Single-cell RNA and ATAC sequencing revealed distinct molecular characteristics of B cells in systemic lupus erythematosus and primary Sjogren's syndrome (scRNA-Seq)

ABSTRACT: Objective: Autoimmune diseases (ADs), such as systemic lupus erythematosus (SLE) and primary Sjögren's syndrome (pSS), are complex diseases with poorly understood pathogenetic mechanisms. Epigenetic changes are crucial regulatory elements in B-cell differentiation, and disruptions to these mechanisms may contribute to the development of ADs. We hypothesized that shared mechanisms may contribute to the pathogenesis of SLE and pSS by disrupting transcriptional circuits.

Integration of genetic and epigenetic data pinpoints autoimmune specific remodelling of enhancer landscape in CD4+ T cells

Project description:CD4+ T cells play a crucial role in adaptive immune responses and have been implicated in the pathogenesis of autoimmune diseases (ADs). Despite numerous studies, the molecular mechanisms underlying T cell dysregulation in ADs remain incompletely understood. Here, we used transcriptomic and epigenomic data from CD4+ T cells of healthy donors and patients with systemic lupus erythematosus (SLE), psoriasis, juvenile idiopathic arthritis (JIA), and Graves' disease to investigate the role of enhancers in AD pathogenesis. By generating enhancer-based gene regulatory networks (eGRNs), we identified disease-specific dysregulated pathways and potential downstream target genes of enhancers harbouring AD-associated single-nucleotide polymorphisms, which we also validated using CRISPRi in primary CD4+ T cells. Our results suggest that alterations in the regulatory landscapes of CD4+ T cells, including enhancers, contribute to the development of ADs and provide a basis for developing new therapeutic approaches.

RNA-sequencing in plasmacytoid dendritic cells from patients with primary Sjogren's syndrome (pSS), non-Sjogren's sicca (nSS), and healthy donors (HC)

Project description:We here provide the first in-depth molecular analysis of pDCs from patients with pSS and nSS in comparison to HC. We isolated circulating pDCs from two independent cohorts of patients and controls (each n=31) and performed RNA-sequencing, after which data-driven networks and modular analysis were used to identify signatures of robustly reproducible transcriptional “signatures” of dysregulated differential and co-expressed genes. Four reproducible gene signatures were identified that indicated pDC activation. Comparison with in vitro activated pDCs showed that pSS pDCs have higher expression of many genes also upregulated upon pDC activation. In all transcriptional analyses, nSS patients formed an intermediate group in which some patients were molecularly similar to pSS patients. Our data provide in-depth characterization of the aberrant regulation of pDCs from patients with nSS and pSS and substantiate their perceived role in the immunopathology of pSS, supporting studies that target pDCs, type-I IFNs, or IFN-signalling in pSS.

Project description:Tissue resident memory cells (Trm) are a specialized subset of T cells residing persistently and long-term within specific tissues that contribute to persistent inflammation, tissue damage, and aberrant immune responses. Expansion of Trm in the salivary gland of primary Sjogren’s Syndrome (pSS) and its animal models suggests CD103 determines the tissue localization of Trm. We characterized phenotype and function of Trm and the role of CD103 in pSS.

Remodeling of cell-type specific transcriptomes upon T cell stimulation in Systemic lupus erythematosus versus Sjögren’s syndrome

Project description:The RNA-sequencing to profile patient peripheral blood mononuclear cell (PBMC) samples of systemic lupus erythematosus (SLE, N=25), primary Sjögren’s syndrome (pSS, N=23), and healthy control (HD, N=24). We collected on the steady-state and 18-hours anti-CD3 culture to identify the transcriptome remodeling upon T-cell stimulation. Each patient samples were sorted for CD4+ (Th cells) and CD8+ (CTL) T lymphocytes, CD16+CD7+ cells (NK cells), and CD19+ cells (B cells).

DNA Methylation Patterns Associated with Fatigue in Primary Sjögren’s Syndrome

Project description:Genome-wide analysis of DNA methylation profiles from patients with Sjögren's syndrome with high versus low fatigue levels using the Illumina Infinium HumanMethylation450 Beadchip array. Background Chronic fatigue is a common, disabling, and poorly understood phenomenon. Recent studies indicate that epigenetic mechanisms may be involved in the expression of fatigue, a prominent feature of primary Sjögren’s syndrome (pSS). The aim of this study was to investigate whether DNA methylation profiles of whole blood are associated with fatigue in patients with pSS. Methods 48 pSS patients with high (n=24) or low (n=24) fatigue as measured by a visual analogue scale were included. Genome-wide DNA methylation was investigated using the Illumina HumanMethylation450 BeadChip array.

Project description:Despite being one of the most common rheumatologic diseases, there is still no disease-modifying drug for primary Sjögren’s syndrome (pSS). Advancing our knowledge of the target tissue has been limited by the low dimensionality of histology techniques and the small size of human salivary gland biopsies. The goal of this study was to characterize the gene expression profile of total B cells, CD4+ T cells and epithelial cells in the target tissue of the most commonly-used model of pSS (the NOD model of pSS characterized by severe dacryoadenitis developing in males between 8 and 16 weeks of age).
