Application of the Illumina MethylationEPIC on small amount of fragmentized HCT116 genomic DNA

ABSTRACT: Cell-free DNA is generally in fragments around 200 bp. Genomic DNA from HCT116 cell is sonicated to around 200 bp to mimic cell-free DNA. This is a control assay to test the sensitivity of Infinium methylationEPIC array for low amount of fragmentized DNA.

Project description:Characteristic features of chromatin states are not limited to particular epigenetic modifications but include other regulatory cues, such as linker DNA length, typically ranging from around 35-55 bp in most eu- and heterochromatin domains (Valouev et al, 2011; Voong et al., 2016, Cell) to over 200 bp in nucleosome-depleted regions (NDRs) found at active enhancers and promoters (Schones et al, 2008; Hansen He et al, 2010). To investigate whether and how the nucleosome linker DNA affects chromatin recognition by nuclear proteins we performed a set of affinity purifications using di-nucleosomes incorporating different DNA linkers. Here, we investigated the effect of a 200 bp di-nucleosome linker DNA represented by scrambled DNA or SV40 promoter DNA sequence on the nuclear protein binding to di-nucleosome decorated with promoter-associated modifications, including H3K4me3K9acK14acK18acK23acK27ac, H4K5acK8acK12acK16acK20me2 and histone variant H2A.Z Below is a description (modifications and linker) of di-nucleosomes used in pull-downs with HeLa nuclear extracts followed by label-free MS: 1. Methylation arrays (MethylationEPIC) of peripheral blood of individuals with evolving dementia

Project description:DNA methylation changes have been associated to dementia and cognitive decline. However, it is not clear if these changes arise before or during the onset of the pathologies. Here, using Illumina's MethylationEPIC array technology, we have profiled the methylomes of elderly, cognitively healthy individuals which go on to develop dementia or stay cognitively healthy. The subjects are profiled at a pre-diagnosis stage and at 4 year follow-up post-diagnosis.

Comparative high density microarray analysis of global 5hmC patterns in mouse brain and liver following independent affinity based enrichment protocols.

Project description:On mouse tiled microarrays (GPL17802), we profile 5hmC in WT mouse livers and brains following fragment enrichment by one of three affinity based techniques: i- antibody (HmeDIP), ii- Chemical capture (hMeSeal) and iii-JBP-1 protein affinity (JBP). HmeDIP and hMeSeal both return similar patterns of 5hmC whilst JBP enriched patterns (carriedo out on brain only) resemble background noise. 5hmC is largely found to reside in the bodies of active genes as well as being enriched over enhancer and promoter proximal regions. WT C57BL/6 mice aged 30-32 days old at time of organ removal. Tissues taken and frozen in liquid nitrogen prior to DNA extraction. Genomic DNA was sonicated (Bioruptor, Diagenode) to produce DNA fragments ranging in size from 200 to 1,000 bp, with a mean fragment size of around 300 bp. i- HmeDIP: antibody enrichment carried out as previously reported by Thomson et al 2013 (doi:10.1093/nar/gkt232). ii- HmeSeal: Enrichment based on the hMe-Seal based techniques described by Song et al 2010 (doi: 10.1038/nbt.1732) and marketed by Active motif under the name hydroxymethyl-collector kit. iii- JBP-1 affinity purification: Enrichment carried out using the Quest 5hmC DNA enrichment kit marketed by Zymo research.

Project description:Type 1 diabetes (1a) diabetes is an autoimmune disease in which both environmental and genetic factors play a role. Epigenetic marks such as DNA methylation, being molecular links between the environment and the genome function, are sound candidates for the explanation of part of the aetiology and mechanisms of the disease. Here, the methylomes of the whole blood of 18 adult individuals with T1D were profiled using Illumina's MethylationEPIC array technology.

Project description:We conducted a comprehensive evaluation of the updated Infinium MethylationEPIC v2 BeadChip (EPICv2). Our evaluation revealed that EPICv2 offers significant improvements over its predecessors, including expanded enhancer coverage, applicability to diverse ancestry groups, support for low-input DNA down to one nanogram, coverage of existing epigenetic clocks, cell type deconvolution panels, and human trait associations, while maintaining accuracy and reproducibility.
