Elucidating the Cellular Machinery for Lipid Storage in Plants

Project description:The overarching goal of this project is to understand the underlying mechanism for packaging storage lipids into lipid droplets in plant cells. Our group has identified several proteins involved in plant lipid droplet formation, but the inventory of proteins participating in this cellular process is far from complete. To search for new players involved in lipid droplet biogenesis and to gain more insights into how these players cooperate to package storage lipids into lipid droplets, we used an affinity capture approach coupled with mass spectrometry analysis to identify interactors of known lipid droplet-related proteins. Here, we used GFP-fused Arabidopsis thaliana LDIP and SEIPIN1 as baits to pull down their interactors in Nicotiana benthamiana leaves. The proteins that co-immunoprecipitated with GFP-LDIP and GFP-SEIPIN1 were analyzed by mass spectrometry and the results are shown here in this dataset.

Quantitative proteomics of isolated A. thaliana plastoglobules from wild-type, abc1k6-1 and Comp3

Project description:The quantitative proteomes of isolated plastoglobules have been determined from A. thaliana leaf chloroplasts at 4 weeks of growth using tandem mass spectrometry with label-free quantification. A comparison of three genotypes has been performed, namely i) the Col-0 wild type ecotype, ii) a T-DNA insertion mutant disrupting the plastoglobule-localized ABC1K6 protein (abc1k6-1) that is delayed in transition to reproductive growth, and iii) a complementation line (Comp3) that restores the timely progression of development with the ABC1K6 wild-type protein sequence tagged C-terminally with GFP in the abc1k6-1 background. The levels of ten plastoglobule proteins were found to be effected by the loss of ABC1K6. Of particular note, ABC1K7 was strongly depleted in abc1k6-1 and over-accumulated in Comp3, suggesting it may be stabilized by ABC1K6.

Myosin PTM peptide mapping from hibernating and active bears and squirrels

Project description:Recent discoveries in the field of skeletal muscle have found that the contractile protein myosin is able to dictate the resting metabolic rate of this organ. In this study we aimed to investigate if myosin is involved in the process of metabolic shutdown which is observed during hibernation. Comparing large and small hibernating mammals, we found that in small hibernating mammals, the rate of ATP turnover dictated by myosin was altered and that this was also dependent upon the temperature of skeletal muscle. We further investigated changes to the whole proteome of these animals and observed that in small hibernators found significant changes to sarcomere organization during hibernating periods. Finally, we identified hyperphosphorylation upon the myosin molecule in these small hibernators which was predicted to induce stability changes to this molecule. In this dataset, we performed PTM peptide mapping of the myosin protein derived from skeletal muscle fibre samples from squirrels collected in summer and winter time.

Heterologous Expression of MBP-AtABC1K6-His in E. coli

Project description:Heterologous E. coli expression of AtABC1K6 tagged with maltose binding protein (MBP) and 6xHis tags revealed a spontaneous cleavage event of the recombinant protein during purification. Resulting bands were resolved on SDS-PAGE and excised for MS/MS identification. Mass spec-based identification of the individual bands determined the cleavage event as ocurring after Lysine-443. The results demonstrate that the resulting ca. 80 kD band, showing kinase activity, comprises the AtABC1K6-6xHis fragment lacking the first 71 residues of AtABC1K6.

Thermophilic Geobacillus WSUCF1 secretome for saccharification of AFEX and EA pretreated corn stover

Project description:It is difficult to identify individual hydrolyzing enzymes using routine enzyme assays in the laboratory, which only give a collective picture of the secretome enzymatic activity. A proteomic analysis method based on liquid chromatography followed by tandem mass spectrometry (LCMS/MS) has proven significant for profiling CAZymes in secretome and is a powerful tool to identify enzymes that are otherwise impossible to detect. Furthermore, proteomic analysis of secretome against genomic data using different bioinformatics tools provides more details about CAZymes and relative quantifications of enzymes in each sample.

Variability in exosomal protein cargo of human lung adenocarcinoma cells

Project description:Exosomal protein cargo has been shown to have a significant implication in lung cancer research. Our study deals with three lung cancer cell line exosomes. The purpose of this project is to analyze the qualitative and quantitative variability in replicates (TRs and Brs). We performed various statistical tests to analyze bioinformatically generated qualitative and quantitative data from LC/MS/MS experiement. In conclusion, these results will have a significant impact on exosomes proteomics research.

Cockayne syndrome group A and ferrochelatase finely tune ribosomal gene transcription and its response to UV irradiation

Project description:CSA and CSB proteins are key players in transcription-coupled nucleotide excision repair (TC-NER) pathway that removes UV-induced DNA lesions from the transcribed strands of expressed genes. Additionally, CS proteins play relevant but still elusive roles in other cellular pathways whose alteration may explain neurodegeneration and progeroid features in Cockayne syndrome (CS). Here we identify a CSA-dependent chromatin-associated protein complex that modulates rRNA transcription. Besides RNA polymerase I (RNAP1) and specific ribosomal proteins (RPs), the CSA complex includes ferrochelatase (FECH), a well-known mitochondrial enzyme whose deficiency causes erythropoietic protoporphyria (EPP). Impairment of either CSA or FECH functionality leads to reduced RNAP1 occupancy on rDNA promoter that is associated to reduced transcription when CSA is affected and abnormal ribosomal transcript accumulation after FECH silencing. Accordingly, primary fibroblasts from CS and EPP fibroblasts show opposed amount of total rRNAs. After cell irradiation with UV light, CSA triggers the dissociation of the CSA-FECH-RNAP1-RPs complex from the chromatin while it stabilizes its binding to FECH. Besides disclosing a function for FECH within nucleoli, this study sheds light on the still unknown mechanisms through which CSA modulates rRNA transcription.
