Genus wide venom proteomics of cobras (Naja)

Project description:Genus-wide proteomics analysis of cobra (Naja) venoms. For top-down analysis, venom samples were reduced with TCEP and measured via HPLC-MS/MS (Q-Exactive) . Spectrum-Protein matching was performed with TopPic1.1 against a genus wide translated transcriptome database and NCBI protein entries from the najas. For bottom-up analysis, HPLC separated fraction of venom were dried down, reduced with triethylphosphine and alkylated with 2-iodoethanol. HPLC-MS/MS experiments were performed on normalflow UHPLC-QTOF system (AB Sciex 5600 TripleTOF). Data analysis (PSM) was performed ProteinPilot version 4.0 and the transcriptome derived protein sequence database.

Bulk RNA sequencing from the snake venom gland, liver and pancreas was performed to construct a de novo transcriptome using Trinity.

A multi-protease, multi-dissociation, bottom-up-to-top-down proteomic view of the Loxosceles intermedia venom

Project description:Venoms are a rich source for the discovery of molecules with biotechnological applications, but their analysis is challenging even for state-of-the-art proteomics. Here we report on a large-scale proteomic assessment of the venom of Loxosceles intermedia, the so-called brown spider. Venom of 200 spiders was extracted and fractioned into aliquots greater than or less than 10kDa. Then, each aliquot was further aliquoted and digested with trypsin (4h), trypsin (18h), Pepsin (18h), Chymotrypsin (18h), and analyzed by MudPIT on an Orbitrap XL mass spectrometer fragmenting precursors by CID, HCD, and ETD. Aliquots of undigested samples were also analyzed. Our experimental design allowed us to apply spectral networks, thus enabling us to obtain de meta-contig assemblies, and consequently de novo sequencing of practically complete proteins, culminating in a deep proteome assessment of this venom.

Venom and saliva proteomics of Solenodon

Project description:Top-down and bottom-up protein analysis of venom and saliva of solenodon. Venom and saliva was separated by HPLC and either directly analysis by HR FT MS/MS (Top-down) or further decomplexed by SDS-PAGE followed by in-gel trypsine digestion and HR LC-MS/MS analysis (bottom-up, Venom only). For shotgun bottom-up comparison of venom and saliva proteins, samples were directly reduced, alkylated, digested with trypsin and measured by HPLC-MS/MS. Additional bottom-up analysis was performed from bioactivity guided fractionation experiments.
