DHX15 is involved in SUGP1-mediated RNA missplicing by mutant SF3B1 in cancer

ABSTRACT: HEK293T cells were transfected with the plasmid construct expressing FLAG-GST-tagged SUGP1 (aa 543-645), followed by two rounds of affinity purification using FLAG and GST tags. The purified proteins were resolved by SDS-PAGE, followed by staining with QC Colloidal Coomassie Stain (Bio-Rad). The relevant gel region (~85-100 KD) was excised, and the proteins in this gel section were identified by mass spectrometry.

Project description:Cross-linked samples consist of middle region of SPD-5 (541-677) plus 18 amino acids at the N-terminus (MGSSHHHHHHENLYFQSN) which we term F1. Two F1 samples (7.6 uM) were incubated with either kinase dead or constitutively active PLK-1 plus ATP-MgCl2 in a 150 mM KCl, 25mM HEPES, pH7.4 buffer for 2 hours at room temperature. Samples were then cross-linked using 8mM DMTMM for 45min and quenched with 50 mM ammonium bicarbonate for 15 min at RT shaking at 300rpm. Samples ran on a 16-20% SDS-page gel revealing a monomer band and a dimer band in both conditions using a coomassie based stain. Monomer bands (LUM2_1076612, PLK-1 KD, LUM2_1076614, PLK-1 -CA) and dimer bands (LUM2_1076613, PLK-1 KD, LUM2_1076615, PLK-1 KD) were excised.

Project description:FLAG-SAMP3ylated proteins were immunoprecipitated from Haloferax volcanii using anti-FLAG affinity agarose and separated using SDS-PAGE. The Coomassie-stained IP-bands represented FLAG-SAMP3ylated proteins harvested from the wild type and also from the ubaA mutant as negative control. The Coomassie-lanes from the IP samples were cut into 10 fractions and in-gel tryptic digested and the tryptic peptides measured using Orbitrap Velos LC-MS/MS.

Project description:HEK293T cells transiently transfected with plasmids encoding Flag-STING, Myc-HOIP and HA-HOIL-1L, were lysed with buffer (20 mM Na2HPO4, 20 mM NaH2PO4, 1% NP-40, 2 mM EDTA) supplemented with 1 mM DTT, 5 mM NEM, complete protease inhibitor cocktail, PhosSTOP and 0.1% SDS. The lysates were incubated with Anti-Flag M2 Affinity Gel. The bound material was eluted with 0.1 M glycine-HCl pH 2.7, separated by electrophoresis in a 10% gel, and stained with Bio-Safe Coomassie and then for mass spectrometry analysis

Hepatitis C virus induces HuR relocalization by coordinating PKC-δ and AMPK-α function

Project description:Huh7.5 cells were transfected with HCV-JFH1 RNAand harvested after 48h of transfection. Total proteins were extracted in IP lysis buffer (Pierce, Thermo Scientific) containing 1× halt-protease and phosphatase inhibitor cocktail (Thermo Fisher Scientific, USA) with intermediate vortexing followed by mild sonication. The lysate was centrifuged at 14,000 × g for 30 min at 4 °C. The supernatant was quantified by the BCA method (Thermo Fisher Scientific, USA). An equivalent amount (4 mg) of proteins from each condition was incubated with 3g of anti-HuR antibody for overnight at 4 °C. The immunocomplex was captured by using protein G Sepharose 4 fast flow beads (17-0618-01/ GE Healthcare). The immunoprecipitated complex was washed two times with IP lysis buffer and one time with mili-Q. Bound protein complexes were eluted in 50 µl SDS-PAGE 2X Laemmli sample buffer. The samples were resolved on 12% SDS–PAGE and stained with Coomassie stain (0.1% w/v). The gel was subjected to further in-gel mass spectrometry analysis.

FLAG-BIo-tagged MAT2A interactome analysis in HeLa cells

Project description:MAT2A is the enzyme synthesising S-adenosylmethionine which is utilized as the primary methyl group donor in biological methylation.HeLa cells that stably expressed the FLAG-Bio-tagged mouse MAT2A protein were established by retroviral infection. The FLAG-Bio-MAT2A cells, as well as normal HeLa cells as control, were lysed and the lysates were subjected to affinity purification using streptavidin to isolate FLAG-Bio-MAT2A together with its interacting proteins. The isolated proteins were separated by SDS-PAGE, and every lane was divided into 3 gel pieces. Then the proteins in the gel pieces were alkylated using acrylamide, were in-gel trypsin-digested and were subjected to LC-MS/MS for protein identification. Every 3 raw data files derived from the same sample were converted into a single MGF file before the database search. Raw files 200110-1 to 20110-3: control cell purification, files 200110-4 to 20110-6: FLAG-Bio-MAT2A cell purification.

Expression profile of splenocytes with glucose-6-phosphate isomerase (GPI) induced arthritis

Project description:To explore TNF-related genes in GPI-induced arthritis, we performed GeneChip analysis using arthritic splenocytes and control-immunized splenocytes. Among the arrayed TNFalpha-related genes, TIARP mRNA was highly expressed in arthritic splenocytes, with levels exceeding more than 20-times the control splenocytes The spleens of three GPI-GST (MW=89 kD) (300 Âµg) -immunized DBA/1 mice were harvested on day 10. As a control, the spleens of three GST (MW=26 kd) (100 Âµg) -immunized DBA/1 mice were used. Total RNA was extracted from the splenocytes using Isogen (Nippon gene), then 15 ug of RNA was utilized for cDNA synthesis by reverse transcription followed by synthesis of biotinylated cRNA through in vitro transcription. After cRNA fragmentation, hybridization with mouse 430A2.0 GeneChip (Affymetrix, Santa Clara, CA) with probes for 43,000 mouse genes ESTs was performed according to the protocol provided by the manufacturer. Mass spectrometry proteomics detecting interaction proteins of Kindlin-2

We transfected plasmids Flag or Flag-Kindlin-2 to HKC cell lines and then used Flag-M2 beads to do the coimmunoprecipitation experiments and followed by NuPAGE Tris-Acetate Mini Gels detection and stained by Coomassie brilliant blue. Identification of the potential regulators of G6PD activity in different cell cycle

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

After washing five times with PBS buffer, samples were boiled in 2× SDS loading buffer, resolved in SDS-PAGE, visualized by Coomassie Blue staining, and subjected to liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis (PTM Bio, China, project number: FA203GI).
