Psiloxylon_Mauritianum_Plant_extract_EtOAc_PHAR_Project

ABSTRACT: Dataset of HRMSMS profiles of 5 different specimen of Psiloxylon mauritianum. Collected on La Reunion island in the contexte of the FEDER PHAR project (GURDTI 2018-1829-0002370, EU-Region Reunion-French State national counter-part). Voucher specimen was submitted to the local herbarium (Conservatoire Botanique National de Mascarin, accession number REU025096). EtOAc extracts profiled using UHPLC-HRMSMS on a Q-Exactive Focus orbitrap MS. Data dependant. Pos ionization mode. Supplementary file contain the MZMine Batch file which processed the MzXML files.

Project description:The Cancer Genome Atlas (TCGA) Isoform Expression Quantification Data is the largest ressource of isomiR level sequenced cancer data publicly available. Since the datasets were built up over years and through different contributing institutions, it is not free of batch effects. We evaluated different batch correction approaches to remove batch effects in the data, details of the best performing algorithm and batch variables are included in the supplementary file. Additionally, annotation of the chromosomal end position of each isomiR feature was corrected by the offset of 1 to account for exclusive annotation.

Laser-assisted rapid evaporative ionisation mass spectrometry (LA-REIMS) as a metabolomics platform in cervical cancer screening

Project description:<h4><strong>BACKGROUND: </strong>The introduction of high-risk human papillomavirus (hrHPV) testing as part of primary cervical screening is anticipated to improve sensitivity, but also the number of women who will screen positive. Reflex cytology is the preferred triage test in most settings but has limitations including moderate diagnostic accuracy, lack of automation, inter-observer variability and the need for clinician-collected sample. Novel, objective and cost-effective approaches are needed.</h4><h4><strong>METHODS: </strong>In this study, we assessed the potential use of an automated metabolomic robotic platform, employing the principle of laser-assisted Rapid Evaporative Ionisation Mass Spectrometry (LA-REIMS) in cervical cancer screening.</h4><h4><strong>FINDINGS: </strong>In a population of 130 women, LA-REIMS achieved 94% sensitivity and 83% specificity (AUC: 91.6%) in distinguishing women testing positive (n = 65) or negative (n = 65) for hrHPV. We performed further analysis according to disease severity with LA-REIMS achieving sensitivity and specificity of 91% and 73% respectively (AUC: 86.7%) in discriminating normal from high-grade pre-invasive disease.</h4><h4><strong>INTERPRETATION: </strong>This automated high-throughput technology holds promise as a low-cost and rapid test for cervical cancer screening and triage. The use of platforms like LA-REIMS has the potential to further improve the accuracy and efficiency of the current national screening programme.</h4><h4><strong>FUNDING: </strong>Work was funded by the MRC Imperial Confidence in Concept Scheme, Imperial College Healthcare Charity, British Society for Colposcopy and Cervical Pathology, National Research Development and Innovation Office of Hungary, Waters corporation and NIHR BRC.</h4>

National de la Sante et de la Recherche Medicale (INS), Bron, France. Goalof the experiment is to identify differences in expression between three mouse ES cell lines used within the FunGenES consortium. Materials and methods: RNA was prepared from undifferentiated CGR8, E14TG 2a and R1 cells.

Comparative transcriptomics reveals circadian and pluripotency networks as two pillars of longevity regulation

Project description:Mammals differ more than 100-fold in maximum lifespan. Here, we conducted comparative transcriptomics on 26 species with diverse lifespans. We identified thousands of genes with expression levels negatively or positively correlated with a species' maximum lifespan (Neg- or Pos-MLS genes). Neg-MLS genes are primarily involved in energy metabolism and inflammation. Pos-MLS genes show enrichment in DNA repair, microtubule organization, and RNA transport. Expression of Neg- and Pos-MLS genes is modulated by interventions, including mTOR and PI3K inhibition. Regulatory networks analysis showed that Neg-MLS genes are under circadian regulation possibly to avoid persistent high expression, whereas Pos-MLS genes are targets of master pluripotency regulators OCT4 and NANOG and are upregulated during somatic cell reprogramming. Pos-MLS genes are highly expressed during embryogenesis but significantly downregulated after birth. This work provides targets for anti-aging interventions by defining pathways correlating with longevity across mammals and uncovering circadian and pluripotency networks as central regulators of longevity.

Proteomic analysis of virion and genomic fibre of Mimivirus reunion

Project description:Mimivirus is the prototype of the Mimiviridae family of giant dsDNA viruses, initially isolated in Acanthamoeba. Little is known about the organization of the viral genome inside the membrane limited nucleoid and whether unpacking or other rearrangements are required prior to early transcription and replication. Here we used Mimivirus reunion (an isolate from La Réunion Island) and showed that in vitro opening of its large icosahedral capsid leads to the release of electron dense, 30 nm diameter rod-shaped objects that appear to be expelled and unwinding from the particles. We developed a purification procedure and performed a mass spectrometry-based characterization of the protein content of the genomic fibre, as well as total virion.
