Project description:Fibroblasts play an important role in fibrosis, chronic inflammatory diseases (CIDs) and cancer. Targeting their pathogenicity is crucial, considering the limitations and side effects of existing biologic therapies that focus on inflammatory mediators (TNFα/IL-6). Herein, a multidisciplinary approach utilizing activated primary fibroblasts (PFs) and macrophages (MFs), which are key regulators in inflammation and fibrosis, is presented. The research encompasses medicinal chemistry, molecular phenotyping, mechanism of action studies, RNA-sequencing analysis and ADMET/PK/in vivo evaluation. A novel anti-inflammatory pharmacophore acting through Hypoxia up-regulated protein 1 (Hyou1) was discovered, thus emerging the potential of Hyou1 down-regulation/inhibition in fibroblast-related disorders. The study highlights the need for further investigation into the effects of Hyou1 activity on fibroblasts while providing the first reported Hyou1 small molecule inhibitor leads for drug discovery.

COSMIC-seq of bioactive N-methylpyrrole/N-methylimidazole polyamides

Project description:Targeting the genome with sequence-specific DNA-binding molecules is a major goal at the interface of chemistry, biology, and precision medicine. Polyamides, composed of N-methylpyrrole and N-methylimidazole monomers, are a class of synthetic molecules that can be rationally designed to “read” specific DNA sequences. However, the impact of different chromatin states on polyamide binding to its cognate sites across the genome is a crucial parameter that remains unresolved. We applied COSMIC-seq (crosslinking of small molecules to isolate chromatin) to directly map, for the first time, the genome-wide binding profiles of two bioactive and structurally distinct polyamides in cells.

Project description:Endocapillary proliferation is associated with higher risk of progressive disease in IgAN. To better understand molecular pathways involved in the development of endocapillary proliferation and to identify novel specific therapeutic targets, we evaluated the glomerular transcriptome of microdissected kidney biopsies from 22 patients with IgAN. Endocapillary proliferation was defined according to the Oxford scoring system by 3 nephropathologists. We analyzed mRNA expression using microarrays and identified transcripts differentially expressed in patients with endocapillary proliferation. Next, we employed both transcription factor analysis and in silico drug screening and confirmed that the endocapillary proliferation transcriptome is significantly enriched with pathways modulated by corticosteroid exposure. With this approach we also identified novel therapeutic targets and bioactive small molecules that may be considered for therapeutic trials for treatment of IgAN. RNA from glomerular compartment was extracted and processed for hybridization on Affymetrix microarrays.

Bioactive natural product peptide discovery in fungal secretoms using PepSAVI-MS

Project description:Fungal secondary metabolites represent a rich and largely untapped source for bioactive molecules, including peptides with substantial structural diversity and pharmacological potential. As methods proceed to take a deep dive into fungal genomes, complimentary methods to identify bioactive components are required to keep pace with the expanding fungal repertoire. We developed PepSAVI-MS to expedite the search for natural product bioactive peptides and herein demonstrate proof-of-principle applicability of the pipeline for the discovery of bioactive peptides from fungal secretomes via identification of the antifungal killer toxin KP4 from Ustilago maydis P4. This work opens the door to investigating microbial secretomes with a new lens, and could have broad applications across human health, agriculture, and food safety.

Mapping Protein Targets of Bioactive Small Molecules using Lipid-Based Chemical Proteomics

Project description:Lipids play critical roles in cell biology, often through direct interactions with proteins. We recently described the use of photoreactive lipid probes combined with quantitative mass spectrometry to globally map lipid-protein interactions, and the effects of drugs on these interactions, in cells. Here, we investigate the broader potential of lipid-based chemical proteomic probes for determining the cellular targets of biologically active small molecules, including natural product derivatives and repurposed drugs of ill-defined mechanisms. We identify the prostaglandin-regulatory enzyme PTGR2 as a target of the anti-diabetic hops derivative KDT501 and show that miconazole—an anti-fungal drug that attenuates disease severity in preclinical models of multiple sclerosis—inhibits SGPL1, an enzyme that degrades the signaling lipid sphingosine-1-phosphate, drug analogues of which are used to treat multiple sclerosis in humans. Our findings highlight the versatility of lipid-based chemical proteomics probes for mapping small molecule-protein interactions in human cells to gain mechanistic understanding of bioactive compounds.
