Project description:To explore the factors involved in arthrofibrosis, we performed a genome-wide screening for mRNA expressed in the posterior capsule after immobilization in mice. A gene ontology term analysis for differentially expressed genes after 2 weeks immobilization indicated that the genes involved in the extracellular region were particularly enriched. A heatmap demonstrated that joint immobilization significantly altered the expressions of genes related to the extracellular region. The MA plot indicated that, compared to naïve mice, 1654 genes were upregulated more than 2-fold, and 985 genes were downregulated more than 2-fold in immobilized mice. The MA plot and heatmap visually revealed dynamic changes in the expression of genes in immobilized posterior capsules compared to those in naïve posterior capsules. Our study represents the first detailed analysis of mouse joint capsule transcriptomes, with biologic replicates, generated by RNA-seq technology. RNA-seq based transcriptome characterization would expedite genetic network analyses and clarify Unresolved pathophysiology of joint contractures.

Project description:Aims: Developmental dysplasia of the hip (DDH) is a complex musculoskeletal disease that occurs mostly in children. This study aimed to investigate the molecular changes in the hip joint capsule of patients with DDH. Results: More than one thousand genes were differentially expressed in hip joint capsules between healthy controls and DDH. Both gene ontology (GO) and Kyoto encyclopedia of genes and genome (KEGG) analyses revealed that extracellular matrix (ECM) modifications, muscle system processes, and cell proliferation were markedly influenced by the differentially expressed genes. Conclusion: DDH is associated with the loss of collagen fibers and fibroblasts, which may cause loose joint capsule formation. However, the degree of differentiation of fibroblasts to myofibroblasts needs further studies.

Project description:Cryptococcus neoformans is an opportunistic basidiomycete pathogen that is a major etiological agent of fungal meningoencephalitis leading to more than 180,000 deaths worldwide annually. For this pathogen, the polysaccharide capsule is a key virulence factor, which interferes with the phagocytosis by host innate immune cells, but its complex signaling networks remain elusive. In this study, we systematically analyzed capsule biosynthesis and signaling networks by using C. neoformans transcription factor (TF) and kinase mutant libraries under diverse capsule-inducing conditions, such as Dulbecco’s Modified Eagle’s (DME), Littman’s medium (LIT) and fetal bovine serum (FBS) medium. We found that deletion of GAT201, YAP1, BZP4, and ADA2 consistently causes capsule production defects in all tested media, indicating that they are capsule-regulating core TFs. Epistatic and expression analysis showed that Yap1 and Ada2 control Gat201 upstream, whereas Bzp4 and Gat201 regulate capsule production independently. We next searched for potential upstream kinases and found that mutants deleted of PKA1, BUD32, POS5, IRE1 or CDC2801 showed reduced capsule production under all three capsule induction conditions, whereas mutants deleted of HOG1 and IRK5 displayed enhanced capsule production. Notably, Pka1 and Irk5 controls induction of GAT201 and BZP4, respectively, under capsule induction condition. Finally, we monitored transcriptome profiles governed by Bzp4, Gat201, and Ada2 under capsule-inducing condition and demonstrated that these TFs regulate redundant and unique sets of downstream target genes. In conclusion, this study provides further insight into the complex regulatory mechanism of capsule production related signaling pathways in C. neoformans.

Project description:The aim of this study was to better understand the resolution of inflammation and fibrosis in the soft tissue of the knee joint and the draining iliac lymph nodes (LNs) after surgery in a mouse tibial implant model. To do this, we collected the joint tissues from operated mice at 5 different timepoints (3, 7, 14, 21, and 35 days), plus joint tissue from the contralateral, non-operated limb at 35 days as a negative control. We also collected iliac LNs at days 7 and 14 post implantation surgery from the operated and contralateral sides; as controls we used LNs from non-operated mice. Transcriptomic analysis of the joint soft tissues revealed molecular pathways active during postoperative tissue repair.

We screened for growth and capsule production of 817 global environmental and clinical isolates on various sources of nitrogen. Capsule production was assessed using ammonium and urea in the presence or absence of benomyl to determine the relationship of urea exposure to capsule production. Since urea is metabolized to ammonia and CO2 (a known signal for capsule induction), we examined urea metabolism mutants for their response to urea regarding capsule production. Non-preferred nitrogen sources were found to greatly affect capsule production in pathogenic species of Cryptococcus. Urea induced the greatest magnitude of capsule production. Capsule induction by urea was greater in Cryptococcus gattii strains than in C. neoformans strains. In addition, both environmental and clinical strains grew robustly on uric acid, casamino acids, creatinine, and asparagine as sole nitrogen sources. While substantial growth on nitrate was not apparent at day 3, growth was apparent by day 6 for all serotypes.

Capsule removal via lambda-Red knockout system perturbs biofilm formation and fimbriae extression in Klesiella pneumoniae MGH 78578 (manuscript submission) A six chip study using total RNA recovered from three separate wild-type cultures and three separate cultures of a capsule deltion mutant of Klebsiella pneumoniae MGH 78578. The capsule gene cluster (KPN_02493 to KPN_02515) was entirely removed in the capsule deletion mutant. Each chip measures the expression level of 5,305 genes from Klebsiella pneumoniae MGH 78578 and the associated five plasmids (pKPN3, pKPN4, pKPN5, pKPN6 and pKPN7) with 50-mer oligo tiling array with 30-mer spacer.
