Ovarian granulosa cell tumor and normal granulosa cells transcriptomes

Project description:RNA was extracted from normal human granulosa cells from IVF patients (hGC1 and hGC2 samples) and from adult-type ovarian granulosa cell tumor samples (H1, H8, H20, H23, H24, H28, H30, H33, H4, H18) as described in Jamieson et al, 2010. RNA from all samples was linearly amplified using the Whole Transcriptome Amplification kit (Sigma), starting from 300ng of RNA, and with 12 amplifications cycles. cDNA was purified on columns and sent to the Nimblegen platform for hybridization and transcriptional profiling. The FOXL2 locus was gentoyped in tumor samples, and all samples were found positive for the recurrent somatic mutation p.Cys134Trp which is present in >95% of adult-type ovarian granulosa cell tumors (Shah et al, 2009).

Effect of GDF3 on NCCIT cells

Project description:The aim of the study was to characterize the role of GDF3 in NCCIT cells as a model of cancer stem cells. The NCCIT cells were stimulated for 3h with (1) 100ng/mL and (2) 300ng/mL GDF3, (3) 300ng/mL Nodal and (4) 100ng/mL GDF3 + 300ng/mL Nodal and compared to unstimulated control. Human colon cancer HT-29 and LS174T cells: stably transfected with shRNA-Ascl2/EGFP vs. stably transfected with shRNA-Control/EGFP

Project description:Achaete scute-like 2 (Ascl2), a basic helix-loop-helix (bHLH) transcription factor, controls the fate of intestinal stem cells. However, the role of Ascl2 in colon cancer progenitor cells remains unknown. The cell lines HT-29 (47.5-95% of CD133+ population) and LS174T (0.45% of CD133+ population) were chosen for functional evaluation of Ascl2 in colon cancer progenitor cells after gene knockdown by RNA interference. The microRNA (miRNA) microarrays identified 26 two-fold up-regulated miRNAs and 58 two-fold down-regulated miRNAs in shRNA-Ascl2/HT-29 cells and 178 two-fold up-regulated miRNAs and 172 two-fold down-regulated miRNAs in shRNA-Ascl2/LS174T cells. Two-condition experiment: shRNA-Ascl2/HT-29 cells vs. shRNA-Ctr/HT-29 cells, and shRNA-Ascl2/LS174T cells vs. shRNA-Ctr/LS174T cells. Biological replicates: 1 HT-29 cells stably transfected with shRNA-Ascl2/EGFP, 1 LS174T cells stably transfected with shRNA-Ascl2/EGFP, 1 HT-29 cells stably transfected with shRNA-Control/EGFP, and 1 LS174T cells stably transfected with shRNA-Control/EGFP, independently grown and harvested. Gene expression profile of ATF6a and ATF6b overexpression in LS174T cells

Project description:To further development of our mRNA expression approach to ER stress, we have employed whole genome microarray expression profiling as a discovery platform to identify ER stress-responsible genes. LS174T cells were overexpressed with ER stress mediators, ATF6a or ATF6b. Genes responsible for each mediator were extracted and categorized by Gene Ontology. ATF6a and ATF6b were overexpressed in LS174T. Subsequently, cells were treated with 2 mM sodium butyrate, which induces LS174T cells to differentiate to mature goblet cells. Genes responsible for each mediator were extracted and categorized by Gene Ontology in GeneRanker program of Genomatix platform.

Deciphering the Wnt-dependent gene signature in colorectal cancer cells

Project description:Microarray-based gene expression data were generated from RNA from Ls174T colorectal carcinoma cell lines in which Wnt-dependent transcriptional activity can be abrogated by inducible overexpression of a dominant-negative form of Tcf4 or siRNA against M-NM-2-catenin. shRNA against M-NM-2-catenin, or a dominant-negative Tcf4 transgene, were induced in Ls174T cells for 72 or 24 hours, respectively. Uninduced cells were used as a control. Three replicates per condition.

Gene expression profile upon IL-22 stimulation, forced expression of Hes1, or IL-22 stimulation under forced expression of Hes1, in human colon carcinoma-derived LS174T cells

Project description:A human colon carcinoma-derived cell line LS174T was modified to overexpress Hes1, a bHLH-type transcription factor, upon doxycycline addition (designated as LS174T-tetON-Hes1 cells), using the T-rex system (Invitrogen). We have previously shown that these cells can overexpress Hes1 under the control of CMV promoter (Zheng et al, Inflamm Bowel Dis, 17;2251-2260, 2011), and the amont of the overexpressed Hes1 protein reaches to the maximal level in early as 3 hours from doxycycline addition (100ng/ml), which persists for up to 24 hours. In the present experiment, LS174T-tetON-Hes1 cells were treated with recombinant human IL-22 (20ng/ml) alone, doxycycline alone (100ng/ml), co-treated by both IL-22 and doxycycline, or left untreated (Control) for 24 hours, and subjected for analysis. Experiment was done using a modified sub-line of LS174T cell (LS174T-tetON-Hes1 cells), in which overexpression of Hes1 can be induced by a Doxycycline dependent manner. Four-condition experiment, Control vs. IL-22 stimulation, Control vs Doxycycline addition (Hes1 overexpression) and Control vs IL22 stimulation+Doxycycline addition (Hes1 overexpression). Biological replicates: One for each condition, independently grown and harvested. One replicate per array.

Project description:FoxA transcription factors are involved in development and tumorigenesis of the gastrointestinal tract. However, the downstream programs controlled by FoxA factors remain poorly understood. The goal of this study is to understand the transcriptional responses regulated by FoxA proteins in liver and colon cancer cells. Human liver cancer cell line HepG2 and colon cancer cell line LS174T infected with lentivirus expressing shRNAs targeting human FoxA1 and FoxA2.

The rise and fall of major royal jelly proteins during a honey bee (Apis mellifera) workers’ life

Project description:The genome of the western honey bee (Apis mellifera) harbours ten different major royal jelly protein genes (mrjp1-10) which originate from a single-copy precursor via gene duplication. The evolutionary fate of duplicated genes is eventually determined over time as to result in loss due to pseudogenization, or in preservation due to neo- or sub-functionalization. Both fates were already observed in the mrjp gene cluster, as only mrjp1 - 9 are expressed, whereas mrjp10 was pseudogenized and represents an incomplete gene copy. In contrast, MRJP1 underwent neofunctionalization and developed an essential function within the food jelly of queen larvae, to guaranty the survival of the whole colony. We here show combining quantitative real time PCR with quantitative mass spectrometry that expression of most mrjps (mrjp1-5 and 7) shows an age dependent pattern in worker hypopharyngeal glands as well as in brains. Expression increases after hatching until the nurse bee period and is followed by a decrease in older workers that forage for different plant products. Mrjp6 expression deviates considerably from the expression profiles of the other mrjps and transcript abundance does not correlate with protein amount. Thus, either mrjp6 does fulfil a total different function or it might be on its way to pseudogenization. Furthermore, a tissue-specific function of the proteins MRJP8 and 9 in the hypopharyngeal glands and the brain can be excluded, suggesting a more general physiological than a nutritive function for both gene products.

Tumor cell-specific inhibition of MYC function using small molecule inhibitors of the HUWE1 ubiquitin ligase

Project description:HUWE1 was depleted in Ls174T cells with an shRNA and the expression changes relative to a control shRNA were analyzed with microarray. Ls174T cells were treated with two separate HUWE1 inhibitor compounds (BI8622/BI8626) at concentrations of 20 uM and expression profiles relative to DMSO treated control were monitored via microarray. HUWE1-depleted Ls174T cells were treated with BI8622 (20uM) and expression profiles relative to BI8622-treated non-depleted cells were analyzed.
