mites were mass reared in tissue culture flasks on a house dust mite diet (HDMd) in a large population (approximately 4 weeks) when the diet is almost consumed. Whole genome gene expression differences between a coumaphos resistant and susceptible population of Varroa destructor

Project description:Coumaphos is an acaricide that is widely used to control Varroa mites in bee colonies. However, the extensive use of coumaphos against Varroa has resulted in the development of coumaphos resistant Varroa populations. In this study, the whole genome gene expression profile of 1) a coumaphos resistant V. destructor population (AN-CR) or 2) a coumaphos resistant V. destructor population pretreated with coumaphos (tAN-CR), was compared to the gene expression profile of a susceptible V. destructor population (ATH-S) using Illumina RNAseq.

Proteogenomics of Candida tropicalis – an opportunistic pathogen

Project description:Candida tropicalis is an opportunistic pathogen which causes candidiasis in immune-compromised individuals. It is one of the members of the non-albicans group of Candida that are known to be azole resistant and is frequently seen in individuals being treated for cancers, HIV-infection and bone-marrow transplant. Although the genome of C. tropicalis was sequenced in the year 2009, the genome annotation has not been supported by experimental validation. In the present study, we have carried out in-depth proteomic profiling of C. tropicalis using high-resolution Fourier transform mass spectrometry and mapped ~44% of the computationally predicted protein-coding genes with peptide level evidence. In addition to identifying 2,740 proteins in the cell lysate of this yeast, we also analysed the proteome of the conditioned media of C. tropicalis culture and identified several unique secreted proteins among a total of 780 proteins. By subjecting the mass spectrometry data derived from cell lysate and conditioned media to proteogenomic analysis, we identified 86 novel genes, 12 novel exons and corrected 49 computationally predicted gene models. To our knowledge, this is the first high-throughput proteomic study to refine the genome annotation of C. tropicalis.
