Project description:Three-dimensional (3D) chromatin structure plays a crucial role in development and diseases, which are associated with transcriptional changes. However, given the heterogeneity in single-cell chromatin architecture and transcription, the regulatory relationship between 3D chromatin structure and gene expression is difficult to explain based on the cell populations. Here we developed a single-cell multimodal omics method for simultaneously detecting chromatin architecture and mRNA expression by sequencing (scCARE-seq). Applying scCARE-seq to examine chromatin architecture and transcription from naïve to primed single mouse embryonic stem cells (mESCs), we observed correlated changes between 3D chromatin structure and expression in the cell fate transition. In addition, we defined cell cycle phase of each cell through chromatin architecture extracted by CARE-seq, and found that periodic changes in chromatin architecture were in parallel with transcription during the cell cycle. These findings indicate that scCARE-seq allows comprehensive analysis of chromatin architecture and transcription in the same single cell.

Project description:Remarkable progress has been made recently in single-cell chromosome conformation capture technologies. However, a method that allows simultaneous profiling of chromatin architecture and gene expression has not been reported. Here we developed an assay named Hi-C and RNA-seq employed simultaneously (HiRES) and performed it on thousands of single cells from developing mouse embryos. Single-cell 3D genome structures, despite being heavily determined by the cell cycle and developmental stages, gradually diverged in a cell-type-specific manner as development progressed. We further developed a computational pipeline to identify and link differential chromatin interactions to their relevant genes based on covariation of interaction strength and transcription activity. By comparing the pseudo temporal dynamics of chromatin interactions with gene expression, we found a widespread chromatin rewiring that occurred prior to transcription activation. Our results demonstrate that the establishment of specific chromatin interactions are tightly related to transcriptional control and cell functions during lineage specification.

Droplet Hi-C enables scalable, single-cell profiling of chromatin architecture in heterogeneous tissues

Project description:Current methods for analyzing chromatin architecture are not readily scalable to heterogeneous tissues. Here we introduce Droplet Hi-C, which uses a commercial microfluidic device for high-throughput, single-cell chromatin conformation profiling in droplets. Using Droplet Hi-C, we mapped the chromatin architecture of the mouse cortex and analyzed gene regulatory programs in major cortical cell types. In addition, we used this technique to detect copy number variations, structural variations and extrachromosomal DNA in human glioblastoma, colorectal and blood cancer cells, revealing clonal dynamics and other oncogenic events during treatment. We refined the technique to allow joint profiling of chromatin architecture and transcriptome in single cells, facilitating exploration of the links between chromatin architecture and gene expression in both normal tissues and tumors. Thus, Droplet Hi-C both addresses critical gaps in chromatin analysis of heterogeneous tissues and enhances understanding of gene regulation.

Project description:Gene expression and chromatin accessibility are highly interconnected processes. Disentangling one without the other provides an incomplete picture of gene regulation. However, simultaneous measurements of RNA and accessible chromatin are technically challenging, especially when studying complex organs with rare cell-types. Here, we present easySHARE-seq, an elaboration of SHARE-seq, providing simultaneous measurements of ATAC- and RNA-seq within single cells, enabling identification of cell-type specific cis-regulatory elements (CREs). easySHARE-seq retains high scalability, improves RNA-seq data quality while also allowing for flexible study design. Using 19,664 joint profiles from murine liver nuclei, we linked CREs to their target genes and uncovered complex regulation of key genes such as Gata4. We further identify de-novo genes and cis-regulatory elements displaying zonation in Liver sinusoidal epithelial cells (LSECs), a challenging cell type with low mRNA levels, demonstrating the power of multimodal measurements. EasySHARE-seq therefore provides a flexible platform for investigating gene regulation across cell types and scale.
