Project description:Nr5a2 (also known as liver receptor homolog-1, Lrh-1) has been shown to bind both the proximal enhancer and proximal promoter regions of Pou5f1 and regulate Pou5f1 in the epiblast stage of mouse embryonic development (Gu et al., 2005). Nr5a2-null embryos display a loss of Oct4 expression in the epiblasts (Gu et al., 2005) and die between E6.5 and E7.5 (Gu et al., 2005; Pare et al., 2004). To identify the targets of Nr5a2, we generated a stable ES cell-line that expresses HA-tagged Nr5a2. Anti-HA antibody was used to immunoprecipitate HA-Nr5a2 for ChIP-seq analysis. A detail comparison to a chromatin optimized AP-MS protocol was also performed. This submission contains 39 IDA files for the following baits: empty 3XFLAG control, GFP-BirA-FLAG control, NLS-BirA-FLAG control, H2B-BirA-FLAG, H3.1-BirA-FLAG, 3XFLAG-MED4, BirA-FLAG-MED4, MED20-3XFLAG, MED20-BirA-FLAG, 3XFLAG-MED23 and BirA-FLAG-MED23. Two biological replicates for every bait were analyzed by the standard Gingras lab BioID protocol and by a protocol optimized for chromatin associated baits (AP-MS). BioID-proximity labeling of GATAD1 variants

Project description:To gain insights into the interactome of wild-type (WT) and S102P mutant GATAD1, we utilized the BioID method, which enables the study of protein-protein interactions. Specifically, we performed BioID proximity labeling experiments in stable Flp-In cells expressing different GATAD1 variants fused to BirA*_FLAG. These variants included BirA*_FLAG_GATAD1-WT, BirA*_FLAG_GATAD1-S102P, BirA*_FLAG_GATAD1-S102D, and BirA*_FLAG_GATAD1-S102A. By employing this approach, we aimed to characterize the protein interactors associated with these GATAD1 variants and gain insights into the functional consequences of the S102P mutation.

Determining kinome changes in response to Cytomegalovirus US28 expression and identifying US28 interacting proteins

Project description:Cytomegalovirus (CMV) reactivation of latent infection following immune dysregulation remains a serious risk for patients, often causing significant morbidity and mortality. Herein, we demonstrate the CMV-encoded GPCR, US28, in coordination with cellular Ephrin receptor A2 (EphA2), attenuates MAPK signaling, thereby limiting viral replication in latently-infected primary monocytes. To define the underlying mechanism by which US28 modulates MAPK signaling during latency, we used two unbiased approaches to: 1) profile kinome changes in response to US28 expression, and 2) define US28 interacting partners that could influence its function(s). First, we evaluated changes in the cellular kinome in response to US28 expression in THP-1 monocytic cells compared to control cells using multiplexed kinase inhibitor beads coupled with mass spectrometry (MIB-MS) to quantitatively measure kinase expression and abundance. Next, we leveraged proximity labeling technology, whereby we inserted the biotin ligase gene, birA, conjugated to a C-terminal hemagglutinin (HA) epitope tag in-frame with the US28 ORF to generate TB40/E-mCherry-US28-bioID-HA. We then infected fibroblasts with US28-bioID-HA, added biotin 18 h prior to harvesting the cells at 48 h post-infection (hpi), and analyzed the biotin-conjugated proteins following streptavidin capture by affinity purification-mass spectrometry (AP-MS).
