Characterization of the complete plastome of Dendrophthoe pentandra (Loranthaceae), a stem hemiparasite.

ABSTRACT: Dendrophthoe pentandra (Linnaeus) Miquel (Loranthaceae) is a stem hemiparasite distributed in southwest China and Indochina. Here, we present the first complete plastome of the plant. The plastome is 115,721?bp in length, and encodes 92 unique genes, including 63 protein-encoding gens, 4 rRNAs, and 25 tRNAs. Phylogenetic analysis indicated that D. pentandra is close to Macrosolen cochinchensis (Loureiro) Tieghem and Helixanthera parasitica Loureiro.

Project description:Taxillus vestitus (Wallich) Danser (Loranthaceae) is a stem hemiparasite occurring in southwest China and Himalayas. In this study, we report the first complete plastome of this species. The plastome is 122,200?bp in size, which encodes 94 unique genes (64 protein-encoding gens, 4 ribosomal RNAs, and 26 tRNAs). Compared to the plastomes of the autotrophic relatives, the T. vestitus plastome is significantly reduced. A total of 15 protein-coding genes, and 4 tRNAs were deleted from the plastome.

Plastome variation and phylogeny of Taxillus (Loranthaceae).

Project description:Several molecular phylogenetic studies of the mistletoe family Loranthaceae have been published such that now the general pattern of relationships among the genera and their biogeographic histories are understood. Less is known about species relationships in the larger (> 10 species) genera. This study examines the taxonomically difficult genus Taxillus composed of 35-40 Asian species. The goal was to explore the genetic diversity present in Taxillus plastomes, locate genetically variable hotspots, and test these for their utility as potential DNA barcodes. Using genome skimming, complete plastomes, as well as nuclear and mitochondrial rDNA sequences, were newly generated for eight species. The plastome sequences were used in conjunction with seven publicly available Taxillus sequences and three sequences of Scurrula, a close generic relative. The Taxillus plastomes ranged from 121 to 123 kbp and encoded 90-93 plastid genes. In addition to all of the NADH dehydrogenase complex genes, four ribosomal genes, infA and four intron-containing tRNA genes were lost or pseudogenized in all of the Taxillus and Scurrula plastomes. The topologies of the plastome, mitochondrial rDNA and nuclear rDNA trees were generally congruent, though with discordance at the position of T. chinensis. Several variable regions in the plastomes were identified that have sufficient numbers of parsimony informative sites as to recover the major clades seen in the complete plastome tree. Instead of generating complete plastome sequences, our study showed that accD alone or the concatenation of accD and rbcL can be used in future studies to facilitate identification of Taxillus samples and to generate a molecular phylogeny with robust sampling within the genus.

Characterization of the complete plastome of Atropanthe sinensis (Solanaceae).

Project description:Atropanthe sinensis Pascher (genus Atropanthe, family Solanaceae) is an endangered and medical important plant of China. Here, we report the complete plastome of A. sinensis, which was found to be 156,565?bp in length and encodes 114 annotated known unique genes, including 80 protein-coding genes, 4 ribosomal RNAs, and 30 transfer RNAs. Among them, 10 coding genes contained one intron each and two genes (clpP and ycf3) contained two introns each. The result of the phylogenetic analysis showed that genera Scopolia and Przewalskia were placed as sister groups to the Atropanthe.

Characterization of the complete plastome of Cyperus rotundus L. (Cyperaceae).

Project description:Cyperus rotundus L. (C. rotundus) is a sedge belonging to the family Cyperaceae and is widely distributed in tropical and warmer temperate regions worldwide. It is one of the oldest traditional medicinal herbs in China, India, Japan, and Korea. In this study, we sequenced the complete chloroplast genome of C. rotundus on the Illumina HiSeq Platform. The chloroplast genome is 182,986 bp in length, with a typical quadripartite structure and consisting of a pair of inverted repeat (IR) regions (35,969 bp) separated by a large single-copy (LSC) region (100,733 bp) and a small single-copy (SSC) region (10,315 bp). It was predicted to contain a total of 133 genes, with an overall GC content of 33.26%. Phylogenetic analysis suggested C. rotundus is sister to Eleocharis celluosa and Eleocharis dulcis.

Characterization of the complete plastome of Saposhnikovia divaricata (Turcz.) Schischk.

Project description:Saposhnikovia divaricata is traditional herbal medicine with a long history in China. We reported the complete chloroplast genome of S. divaricate using the next generation sequencing. A total of 115 unique genes were annotated, consisting of 81 protein coding genes, 30 tRNA and 4 rRNA. The overall AT content was 69.2%. The molecular phylogenetic tree reveals that S. divaricate is closely related to Peucedanum in tribe Selineae.

Characterization of the complete plastome of Elymus tangutorum (Poaceae: Triticeae).

Project description:Elymus tangutorum (Nevski) Handel-Mazzetti (Poaceae: Triticeae), a hexaploid perennial herb, is a kind of forage plant with large biomass. In this study, the complete plastome sequence of E. tangutorum was reported. The size of the plastome is 134,949 bp in length, including a large single copy region (LSC) of 80,556 bp, a small single copy region (SSC) of 12,767 bp, and a pair of inverted repeat (IR) regions with 20,813 bp. Moreover, a total of 131 functional genes were annotated, including 85 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The maximum likelihood (ML) phylogenetic tree suggested that E. tangutorum was closely related to Elymus libanoticus and Dasypyrum villosum.

Characterization of the complete plastome of medicinal plant Saururus chinensis (Saururaceae).

Project description:Saururus chinensis is an important medicinal plant in Southeast Asia. Here, we determined the first complete plastome of S. chinensis using high throughput Illumina sequencing technology. The S. chinensis plastome is 161,494 bp in length and presents a typical quadripartite structure consisting of one large single-copy region (LSC, 88,863 bp), one small single-copy region (SSC, 18,679 bp), and a pair of inverted repeat regions (IRs, 26,976 bp each). The phylogenetic analysis robustly supports that S. chinensis is sister to the group including the Saruma henryi, Asarum sieboldii, Piper kadsura, Piper cenocladum.

The complete chloroplast genome sequence of Helixanthera parasitica (Loranthaceae).

Project description:The complete chloroplast genome of Helixanthera parasitica from China was analyzed using next-generation sequencing. The plastome of H. parasitica is a typical quadripartite structure with a length of 125,021 bp, which contained inverted repeats (IR) of 22,752 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 73,151 bp and 6,366 bp, respectively. The cpDNA contains 105 genes, comprising 67 protein-coding genes, 30 tRNA genes, and 8 rRNA genes. The overall GC content of the plastome is 36.5%. Phylogenetic analysis showed that H. parasitica was closely related to the Tolypanthus maclurei.

Characterization and phylogenetic analysis of the complete plastome of Maclura tricuspidata (Moraceae).

The plastome is 161,348 bp in length, consisting of a 89,364 bp large single-copy region, a 20,246 bp small single-copy region, and two 25,869 bp inverted repeat regions. The GC content of this plastome is 36.1%. A total of 112 unique genes are annotated for the plastome of M. tricuspidata, containing 78 protein coding genes (PCGs), 30 tRNAs, and four rRNAs. Phylogenetic analysis shows that M. tricuspidata is sister to the clade comprising Dorstenieae, Castilleae, and Ficeae.

Characterization of the complete plastome of Eleusine coracana (Gramineae), an annual crop.

Project description:Eleusine coracana is a hardy crop that can grow in diverse environments. In this study, the complete plastome of E. coracana was determined. The plastome was 135,144 bp in size. It consists of a large single-copy region (80,666 bp), a small single-copy region (12,640 bp), and two inverted repeat regions (20,919 bp). The overall guanine-cytosine (GC) content was 38.2%. A total of 111 unique genes were annotated, including 77 protein-coding genes (PCGs), 30 tRNAs, and 4 rRNAs. Phylogenetic analysis showed that Eleusine was sister to Dactyloctenium.
