SNP array analysis of seven tumor cell lines carrying MYC amplifications

ABSTRACT: In order to clarify the mechanism to MYC (8q24) amplification as dmin or hsr, we finely investigated the organization of amplicons in seven tumor cell lines [four SCLC, one AML, and two Colon Carcinoma (CC)] by integrating next-generation sequencing (NGS), Fluorescent in situ hybridization (FISH), PCR, and array-based approaches.

Comparison of Akt activated cells and placental mesenchymal progenitors

Project description:The goal of our experiment is to compare the cytokines and membrane factors that are differentially expressed between akt-activated endothelial cells and mesenchymal progenitors. Those two cell type have previously been described as potential niche for HSC expansion in vivo and in vitro. We isolated placental mesenchymal progenitors as previously described (Raynaud CM. et al. 2012 stem cell international). HUVECs cells were also isolated from cord and transfected with E4ORF1 as previously described (Seandel M. et al. 2008 PNAS). Both cell type were grown separately 3 days in X-Vivo media complemented with TPO, Flt3 and SCF (HSc amplification media). Pl-MPs and E4+ECs RNA was isolated using Trizol reagent followed by additional purification using RNAeasy extraction kit from Qiagen (74106, QIAGEN) with RNA yields that produces satisfactory microarray data. Two quality control measures were carried out: (1) A spectrophotometric analysis (2) A size fractionation procedure using a microfluidics instrument (Agilent Technologies). 200 ng of total RNA were analyzed on Affymetrix GeneChip Human Genome U133 Plus 2.0 Array. Data were analyzed using Parteck Software (V6.09.1110-6; Affimetrix).

Single-nucleotide polymorphism array analysis reveals distinct chromosomal aberrations in breast cancer tumors according to the circulating tumor cells status

Project description:Recent technological advances have made it possible to detect circulating breast cancer cells as precursors of distant metastasis and as prognosis marker in nonmetastatic breast cancer patients. Association of circulating tumor cells (CTCs) with molecular alteration in the primary tumor is not widely explored. We reported differential profile of altered genome, copy number alteration and copy-neutral loss of heterogeneity in 14 primary tumors when comparing patients with CTCs+ versus CTCs- using single-nucleotide polymorphism array. The most prevalent copy number alteration in CTCs+ patients was at 8q and particularly at the cytoband 8q24 (MYC loci). As the role of MYC in the process of tumor cell invasion and migration is controversial, we further validated in a larger series of patients whether altered MYC (amplification or gained) in primary tumors was correlated with the presence of CTCs in peripheral blood (as a surrogate of micrometastais).Â No correlation between MYC alteration and presence of CTCs was observed, providing clinical support to the recent data that MYC suppresses cancer metastasis or at least suggesting that MYC alteration could be contributory but insufficient for the generation of CTCs. MYC-negative BL frequent in posttransplant patients (cytogenetic)

Project description:We performed genomic and transcriptomic analysis of seven cases of molecular Burkitt lymphoma (mBL) developed in immunosuppressed patients who underwent solid organ transplantation. Interestingly, three cases (43%) were MYC-translocation-negative and revealed the 11q-gain/loss aberration recently identified in 3% of mBL developed in immunocompetent hosts.1 Based on array CGH data, minimal gain and loss regions of 11q (MGR/~4Mb and MLR/~13.5Mb, respectively) were defined and integrative genomic and transcriptomic analysis identified 35 differentially expressed genes, when compared with classic BL. All 16 MGR-dysregulated genes were upregulated, including cancer related USP2, CBL and PAFAH1B2. As expected, all 19 MGL-dysregulated genes were downregulated and two of them, TBRG1 and EI24, are potential tumor suppressor genes. Interestingly, the vast majority of dysregulated 11q23-q25 genes are involved in the MYC and TP53 networks. We hypothesize that the 11q-gain/loss aberration represents a “molecular variant” of t(8q24/MYC) and affects the same pathological pathways as the MYC oncogene. Seven cases of PTLD with BL features were selected from a cohort of 174 posttransplant patients diagnosed with PTLD between 1989 and 2012 at the University Hospitals of KU Leuven (Leuven, Belgium). In addition, five classic BL cases were selected as immunocompetent controls (IC-BL). Morphologic, immunophenotypic, clinical and cytogenetic characteristics of the selected cases were reviewed.
