Regulation of mRNA translation by RNH1 in hematopoietic cells

ABSTRACT: Ribonuclease Inhibitor (RI also known as Rnh1) is a 50 kDa, ubiquitously expressed leucine-rich repeat (LRR) containing protein. It binds to pancreatic-type ribonucleases and inhibit their function. However, the entire biological role of Rnh1 is unknown. We generated RNH1 knock out K562 cells by CRISPR/Cas9 method. We isolated polysomal RNA from control and RNH1-deficient K562 cells to quantify actively translated mRNAs by RNA-seq.

We generated Rnh1 knock out mice by homologous recombination. Here we studied differential gene expression from wild type (Rnh1 +/+), Heterozygous (Rnh1+/-) and Knock out (Rnh1-/-) yolk sacs isolated from embryonic day 9.5 (E9.5). We used microarrays to study global gene expression regulated by Rnh1 in yolk sacs. Total RNA was isolated from E9.5 yolk sacs of Rnh1 Wild type, heterozygous and knock out.

Ribonuclease Selection for Ribosome Profiling

Project description:Ribosome profiling has emerged as a powerful method to assess global gene translation, but methodological and analytical challenges often lead to inconsistencies across labs and model organisms. A critical issue in ribosome profiling is nuclease treatment of ribosome-mRNA complexes, as it is important to ensure both stability of ribosomal particles and complete conversion of polysomes to monosomes. We performed comparative ribosome profiling in yeast and mice with various ribonucleases including I, A, S7 and T1, characterized their cutting preferences, trinucleotide periodicity patterns, and coverage similarities across coding sequences, and showed that they yield comparable estimations of gene expression when ribosome integrity is not compromised. However, ribosome coverage patterns of individual transcripts had little in common between the ribonucleases. We further examined their potency at converting polysomes to monosomes across other commonly used model organisms, including bacteria, nematodes and fruit flies. In some cases, ribonuclease treatment completely degraded ribosome populations. Ribonuclease T1 was the only enzyme that preserved ribosomal integrity while thoroughly converting polysomes to monosomes in all examined species. This study provides a guide for ribonuclease selection in ribosome profiling experiments across most common model systems

RNA-seq analysis of transcriptome reprofiling triggered by different pattern-recognition receptor types

Project description:Plant cell surface receptors sense microbial pathogens by recognizing microbial structures called pathogen or microbe-associated molecular patterns (PAMPs/MAMPs). There are two major types of plant pattern recognition receptors: 1. Leucine-rich repeat receptor proteins (LRR-RP) and LRR receptor kinases (LRR-RK) and 2. Plant receptor proteins and receptor kinases carrying ectopic lysin motifs (LysM-RP and LysM-RK). In this study, Arabidopsis thaliana responses to three different MAMPs, flg22, nlp20, chitin (C6), via their corresponding receptor types, FLS2 (LRR-RK), RLP23 (LRR-RP), CERK1 (LysM-RK) were compared. Our RNA-seq results indicate that a core set of defense-related genes can be activated through perception of different MAMPs. However, there are also notable differences in the transcriptional changes in response to the various elicitors; flg22 causes broader transcriptome changes than nlp20 and C6, and C6 does not cause late transcriptome changes.
