Transcription profiling of mouse NS0 myeloma cell lines transfected with a single vector which contained the genes for the heavy and light chain of the antibody anti-CD38 to assess the stability of recombinant antibody production during periods of extended culture

ABSTRACT: Cell lines were generated by transfecting NS0 myeloma cells with a single vector which contained the genes for the heavy and light chain of the antibody anti-CD38, and also the selectable marker glutamine synthetase. After two rounds of limiting dilution cloning, long-term continuous culture was performed on two cell lines (4H8 and 4G3) to assess the stability of recombinant antibody production during periods of extended culture. Microarray analysis was performed on RNA samples extracted during log phase of growth at the start of long-term culture and after approximately one month.

Transcription profiling of yeast strains BY4743, Gis1delta and Rim15delta grown in ethanol- or glucose-limiting media

Project description:Cell growth is controlled by nutrients and growth factors. How cells are regulated to enter stationary phase is still poorly understood. Previously we have identified 17 yeast genes whose expression is significantly up-regulated following starvation for different macro-nutrients. Here we demonstrate that activation of some of these genes is dependent on the Rim15 kinase and the Gis1 transcription factor. Phenotypic and microarray analyses reveal that Rim15p and Gis1p have both overlapping and distinct functions suggesting a non-linear relationship between the two. Subsequently we demonstrate that independent of Rim15p, TOR controls the limited proteolysis of Gis1p and regulates the binding of functional fragments to their target promoters. The limited proteolysis of Gis1p is executed by the proteasome to prevent its target genes from over activation. Thus, TOR regulates the function of the proteasome in response to nutrients so that gene expression is properly controlled, not only during active growth, but also in stationary phase.

Transcription profiling of Saccharomyces cerevisiae Gis1 overexpression time course

Project description:The change of genome-wide transcription profiles as a result of Gis1 overexpression is monitored by comparing the transcriptomes isolated from cells where Gis1 overexpression is switched on or off. GIS1 was cloned into pCM190 vector under the control of the tetO7 promoter. The promoter is switched on when there is no doxycycline but off with doxycycline (20ug/ml). Cells were grown in medium with doxycycline, harvested, washes twice in sterile water, resuspended in the same medium with doxycycline (Dox+) or without doxycycline (dox-) and grown for additional 6 hours. Samples were taken for each condition at 3 and 6 hours. Time 0 sample was taken before resuspension.

Classification of cancer cell lines using a promoter-targeted liquid hybridization capture-based bisulfite sequencing approach

Project description:DNA methylation plays a significant role in assuring cell identity, thus potentiating its application in molecular classification of cancers in respect of tissue origins or clinically and aetiologically distinct subtypes. In this study, we adapted our liquid hybridization capture-based bisulfite sequencing approach on the targeted sequencing of promoter methylomes. We detected ten cell lines originated from different tissue origins and demonstrated a similar potentiality of promoter methylomes as classifiers for cancer cell lines from different tissue origins in comparison with gene expression profiles. Furthermore, promoter methylome can sensitively differentiate two different cell lines from the same tissue origin in respect of the CpG island methylator phenotype (CIMP), as in the case of AGS and BGC-823 gastric cancer cell lines. These results potentiate the targeted sequencing of promoter methylomes as a means for comprehensive screening and classifying cancer cells with respect to tissue-origins and CIMP subtypes in the future studies. We proved the potentiality of promoter-targeted LHC-BS that requires reduced experimental cost and less amount of initial DNA samples in comparison with a previous design [23] using YH cell line. In addition, we generated single-base promoter methylomes for ten cell lines, including eight cancer cell lines generated from four types of tissues and one pair of model cell lines for ovarian cancer (T29 and T29H). We proved the potentiality of promoter-targeted LHC-BS that requires reduced experimental cost and less amount of initial DNA samples in comparison with a previous design using YH cell line.
