Project description:To determine the response at the transcriptional level of S. coelicolor cells to treatment with 3 antibiotics that target distinct stages of cell wall biosynthesis, biological triplicate cultures of strain M600 were treated with sub-lethal concentrations (10 µg/ml) of vancomycin, bacitracin or moenomycin A. Samples were taken 0, 30, 60, 90 minutes after addition of the antibiotic. A negative control which received no drug treatment was also performed.

Project description:SigE is a sigma factor found in Streptomyces species and is the key regulator of cell envelope stress response in Streptomyces coelicolor. To determine the regulon of SigE under conditions of cell envelope stress, 10 ug / ml vancomycin was used to induce cell envelope stress in the wild type and a sigE deletion strain of S. coelicolor. Samples were taken 0, 30, 60 and 90 minutes after addition of vancomycin and subjected to transcriptional profiling using Affymetrix arrays. Note – equivalent data for wild type Streptomyces coelicolor M600 is submitted as part of E-MEXP-3032. The data for both M600 (E-MEXP-3032) and J2130 (this submission) were generated at the same time employing the same protocols.

Streptomyces coelicolor A3(2) strain M600 wild type transcriptome ChIP-chip with the bldC null mutant

Project description:Global regulation by the Streptomyces coelicolor atypical MerR-like transcription factor BldC. BldC is a transcriptional regulator essential for morphological development and antibiotic production in Streptomyces coelicolor. Here we identify the BldC regulon by means of chromatin immunoprecipitation (ChIP) microarray analysis. The BldC regulon encompasses at least 201 transcriptional units, which include many genes that play key roles in Streptomyces development (e.g., bldC itself, bldB, bldM, whiB, whiD, whiI, sigF, smeA-sffA, hupS), antibiotic production (e.g., afsK) and stress response (e.g., clpB, nsrR, sigE, sigF). All BldC-binding sites identified by ChIP-chip are present in the promoters of the target genes. In vitro DNA-binding experiments show that BldC is capable of binding DNA specifically in the absence of other proteins and suggest that BldC is a minor-groove DNA-binding protein. The regulon of BldC partially overlaps with that of the pleiotropic regulator BldD. BldC and BldD bind to distinct sites in the promoter region of smeA, where they simultaneously repress its transcription. ChIP-chip experiment using an anti-BldC antibody and a total DNA control. Transcription profiling of Brucella abortus using an ORFeome-based Brucella whole-genome DNA microarray

Project description:A direct analysis of the global transcriptional profile of B. abortus cells grown in laboratory conditions was made. Thus, three independent biological replicas were made, and following the RNA isolation, samples were reverse transcribed in aRNA and labelled with Cy3 fluorescent dye. The use of a single dye labelling approach allowed us an estimation of the genes more abundantly expressed in Brucella under laboratory conditions. The evaluation experiment was composed of three slides yielding six measurements per gene (representing three biological replicates, since each gene is present twice on each slide) to confirm the reproducibility of the gene expression data. <br>The complete dataset was sorted by the normalized and corrected fluorescence intensity values.

Transcription profiling of Streptomyces ceolicolor M600 and J2139 (sigR deletion) strains

Project description:In Streptomyces coelicolor the SigR sigma factor controls genes involved in coping with the deleterious formation of disulphide bonds in cellular proteins. This experiment provides global gene expression patterns of M600 and J2139 (sigR deletion) grown in NMMP plus glucose medium to mid-log phase then treated with diamide. The data reveal that sigR activates, directly or indirectly, more than 65 transcription units, encoding functions that include thiol-disulphide oxidoreductases, thiol buffers, and ATP-dependent proteases. The sigR regulon partially overlaps the ClgR and HspR regulons, that include functions for protein degradation and protein refolding. Diamide also leads to the transient down-regulation of central metabolic gene expression, in particular ribosomal protein expression.
