Chromatin immunoprecipitation of Arabidopsis 4 day-old light-treated seedlings using anti H3, CT, pan, anti H3K9me2 and IgG antibodies

ABSTRACT: ChIP was performed using 100 mg of 4 day-old light-treated seedlings. The following antibodies were used: anti H3, CT, pan (Millipore 07-690), anti H3K9me2 (Diagenode pAb-060-050) and IgG (Sigma I50006).

Transcriptome profiling has become a routine tool in biology. For Arabidopsis (Arabidopsis thaliana), the Affymetrix ATH1 expression array is most commonly used, but it lacks about one-third of all annotated genes present in the reference strain. Salt priming A. thaliana ChIP-Seq

Project description:A role of chromatin in plant memory of environmental stress has been proposed. In this study ChIP-Seq was employed to investigate whether a transient mild salt treatment of Arabidopsis thaliana plant at seedling stage (M-^Qpriming treatmentM-^R: 50 mM NaCl for 24 hours) altered genome-wide profiles of four histone modifications; H3K4me2, H3K4me3, H3K9me2 and H3K27me3. Comparison of histone modification profiles between primed and non-primed plants harvested immediately after the priming treatment showed differences in all histone modifications but were strongest and most abundant for H3K27me3. We subsequently explored whether these changes were maintained over an extensive period of growth in control conditions. Additional ChIP-Seq analysis showed that differences in the H3K27me3 profiles between primed and non-primed plants were still apparent after a growth period of ten days in control conditions. The results provide first indication for a potential role of H3K27me3 in long-term somatic memory of abiotic stress events in plants. The obtained dataset was compared with RNA-seq data measured in the same plant material (see parallel submission of RNA-Seq data in ArrayExpress: https://www.ebi.ac.uk/arrayexpress/experiments/E-MTAB-1668).

Genome-wide profiling of H3K27ac, H3K4me1, H3K27me3 and H3K9me3 (ChIP-seq) in U2OS-GR and U2OS-AR cells

Project description:We performed ChIP-seq targeting the H3K27ac, H3K4me1, H3K27me3 and H3K9me3 in the U2OS-GR and U2OS-AR cell lines. The cell lines are derived from U2OS ATTC:HTB-96 and stably transfected with an expression construct for either rat GR or human AR, respectively. The U2OS-GR cells were treated with dexamethasone (1 µM) or vehicle (ethanol) for 90 minutes. The U2OS-AR cells were treated with R1881 (5 nM) or vehicle (DMSO) for 4 hours.

Project description:modENCODE_submission_900 This submission comes from a modENCODE project of Kevin White. For full list of modENCODE projects, see http://www.genome.gov/26524648 Project Goal: The White Lab is aiming to map the association of all the Transcription Factors (TF) and DNA associated proteins on the genome of Drosophila melanogaster. The main technique that will be used for this purpose is chromatin immunoprecipitation-on-chip (ChIP-on-chip) utilizing whole-genome tiling arrays. The data generated by ChIP-chip experiments consist basically of a plot of signal intensity across the genome. The highest signals correspond to positions in the genome occupied by the tested TF. ChIP-seq, meaning direct sequencing of the ChIP sample on the Solexa platform, has also been used to validate some datasets and will become- as the project advances- the main production platform. To support ChIP-chip and ChIP-seq datasets, and in order to link association of factors to the DNA with regulation of transcription, several RNA-seq (direct sequencing of the transcriptome on the Solexa platform) datasets will be genrated for the time-points under scrutiny.
