ABSTRACT: ES cells are differentiated into mesenderm cell linage by Activin A treatment. During this differentaition, gene expression profile of ES cells, day 4 mesendoderm cell, day 5 mesendoderm cells and mesoderm cells are examined.

Transcription profiling by array of human stromal cells cultured with or without 3D BPH-1 prostate epithelial cells

Project description:BPH-1 prostate epithelial cells when cultured in Matrigel form 3D acini which closely recapitulate the tissue architecture of the prostate. The presence of primary stroma increases epithelial adhesions and causes changes in morphology. To identify the stromal signals which control actin/cadherin dynamics in epithelial cells we performed a microarray analysis on the stroma using Affymetrix U133 plus 2.0 arrays. Primary stroma from 7 different patients were cultured with (PSE) or without (PS) 3D BPH-1 epithelial acini to determine the gene expression changes within the stroma. The RNA from the Primary epithelia and stromal cultures were used at passages 1 or 1-3, respectively.

Transcription profiling by array of human NKX2.1GFP/w spin embryoid bodies treated with all-trans retinoic acid

Project description:The gene targeted NKX2.1GFP/w hESC line was differentiated as spin EBs in BPEL medium supplemented with FGF2 (50-100 ng/ml). At day 7 of the differentiation, the spin EBs were pulsed with all-trans retinoic acid (10-5 M) for 72 hours. At day 10, spin EBs were removed from retinoic acid containing media and transferred from suspension to adherent culture in BEL medium containing no growth factors. Day 23 EBs were FACS sorted based on E-CADHERIN and NKX2.1-GFP expression. Day 0 hESCs, day 7 EBs, day 10 EBs with or without RA treatment and day 23 unsorted EBs and sorted fractions were subjected to Illumina microarray processing.

Time-course experiment

Project description:Buffy coat blood samples from 4 healthy donors were obtained from the Australian Red Cross Blood Service. The peripheral blood mononuclear cells were then extracted using a Ficoll Paque gradient. CD14 positive monocytes were then extracted using MACS (Miltenyi Biotec) magnetically labeled anti-CD14 antibodies. CD14 positive monocytes were then plated into 10cm petri dishes at a concentration of 1.5x107 cells per plate and differentiated into macrophages by addition of recombinant human CSF-1. Cells were treated with lipopolysaccharide (final conc. 10ng/ml in RPMI 1640 medium) for 2 or 6 hours and an untreated control had RPMI 1640 added only. RNA was extracted using QIAGEN RNeasy columns as per the manufacturerM-^Rs protocol and analyzed by Nandrop and Bioanalyzer. RNA was further quality controlled with quantitative real-time PCR for known genes (TLR2, IL6 and IFNb). Samples that had the same expression pattern were then pooled from 4 individuals into 2 pools of two individuals. RNA was sent on dry ice to the Ramaciotti Centre for Gene Function Analysis, Sydney, Australia for processing and hybridization to Affymetrix Human Exon Arrays 1.0 as per the manufactererM-^Rs instructions. A ribo-minus step was included in the protocol. Resulting .CEL files were labeled AB01, AB02, AB03, AB04, AB05 and AB06. AB01 and 04 are the pooled untreated (0hour) time-points. AB02 and 05 are the samples treated for 2 hours, AB03 and 06 are samples treated for 6 hours.

Transcription profiling of human 293T cells transfected with HIPK2 or an empty vector and exposed to either hypoxia or normoxia conditions

Project description:To determine the consequences of hypoxia-mediated HIPK2 clearance on gene expression, cells 293T were transfected with either the HIPK2 expression vector or the corresponding empty vector and then subjected to either hypoxia conditions (2% O2 for 6 h) or normoxia conditions. RNA total was extracted and later a study of the different gene expression under the four conditions detailed above was performed. The correct expression of HIPK2 was assessed by western blot in a small cell pool. The quality of RNA was quantified before the array study.
