Project description:To investigate the mechanisms of cell competition, we analysed the molecular differences between wild type and mild CncC (Nrf2) over-expressing causing the loser phenotype in Drosophila wing discs. We then compared the genes differentially expressed in these conditions to our previously identified ‘loser signature’ which reveal a significant overlap. From this later comparison, we raised a list of 121 up-regulated genes to conduct a cell competition screen using PECAn (Pipeline for Enhanced Clonal Analysis) for automating analysis of mosaic experiment.

Project description:Investigation of intratumor heterogeneity in the scrib¹ mutant wing imaginal discs. Method: Staged scrib¹ wing imaginal discs were dissected and transferred to DPBS. The wing imaginal discs were dissociated in 0.25% Trypsin-EDTA solution at 37 ℃ for 10 min. Cells were then washed in DPBS and passed through 35μm filter before library preparation. Construction of 10x single cell libraries and sequencing on Illumina platform were performed by Novogene.

RNA-seq analysis of kdm5 null mutant wing discs

Project description:In order to determine which genes were affected by the complete loss of kdm5, we carried out RNA-seq analysis using wing discs from wildtype and kdm5 140, the new null mutant. Consistent with the phenotypes observed, transcriptome analyses of kdm5140 mutant wing imaginal discs revealed the dysregulation of a significant number of genes involved in cell cycle progression and DNA repair.

Expression data from Ricin-A expressing Drosophila wing discs

Project description:Coordinated tissue growth is essential for generation of functionally integrated organs during animal development as well as for tissue homeostasis during adult life. Using Drosophila wing as a model system we have demonstrated that impairing growth, by expression of a cold sensitive version of type 2 ribosome-inactivating protein Ricin-A (RA), within defined territories along the wing primordium triggers a Dmp53-dependent reduction of growth in adjacent non-perturbed cells. To identify novel genes and pathways involved in coordinating intra-organ growth we analysed differential gene expression between wing discs expressing RA and control wing discs expressing GFP in the posterior compartment by using engrailed-Gal4.

Chromatin landscape changes of regenerating wing imaginal discs

Project description:We report the changes in chromatin accessibility associated with regeneration in wing imaginal discs at two developmental timepoints during L3. Wing discs were ablated using tissue-specific expression of the pro-apoptotic gene eiger at an early timepoint (day 7) when the discs retain high regenerative capacity and at a late time point (day 9) when regenerative capacity has significantly declined. ATAC-seq was performed on these discs after 40 hr of ablation and compared to identically staged unablated discs. We detect 14,142 open chromatin peaks after merging overlapping peaks from 3 biological repeats of all 4 conditions. Of these, 349 change significantly (log2fc>0.5, p<0.1) either opening or closing upon damage in early L3 discs, while only 55 open or close in late L3 discs. We describe two consequential groups of peak changes, those that are damage responsive (DR) in early L3 (222 peaks) and those that are maturity silenced (MS), open in early damaged L3 and closed in late damaged L3 (729 peaks). 28 peaks fall in the overlap of these two groups.

Genomic profile of Hairless binding in Drosophila wing discs

Project description:Several co-repressors interact directly with the DNA-binding protein CSL [Su(H) in Drosophila] and are proposed to keep target genes silenced in the absence of Notch activity. To investigate co-repressor activity in the context of this well defined signalling pathway, we analysed the genome-wide binding profile of the best-characterized CSL co-repressor in Drosophila, Hairless, in Kc cells and in wing imaginal discs. The binding profile in wing discs of a second CSL interacting repressor, SMRTER, was also analysed. There was significant overlap between Hairless and Su(H), both in Kc cells and in wing discs, where they were predominantly found in chromatin with active enhancer marks. The Hairless complex was widely present at some Notch regulated enhancers in the wing disc,but no binding was detected at others, indicating that it is not essential for silencing per se. Analysis of target enhancers confirmed differential requirements for Hairless. SMRTER binding significantly overlapped with Hairless, rather than complementing it, and many enhancers were apparently co-bound by both factors. Our analysis indicates that the actions of Hairless and SMRTER gate the enhancers to Notch activity and to Ecdysone signalling respectively, to ensure that the appropriate levels and timing of target gene expression are achieved.
