RNA-seq analysis of CncC (Nrf2) over-expression to induce the loser status in Drosophila wing discs

ABSTRACT: To investigate the mechanisms of cell competition, we analysed the molecular differences between wild type and mild CncC (Nrf2) over-expressing causing the loser phenotype in Drosophila wing discs. We then compared the genes differentially expressed in these conditions to our previously identified ‘loser signature’ which reveal a significant overlap. From this later comparison, we raised a list of 121 up-regulated genes to conduct a cell competition screen using PECAn (Pipeline for Enhanced Clonal Analysis) for automating analysis of mosaic experiment.

RNA-seq analysis of mutations inducing the loser status in Drosophila wing discs

Project description:In order to investigate the mechanisms of cell competition, we analyzed the molecular differences between the prospective winner and loser cells in Drosophila wing discs. For this purpose we analyzed RNA-seq profiles generated for wild-type cells (prospective winners) and cells mutant for RpS3 and mahj, genes seemingly functionally unrelated, yet both causing the loser phenotype. As an interesting reference, we also generated data from cells with mutations in RpS15, which, like RpS3, is a ribosomal gene but itself does not trigger cell competition. Through in depth analysis we homed in on the subset of genes misregulated in both prospective loser cells mutants, which defines "the molecular signature of prospective loser cells". Additionally, we provide RNA-seq data for RpS3 mutant discs upon inhibition of the JNK signalling pathway (by overexpression of the pathway inhibitor puckered) and compare this to reference RpS3 mutant cells, hence identifying those genes in RpS3 mutants that are differentially expressed in a JNK-dependent manner.

Transcriptional profiling of neoplastically transformed and wild type wing imaginal discs of Drosophila

Project description:In Drosophila, homozygosity for tumor suppressors, like lethal giant larvae, lgl, results in neoplastic transformation of imaginal disc epithelium - characterized by loss of their apico-basal polarity, unrestricted growth and invasion into neighboring tissues/organs. In genetic mosaics, however, lgl mutant clones are eliminated shortly after their initiation by cell competition. On the other hand, lgl mutant clones generated in Minute (M) genetic background, which compromises cell competition from the neighboring wild type cells, display clonal progression and tissue invasion. To gain insight into the molecular players of fly tumorigensis we undertook genome-wide transcriptional profiling of neoplastically transformed mosaic wing imaginal discs where lgl- clones were induced in M genetic background. Mosaic wing imaginal discs carrying wild type (lgl+) clones, also generated in M genetic background, served as controls. Transcriptional profile revealed up-regulation of a number of signaling pathways, such as Hippo, Wnt, TGF-beta or EGFR. Transcriptional profile of lgl- mosaic imaginal discs therefore provides a useful resource for identification of genes/pathways that are functionally relevant for carcinogenesis

Single-cell transcriptomic analysis of the scrib mutant wing imaginal discs

Project description:Investigation of intratumor heterogeneity in the scrib¹ mutant wing imaginal discs. Method: Staged scrib¹ wing imaginal discs were dissected and transferred to DPBS. The wing imaginal discs were dissociated in 0.25% Trypsin-EDTA solution at 37 ℃ for 10 min. Cells were then washed in DPBS and passed through 35μm filter before library preparation. Construction of 10x single cell libraries and sequencing on Illumina platform were performed by Novogene.

Project description:In order to determine which genes were affected by the complete loss of kdm5, we carried out RNA-seq analysis using wing discs from wildtype and kdm5 140, the new null mutant. Consistent with the phenotypes observed, transcriptome analyses of kdm5140 mutant wing imaginal discs revealed the dysregulation of a significant number of genes involved in cell cycle progression and DNA repair.

Expression data from Ricin-A expressing Drosophila wing discs

Project description:Coordinated tissue growth is essential for generation of functionally integrated organs during animal development as well as for tissue homeostasis during adult life. Using Drosophila wing as a model system we have demonstrated that impairing growth, by expression of a cold sensitive version of type 2 ribosome-inactivating protein Ricin-A (RA), within defined territories along the wing primordium triggers a Dmp53-dependent reduction of growth in adjacent non-perturbed cells. To identify novel genes and pathways involved in coordinating intra-organ growth we analysed differential gene expression between wing discs expressing RA and control wing discs expressing GFP in the posterior compartment by using engrailed-Gal4.

Chromatin landscape changes of regenerating wing imaginal discs

Project description:We report the changes in chromatin accessibility associated with regeneration in wing imaginal discs at two developmental timepoints during L3. Wing discs were ablated using tissue-specific expression of the pro-apoptotic gene eiger at an early timepoint (day 7) when the discs retain high regenerative capacity and at a late time point (day 9) when regenerative capacity has significantly declined. ATAC-seq was performed on these discs after 40 hr of ablation and compared to identically staged unablated discs. We detect 14,142 open chromatin peaks after merging overlapping peaks from 3 biological repeats of all 4 conditions. Of these, 349 change significantly (log2fc>0.5, p<0.1) either opening or closing upon damage in early L3 discs, while only 55 open or close in late L3 discs. We describe two consequential groups of peak changes, those that are damage responsive (DR) in early L3 (222 peaks) and those that are maturity silenced (MS), open in early damaged L3 and closed in late damaged L3 (729 peaks). 28 peaks fall in the overlap of these two groups.
