Bulk RNAseq analysis of control and Carm1 KO CD8 T cells

Project description:The overall goal of this study was to understand the change in antigen-stimulated gene expression in CD8 T cells upon ablation of a transcriptional coactivator Carm1 by CRISPR-Cas9 method. Seven days following editing, OT-I CD8 T cells were co-cultured for 24 hours with B16F10-Ova tumor cells. RNA-seq analysis demonstrated changes in gene expression, including upregulation of 1,143 genes and downregulation of 1,199 genes in Carm1 KO compared to control T cells. Upregulated genes encoded chemokine receptors that mediate T cell recruitment into tumors (Cxcr3) and key genes required for maintenance of memory T cell populations (transcription factor genes Tcf7, Myb, Bcl6; surface receptor Cd27). Downregulated genes included those associated with terminal differentiation (Klrg1), inhibition of cytokine signaling (Socs1, Socs3) and T cell dysfunction within tumors (Egr2, Eomes).

Project description:We investigated whether RNA Pol II mediated transcription was altered in Carm1 KO compared to control KO tumor cells. We examined p-Ser2 CTD Pol II relative to total CTD Pol II using mammalian native elongating transcript sequencing (mNET-Seq) (Nojima et al., 2016). Inactivation of the Carm1 gene substantially increased the normalized read density of p-Ser2 CTD Pol II tags relative total Pol II tags. These data provide evidence for altered transcriptional regulation in Carm1 deficient cells.

RNA deep sequencing from murine BALB/c WT and IL-2-KO bulk CD8 T cells

Project description:Our goal was to identify early genetic changes in the development of autoimmune dysfunction. WT and IL-2-KO CD8 T cells were sorted from the lymph node and spleen of 12-day old mice. Total RNA was isolated by Expression Analysis Inc. using Illumina TrueSeq Stranded Total RNA Sample Preparation Kit. Eight samples were sequenced (four biological replicates of IL-2-KO and WT/HET mice), producing 2X50 paired-end reads using the Illumine HiSeq 2500 platform. Raw reads were provided by Expression Analysis. We identified several genetic signatures within the bulk data including a cytolyic pattern and a novel gene expression pattern indicating a helper-like function.
